  1. The mathematical model of the magnetic memory cell MRAM with the in-plane anisotropy axis parallel to the edge of a free ferromagnetic layer (longitudinal anisotropy) has been constructed using approximation of uniform magnetization. The model is based on the Landau–Lifshits–Gilbert equation with the injection-current term in the Sloncžewski–Berger form. The set of ordinary differential equations for magnetization dynamics in a three-layered Co/Cu/Cu valve under the control of external magnetic field and spin-polarized current has been derived in the normal coordinate form. It was shown that the set of equations has two main stationary points on the anisotropy axis at any values of field and current. The stationary analysis of them has been performed. The algebraic equations for determination of additional stationary points have been derived. It has been shown that, depending on the field and current magnitude, the set of equations can have altogether two, four, or six stationary points symmetric in pairs relatively the anisotropy axis. The bifurcation diagrams for all the points have been constructed. The classification of the corresponding phase portraits has been performed. The typical trajectories were calculated numerically using Runge–Kutta method. The regions, where stable and unstable limit cycles exist, have been determined. It was found that the unstable limit cycles exist around the main stable equilibrium point on the axis that coincides with the anisotropy one, whereas the stable cycles surround the unstable additional points of equilibrium. The area of their existence was determined numerically. The new types of dynamics, such as accidental switching and non-complete switching, have been found. The threshold values of switching current and field have been obtained analytically. The estimations of switching times have been performed numerically.

    Computer Research and Modeling, 2010, v. 2, no. 3, pp. 231-272

Difference of software development for parallel computing technology from sequential programming is dicussed. Arguements for introduction of new phases into technology of software engineering are given. These phases are: decomposition of algorithms, assignment of jobs to performers, conducting and mapping of logical to physical performers. Issues of performance evaluation of algorithms are briefly discussed. Decomposition of algorithms and programs into parts that can be executed in parallel is dicussed.

Solution to a two-dimensional nonlinear heat equation using null field method
    Computer Research and Modeling, 2023, v. 15, no. 6, pp. 1449-1467

The paper deals with a heat wave motion problem for a degenerate second-order nonlinear parabolic equation with power nonlinearity. The considered boundary condition specifies in a plane the motion equation of the circular zero front of the heat wave. A new numerical-analytical algorithm for solving the problem is proposed. A solution is constructed stepby- step in time using difference time discretization. At each time step, a boundary value problem for the Poisson equation corresponding to the original equation at a fixed time is considered. This problem is, in fact, an inverse Cauchy problem in the domain whose initial boundary is free of boundary conditions and two boundary conditions (Neumann and Dirichlet) are specified on a current boundary (heat wave). A solution of this problem is constructed as the sum of a particular solution to the nonhomogeneous Poisson equation and a solution to the corresponding Laplace equation satisfying the boundary conditions. Since the inhomogeneity depends on the desired function and its derivatives, an iterative solution procedure is used. The particular solution is sought by the collocation method using inhomogeneity expansion in radial basis functions. The inverse Cauchy problem for the Laplace equation is solved by the null field method as applied to a circular domain with a circular hole. This method is used for the first time to solve such problem. The calculation algorithm is optimized by parallelizing the computations. The parallelization of the computations allows us to realize effectively the algorithm on high performance computing servers. The algorithm is implemented as a program, which is parallelized by using the OpenMP standard for the C++ language, suitable for calculations with parallel cycles. The effectiveness of the algorithm and the robustness of the program are tested by the comparison of the calculation results with the known exact solution as well as with the numerical solution obtained earlier by the authors with the use of the boundary element method. The implemented computational experiment shows good convergence of the iteration processes and higher calculation accuracy of the proposed new algorithm than of the previously developed one. The solution analysis allows us to select the radial basis functions which are most suitable for the proposed algorithm.

    Stoichiometric synthesis of metabolic pathways
    Computer Research and Modeling, 2015, v. 7, no. 6, pp. 1241-1267

A vector-matrix approach to the theoretical design of metabolic pathways converting chemical compounds, viz., preset substrates, into desirable products is described. It is a mathematical basis for computer–aided generation of alternative biochemical reaction sets executing the given substrate–product conversion. The pathways are retrieved from the used database of biochemical reactions and utilize the reaction stoichiometry and restrictions based on the irreversibility of a part of them. Particular attention is paid to the analysis of restriction interrelations. It is shown that the number of restrictions can be notably reduced due to the existence of families of parallel restricting planes in the space of reaction flows. Coinciding planes of contradirectional restrictions result in the existence of fixed reaction flow values. The problem of exclusion of so called futile cycles is also considered. Utilization of these factors allows essential lowering of the problem complexity and necessary computational resources. An example of alternative biochemical pathway computation for conversion of glucose and glycerol into succinic acid is given. It is found that for a preset “substrate–product” pair many pathways have the same high-energy bond balance.

  5. We build new tests which permit to increase the human capacity for the information processing by the parallel execution of the several logic operations of prescribed type. For checking of the causes of the capacity increasing we develop the check tests on the same logic operations class in which the parallel organization of the calculations is low-effectively. We use the apparatus of the universal algebra and automat theory. This article is the extension of the cycle of the work, which investigates the human capacity for the parallel calculations. The general publications on this theme content in the references. The tasks in the described tests may to define in the form of the calculation of the result in the sequence of the same type operations from some algebra. If this operation is associative then the parallel calculation is effectively by successful grouping of process. In Theory of operations that is the using the simultaneous work several processors. Each processor transforms in the time unit the certain known number of the elements of the input date or the intermediate results (the processor productivity). Now it is not known what kind elements of date are using by the brain for the logical or mathematical calculation, and how many elements are treating in the time units. Therefore the test contains the sequence of the presentations of the tasks with different numbers of logical operations in the fixed alphabet. That is the measure of the complexity for the task. The analysis of the depending of the time for the task solution from the complexity gives the possible to estimate the processor productivity and the form of the calculate organization. For the sequence calculations only one processor is working, and the time of solution is a line function of complexity. If the new processors begin to work in parallel when the complexities of the task increase than the depending of the solution time from complexity is represented by the curve which is convex at the bottom. For the detection of situation when the man increases the speed of the single processor under the condition of the increasing complexity we use the task series with similar operations but in the no associate algebra. In such tasks the parallel calculation is little affectivity in the sense of the increasing efficiency by the increasing the number of processors. That is the check set of the tests. In article we consider still one class of the tests, which are based on the calculation of the trajectory of the formal automat state if the input sequence is determined. We investigate the special class of automats (relay) for which the construction affect on the affectivity of the parallel calculations of the final automat state. For all tests we estimate the affectivity of the parallel calculation. This article do not contained the experiment results.

Parameter identification of viscoelastic cell models based on force curves and wavelet transform
    Computer Research and Modeling, 2023, v. 15, no. 6, pp. 1653-1672

Mechanical properties of eukaryotic cells play an important role in life cycle conditions and in the development of pathological processes. In this paper we discuss the problem of parameters identification and verification of viscoelastic constitutive models based on force spectroscopy data of living cells. It is proposed to use one-dimensional continuous wavelet transform to calculate the relaxation function. Analytical calculations and the results of numerical simulation are given, which allow to obtain relaxation functions similar to each other on the basis of experimentally determined force curves and theoretical stress-strain relationships using wavelet differentiation algorithms. Test examples demonstrating correctness of software implementation of the proposed algorithms are analyzed. The cell models are considered, on the example of which the application of the proposed procedure of identification and verification of their parameters is demonstrated. Among them are a structural-mechanical model with parallel connected fractional elements, which is currently the most adequate in terms of compliance with atomic force microscopy data of a wide class of cells, and a new statistical-thermodynamic model, which is not inferior in descriptive capabilities to models with fractional derivatives, but has a clearer physical meaning. For the statistical-thermodynamic model, the procedure of its construction is described in detail, which includes the following. Introduction of a structural variable, the order parameter, to describe the orientation properties of the cell cytoskeleton. Setting and solving the statistical problem for the ensemble of actin filaments of a representative cell volume with respect to this variable. Establishment of the type of free energy depending on the order parameter, temperature and external load. It is also proposed to use an oriented-viscous-elastic body as a model of a representative element of the cell. Following the theory of linear thermodynamics, evolutionary equations describing the mechanical behavior of the representative volume of the cell are obtained, which satisfy the basic thermodynamic laws. The problem of optimizing the parameters of the statisticalthermodynamic model of the cell, which can be compared both with experimental data and with the results of simulations based on other mathematical models, is also posed and solved. The viscoelastic characteristics of cells are determined on the basis of comparison with literature data.
