Traveling waves in a parabolic problem with a rotation on the circle
    Computer Research and Modeling, 2017, v. 9, no. 5, pp. 705-716

Optical systems with two-dimensional feedback demonstrate wide possibilities for studying the nucleation and development processes of dissipative structures. Feedback allows to influence the dynamics of the optical system by controlling the transformation of spatial variables performed by prisms, lenses, dynamic holograms and other devices. A nonlinear interferometer with a mirror image of a field in two-dimensional feedback is one of the simplest optical systems in which is realized the nonlocal nature of light fields.

A mathematical model of optical systems with two-dimensional feedback is a nonlinear parabolic equation with rotation transformation of a spatial variable and periodicity conditions on a circle. Such problems are investigated: bifurcation of the traveling wave type stationary structures, how the form of the solution changes as the diffusion coefficient decreases, dynamics of the solution’s stability when the bifurcation parameter leaves the critical value. For the first time as a parameter bifurcation was taken of diffusion coefficient.

The method of central manifolds and the Galerkin’s method are used in this paper. The method of central manifolds and the Galerkin’s method are used in this paper. The method of central manifolds allows to prove a theorem on the existence and form of the traveling wave type solution neighborhood of the bifurcation value. The first traveling wave born as a result of the Andronov –Hopf bifurcation in the transition of the bifurcation parameter through the сritical value. According to the central manifold theorem, the first traveling wave is born orbitally stable.

Since the above theorem gives the opportunity to explore solutions are born only in the vicinity of the critical values of the bifurcation parameter, the decision to study the dynamics of traveling waves of change during the withdrawal of the bifurcation parameter in the supercritical region, the formalism of the Galerkin method was used. In accordance with the method of the central manifold is made Galerkin’s approximation of the problem solution. As the bifurcation parameter decreases and its transition through the critical value, the zero solution of the problem loses stability in an oscillatory manner. As a result, a periodic solution of the traveling wave type branches off from the zero solution. This wave is born orbitally stable. With further reduction of the parameter and its passage through the next critical value from the zero solution, the second solution of the traveling wave type is produced as a result of the Andronov –Hopf bifurcation. This wave is born unstable with an instability index of two.

Numerical calculations have shown that the application of the Galerkin’s method leads to correct results. The results obtained are in good agreement with the results obtained by other authors and can be used to establish experiments on the study of phenomena in optical systems with feedback.

Numerical investigation of coherent and turbulent structures of light via nonlinear integral mappings
    Computer Research and Modeling, 2020, v. 12, no. 5, pp. 979-992

The propagation of stable coherent entities of an electromagnetic field in nonlinear media with parameters varying in space can be described in the framework of iterations of nonlinear integral transformations. It is shown that for a set of geometries relevant to typical problems of nonlinear optics, numerical modeling by reducing to dynamical systems with discrete time and continuous spatial variables to iterates of local nonlinear Feigenbaum and Ikeda mappings and nonlocal diffusion-dispersion linear integral transforms is equivalent to partial differential equations of the Ginzburg–Landau type in a fairly wide range of parameters. Such nonlocal mappings, which are the products of matrix operators in the numerical implementation, turn out to be stable numerical- difference schemes, provide fast convergence and an adequate approximation of solutions. The realism of this approach allows one to take into account the effect of noise on nonlinear dynamics by superimposing a spatial noise specified in the form of a multimode random process at each iteration and selecting the stable wave configurations. The nonlinear wave formations described by this method include optical phase singularities, spatial solitons, and turbulent states with fast decay of correlations. The particular interest is in the periodic configurations of the electromagnetic field obtained by this numerical method that arise as a result of phase synchronization, such as optical lattices and self-organized vortex clusters.

Numerical-analytical modeling of gravitational lensing of the electromagnetic waves in random-inhomogeneous space plasma
    Computer Research and Modeling, 2024, v. 16, no. 2, pp. 433-443

Instrument of numerical-analytical modeling of characteristics of propagation of electromagnetic waves in chaotic space plasma with taking into account effects of gravitation is developed for interpretation of data of measurements of astrophysical precision instruments of new education. The task of propagation of waves in curved (Riemann’s) space is solved in Euclid’s space by introducing of the effective index of refraction of vacuum. The gravitational potential can be calculated for various model of distribution of mass of astrophysical objects and at solution of Poisson’s equation. As a result the effective index of refraction of vacuum can be evaluated. Approximate model of the effective index of refraction is suggested with condition that various objects additively contribute in total gravitational field. Calculation of the characteristics of electromagnetic waves in the gravitational field of astrophysical objects is performed by the approximation of geometrical optics with condition that spatial scales of index of refraction a lot more wavelength. Light differential equations in Euler’s form are formed the basis of numerical-analytical instrument of modeling of trajectory characteristic of waves. Chaotic inhomogeneities of space plasma are introduced by model of spatial correlation function of index of refraction. Calculations of refraction scattering of waves are performed by the approximation of geometrical optics. Integral equations for statistic moments of lateral deviations of beams in picture plane of observer are obtained. Integrals for moments are reduced to system of ordinary differential equations the firsts order with using analytical transformations for cooperative numerical calculation of arrange and meansquare deviations of light. Results of numerical-analytical modeling of trajectory picture of propagation of electromagnetic waves in interstellar space with taking into account impact of gravitational fields of space objects and refractive scattering of waves on inhomogeneities of index of refraction of surrounding plasma are shown. Based on the results of modeling quantitative estimation of conditions of stochastic blurring of the effect of gravitational lensing of electromagnetic waves at various frequency ranges is performed. It’s shown that operating frequencies of meter range of wavelengths represent conditional low-frequency limit for observational of the effect of gravitational lensing in stochastic space plasma. The offered instrument of numerical-analytical modeling can be used for analyze of structure of electromagnetic radiation of quasar propagating through group of galactic.

Molecular dynamics of tubulin protofilaments and the effect of taxol on their bending deformation
    Computer Research and Modeling, 2024, v. 16, no. 2, pp. 503-512

Despite the widespread use of cancer chemotherapy drugs, the molecular mechanisms of action of many of them remain unclear. Some of these drugs, such as taxol, are known to affect the dynamics of microtubule assembly and stop the process of cell division in prophase-prometaphase. Recently, new spatial structures of microtubules and individual tubulin oligomers have emerged associated with various regulatory proteins and cancer chemotherapy drugs. However, knowledge of the spatial structure in itself does not provide information about the mechanism of action of drugs.

In this work, we applied the molecular dynamics method to study the behavior of taxol-bound tubulin oligomers and used our previously developed method for analyzing the conformation of tubulin protofilaments, based on the calculation of modified Euler angles. Recent structures of microtubule fragments have demonstrated that tubulin protofilaments bend not in the radial direction, as many researchers assume, but at an angle of approximately 45◦ from the radial direction. However, in the presence of taxol, the bending direction shifts closer to the radial direction. There was no significant difference between the mean bending and torsion angles of the studied tubulin structures when bound to the various natural regulatory ligands, guanosine triphosphate and guanosine diphosphate. The intra-dimer bending angle was found to be greater than the interdimer bending angle in all analyzed trajectories. This indicates that the bulk of the deformation energy is stored within the dimeric tubulin subunits and not between them. Analysis of the structures of the latest generation of tubulins indicated that the presence of taxol in the tubulin beta subunit pocket allosterically reduces the torsional rigidity of the tubulin oligomer, which could explain the underlying mechanism of taxol’s effect on microtubule dynamics. Indeed, a decrease in torsional rigidity makes it possible to maintain lateral connections between protofilaments, and therefore should lead to the stabilization of microtubules, which is what is observed in experiments. The results of the work shed light on the phenomenon of dynamic instability of microtubules and allow to come closer to understanding the molecular mechanisms of cell division.
