On the convergence of the implicit iterative line-by-line recurrence method for solving difference elliptical equations

Citations: 1 (RSCI).In the article a theory of the implicit iterative line-by-line recurrence method for solving the systems of finite-difference equations which arise as a result of approximation of the two-dimensional elliptic differential equations on a regular grid is stated. On the one hand, the high effectiveness of the method has confirmed in practice. Some complex test problems, as well as several problems of fluid flow and heat transfer of a viscous incompressible liquid, have solved with its use. On the other hand, the theoretical provisions that explain the high convergence rate of the method and its stability are not yet presented in the literature. This fact is the reason for the present investigation. In the paper, the procedure of equivalent and approximate transformations of the initial system of linear algebraic equations (SLAE) is described in detail. The transformations are presented in a matrix-vector form, as well as in the form of the computational formulas of the method. The key points of the transformations are illustrated by schemes of changing of the difference stencils that correspond to the transformed equations. The canonical form of the method is the goal of the transformation procedure. The correctness of the method follows from the canonical form in the case of the solution convergence. The estimation of norms of the matrix operators is carried out on the basis of analysis of structures and element sets of the corresponding matrices. As a result, the convergence of the method is proved for arbitrary initial vectors of the solution of the problem.
The norm of the transition matrix operator is estimated in the special case of weak restrictions on a desired solution. It is shown, that the value of this norm decreases proportionally to the second power (or third degree, it depends on the version of the method) of the grid step of the problem solution area in the case of transition matrix order increases. The necessary condition of the method stability is obtained by means of simple estimates of the vector of an approximate solution. Also, the estimate in order of magnitude of the optimum iterative compensation parameter is given. Theoretical conclusions are illustrated by using the solutions of the test problems. It is shown, that the number of the iterations required to achieve a given accuracy of the solution decreases if a grid size of the solution area increases. It is also demonstrated that if the weak restrictions on solution are violated in the choice of the initial approximation of the solution, then the rate of convergence of the method decreases essentially in full accordance with the deduced theoretical results.

The iterations’ number estimation for strongly polynomial linear programming algorithms
Computer Research and Modeling, 2024, v. 16, no. 2, pp. 249-285A direct algorithm for solving a linear programming problem (LP), given in canonical form, is considered. The algorithm consists of two successive stages, in which the following LP problems are solved by a direct method: a non-degenerate auxiliary problem at the first stage and some problem equivalent to the original one at the second. The construction of the auxiliary problem is based on a multiplicative version of the Gaussian exclusion method, in the very structure of which there are possibilities: identification of incompatibility and linear dependence of constraints; identification of variables whose optimal values are obviously zero; the actual exclusion of direct variables and the reduction of the dimension of the space in which the solution of the original problem is determined. In the process of actual exclusion of variables, the algorithm generates a sequence of multipliers, the main rows of which form a matrix of constraints of the auxiliary problem, and the possibility of minimizing the filling of the main rows of multipliers is inherent in the very structure of direct methods. At the same time, there is no need to transfer information (basis, plan and optimal value of the objective function) to the second stage of the algorithm and apply one of the ways to eliminate looping to guarantee final convergence.
Two variants of the algorithm for solving the auxiliary problem in conjugate canonical form are presented. The first one is based on its solution by a direct algorithm in terms of the simplex method, and the second one is based on solving a problem dual to it by the simplex method. It is shown that both variants of the algorithm for the same initial data (inputs) generate the same sequence of points: the basic solution and the current dual solution of the vector of row estimates. Hence, it is concluded that the direct algorithm is an algorithm of the simplex method type. It is also shown that the comparison of numerical schemes leads to the conclusion that the direct algorithm allows to reduce, according to the cubic law, the number of arithmetic operations necessary to solve the auxiliary problem, compared with the simplex method. An estimate of the number of iterations is given.

Homogenized model of two-phase capillary-nonequilibrium flows in a medium with double porosity
Computer Research and Modeling, 2023, v. 15, no. 3, pp. 567-580A mathematical model of two-phase capillary-nonequilibrium isothermal flows of incompressible phases in a double porosity medium is constructed. A double porosity medium is considered, which is a composition of two porous media with contrasting capillary properties (absolute permeability, capillary pressure). One of the constituent media has high permeability and is conductive, the second is characterized by low permeability and forms an disconnected system of matrix blocks. A feature of the model is to take into account the influence of capillary nonequilibrium on mass transfer between subsystems of double porosity, while the nonequilibrium properties of two-phase flow in the constituent media are described in a linear approximation within the Hassanizadeh model. Homogenization by the method of formal asymptotic expansions leads to a system of partial differential equations, the coefficients of which depend on internal variables determined from the solution of cell problems. Numerical solution of cell problems for a system of partial differential equations is computationally expensive. Therefore, a thermodynamically consistent kinetic equation is formulated for the internal parameter characterizing the phase distribution between the subsystems of double porosity. Dynamic relative phase permeability and capillary pressure in the processes of drainage and impregnation are constructed. It is shown that the capillary nonequilibrium of flows in the constituent subsystems has a strong influence on them. Thus, the analysis and modeling of this factor is important in transfer problems in systems with double porosity.

Transport modeling: averaging price matrices
Computer Research and Modeling, 2023, v. 15, no. 2, pp. 317-327This paper considers various approaches to averaging the generalized travel costs calculated for different modes of travel in the transportation network. The mode of transportation is understood to mean both the mode of transport, for example, a car or public transport, and movement without the use of transport, for example, on foot. The task of calculating the trip matrices includes the task of calculating the total matrices, in other words, estimating the total demand for movements by all modes, as well as the task of splitting the matrices according to the mode, also called modal splitting. To calculate trip matrices, gravitational, entropy and other models are used, in which the probability of movement between zones is estimated based on a certain measure of the distance of these zones from each other. Usually, the generalized cost of moving along the optimal path between zones is used as a distance measure. However, the generalized cost of movement differs for different modes of movement. When calculating the total trip matrices, it becomes necessary to average the generalized costs by modes of movement. The averaging procedure is subject to the natural requirement of monotonicity in all arguments. This requirement is not met by some commonly used averaging methods, for example, averaging with weights. The problem of modal splitting is solved by applying the methods of discrete choice theory. In particular, within the framework of the theory of discrete choice, correct methods have been developed for averaging the utility of alternatives that are monotonic in all arguments. The authors propose some adaptation of the methods of the theory of discrete choice for application to the calculation of the average cost of movements in the gravitational and entropy models. The transfer of averaging formulas from the context of the modal splitting model to the trip matrix calculation model requires the introduction of new parameters and the derivation of conditions for the possible value of these parameters, which was done in this article. The issues of recalibration of the gravitational function, which is necessary when switching to a new averaging method, if the existing function is calibrated taking into account the use of the weighted average cost, were also considered. The proposed methods were implemented on the example of a small fragment of the transport network. The results of calculations are presented, demonstrating the advantage of the proposed methods.

Influence of the simplest type of multiparticle interactions on the example of a lattice model of an adsorption layer
Computer Research and Modeling, 2024, v. 16, no. 2, pp. 445-458Self-organization of molecules on a solid surface is one of the promising directions for materials generation with unique magnetic, electrical, and optical properties. They can be widely used in fields such as electronics, optoelectronics, catalysis, and biology. However, the structure and physicochemical properties of adsorbed molecules are influenced by many parameters that must be taken into account when studying the self-organization of molecules. Therefore, the experimental study of such materials is expensive, and quite often it is difficult for various reasons. In such situations, it is advisable to use the mathematical modeling. One of the parameters in the considered adsorption systems is the multiparticle interaction, which is often not taken into account in simulations due to the complexity of the calculations. In this paper, we evaluated the influence of multiparticle interactions on the total energy of the system using the transfer-matrix method and the Materials Studio software package. The model of monocentric adsorption with nearest interactions on a triangular lattice was taken as the basis. Phase diagrams in the ground state were constructed and a number of thermodynamic characteristics (coverage $\theta$, entropy $S$, susceptibility $\xi$) were calculated at nonzero temperatures. The formation of all four ordered structures (lattice gas with $\theta=0$, $(\sqrt{3} \times \sqrt{3}) R30^{\circ}$ with $\theta = \frac{1}{3}$, $(\sqrt{3} \times \sqrt{3})R^{*}30^{\circ}$ with $\theta = \frac{2}{3}$ and densest phase with $\theta = 1$) in a system with only pairwise interactions, and the absence of the phase $(\sqrt{3}\times \sqrt{3}) R30^\circ$ when only three-body interactions are taken into account, were found. Using the example of an atomistic model of the trimesic acid adsorption layer by quantum mechanical methods we determined that in such a system the contribution of multiparticle interactions is 11.44% of the pair interactions energy. There are only quantitative differences at such values. The transition region from the $(\sqrt{3} \times \sqrt{3}) R^{*}30^\circ$ to the densest phase shifts to the right by 38.25% at $\frac{\varepsilon}{RT} = 4$ and to the left by 23.46% at $\frac{\varepsilon}{RT} = −2$.

Analysis of Brownian and molecular dynamics trajectories of to reveal the mechanisms of protein-protein interactions
Computer Research and Modeling, 2023, v. 15, no. 3, pp. 723-738The paper proposes a set of fairly simple analysis algorithms that can be used to analyze a wide range of protein-protein interactions. In this work, we jointly use the methods of Brownian and molecular dynamics to describe the process of formation of a complex of plastocyanin and cytochrome f proteins in higher plants. In the diffusion-collision complex, two clusters of structures were revealed, the transition between which is possible with the preservation of the position of the center of mass of the molecules and is accompanied only by a rotation of plastocyanin by 134 degrees. The first and second clusters of structures of collisional complexes differ in that in the first cluster with a positively charged region near the small domain of cytochrome f, only the “lower” plastocyanin region contacts, while in the second cluster, both negatively charged regions. The “upper” negatively charged region of plastocyanin in the first cluster is in contact with the amino acid residue of lysine K122. When the final complex is formed, the plastocyanin molecule rotates by 69 degrees around an axis passing through both areas of electrostatic contact. With this rotation, water is displaced from the regions located near the cofactors of the molecules and formed by hydrophobic amino acid residues. This leads to the appearance of hydrophobic contacts, a decrease in the distance between the cofactors to a distance of less than 1.5 nm, and further stabilization of the complex in a position suitable for electron transfer. Characteristics such as contact matrices, rotation axes during the transition between states, and graphs of changes in the number of contacts during the modeling process make it possible to determine the key amino acid residues involved in the formation of the complex and to reveal the physicochemical mechanisms underlying this process.
