Scientific and pedagogical schools founded by A. S. Kholodov
    Computer Research and Modeling, 2018, v. 10, no. 5, pp. 561-579

In the science development an important role the scientific schools are played. This schools are the associations of researchers connected by the common problem, the ideas and the methods used for problems solution. Usually Scientific schools are formed around the leader and the uniting idea.

The several sciences schools were created around academician A. S. Kholodov during his scientific and pedagogical activity.

This review tries to present the main scientific directions in which the bright science collectives with the common frames of reference and approaches to researches were created. In the review this common base is marked out. First, this is development of the group of numerical methods for hyperbolic type systems of partial derivatives differential equations solution — grid and characteristic methods. Secondly, the description of different numerical methods in the undetermined coefficients spaces. This approach developed for all types of partial equations and for ordinary differential equations.

On the basis of A. S. Kholodov’s numerical approaches the research teams working in different subject domains are formed. The fields of interests are including mathematical modeling of the plasma dynamics, deformable solid body dynamics, some problems of biology, biophysics, medical physics and biomechanics. The new field of interest includes solving problem on graphs (such as processes of the electric power transportation, modeling of the traffic flows on a road network etc).

There is the attempt in the present review analyzed the activity of scientific schools from the moment of their origin so far, to trace the connection of A. S. Kholodov’s works with his colleagues and followers works. The complete overview of all the scientific schools created around A. S. Kholodov is impossible due to the huge amount and a variety of the scientific results.

The attempt to connect scientific schools activity with the advent of scientific and educational school in Moscow Institute of Physics and Technology also becomes.

Analysis of point model of fibrin polymerization
    Computer Research and Modeling, 2017, v. 9, no. 2, pp. 247-258

Functional modeling of blood clotting and fibrin-polymer mesh formation is of a significant value for medical and biophysics applications. Despite the fact of some discrepancies present in simplified functional models their results are of the great interest for the experimental science as a handy tool of the analysis for research planning, data processing and verification. Under conditions of the good correspondence to the experiment functional models can be used as an element of the medical treatment methods and biophysical technologies. The aim of the paper in hand is a modeling of a point system of the fibrin-polymer formation as a multistage polymerization process with a sol-gel transition at the final stage. Complex-value Rosenbroke method of second order (CROS) used for computational experiments. The results of computational experiments are presented and discussed. It was shown that in the physiological range of the model coefficients there is a lag period of approximately 20 seconds between initiation of the reaction and fibrin gel appearance which fits well experimental observations of fibrin polymerization dynamics. The possibility of a number of the consequent $(n = 1–3)$ sol-gel transitions demonstrated as well. Such a specific behavior is a consequence of multistage nature of fibrin polymerization process. At the final stage the solution of fibrin oligomers of length 10 can reach a semidilute state, leading to an extremely fast gel formation controlled by oligomers’ rotational diffusion. Otherwise, if the semidilute state is not reached the gel formation is controlled by significantly slower process of translational diffusion. Such a duality in the sol-gel transition led authors to necessity of introduction of a switch-function in an equation for fibrin-polymer formation kinetics. Consequent polymerization events can correspond to experimental systems where fibrin mesh formed gets withdrawn from the volume by some physical process like precipitation. The sensitivity analysis of presented system shows that dependence on the first stage polymerization reaction constant is non-trivial.

Mathematical modeling of the population dynamics of different age-group workers in the regional economy
    Computer Research and Modeling, 2014, v. 6, no. 3, pp. 441-454

The article deals with the nonlinear model of population dynamics of different ages workers in the regional economy. The model is built on the principles underlying modeling in econophysics. The authors demonstrate the complex dynamics of the model regimes that impose fundamental limits on medium- and long-term forecast of employment in a region. By analogy with the biophysical approach the authors propose a classification of social interactions of the different age-group workers. The model analysis is given for the level of employment among age groups. The verification of the model performs on the statistical data of the Jewish Autonomous Region.

The analysis of respiratory reactions of the person in the conditions of the changed gas environment on mathematical model
    Computer Research and Modeling, 2017, v. 9, no. 2, pp. 281-296

The aim of the work was to study and develop methods of forecasting the dynamics of the human respiratory reactions, based on mathematical modeling. To achieve this goal have been set and solved the following tasks: developed and justified the overall structure and formalized description of the model Respiro-reflex system; built and implemented the algorithm in software models of gas exchange of the body; computational experiments and checking the adequacy of the model-based Lite-ture data and our own experimental studies.

In this embodiment, a new comprehensive model entered partial model modified version of physicochemical properties and blood acid-base balance. In developing the model as the basis of a formalized description was based on the concept of separation of physiologically-fi system of regulation on active and passive subsystems regulation. Development of the model was carried out in stages. Integrated model of gas exchange consisted of the following special models: basic biophysical models of gas exchange system; model physicochemical properties and blood acid-base balance; passive mechanisms of gas exchange model developed on the basis of mass balance equations Grodinza F.; chemical regulation model developed on the basis of a multifactor model D. Gray.

For a software implementation of the model, calculations were made in MatLab programming environment. To solve the equations of the method of Runge–Kutta–Fehlberga. It is assumed that the model will be presented in the form of a computer research program, which allows implements vat various hypotheses about the mechanism of the observed processes. Calculate the expected value of the basic indicators of gas exchange under giperkap Britain and hypoxia. The results of calculations as the nature of, and quantity is good enough co-agree with the data obtained in the studies on the testers. The audit on Adek-vatnost confirmed that the error calculation is within error of copper-to-biological experiments. The model can be used in the theoretical prediction of the dynamics of the respiratory reactions of the human body in a changed atmosphere.

Monitoring the spread of Sosnowskyi’s hogweed using a random forest machine learning algorithm in Google Earth Engine
    Computer Research and Modeling, 2022, v. 14, no. 6, pp. 1357-1370

Examining the spectral response of plants from data collected using remote sensing has a lot of potential for solving real-world problems in different fields of research. In this study, we have used the spectral property to identify the invasive plant Heracleum sosnowskyi Manden from satellite imagery. H. sosnowskyi is an invasive plant that causes many harms to humans, animals and the ecosystem at large. We have used data collected from the years 2018 to 2020 containing sample geolocation data from the Moscow Region where this plant exists and we have used Sentinel-2 imagery for the spectral analysis towards the aim of detecting it from the satellite imagery. We deployed a Random Forest (RF) machine learning model within the framework of Google Earth Engine (GEE). The algorithm learns from the collected data, which is made up of 12 bands of Sentinel-2, and also includes the digital elevation together with some spectral indices, which are used as features in the algorithm. The approach used is to learn the biophysical parameters of H. sosnowskyi from its reflectances by fitting the RF model directly from the data. Our results demonstrate how the combination of remote sensing and machine learning can assist in locating H. sosnowskyi, which aids in controlling its invasive expansion. Our approach provides a high detection accuracy of the plant, which is 96.93%.

Molecular modeling and dynamics of serotonin 5-HT3 receptor and ligands
    Computer Research and Modeling, 2011, v. 3, no. 3, pp. 329-334

The problem of ligand binding to certain receptor proteins is of central importance in cellular signaling, but it is still unresolved at a molecular level. In order to enhance our understanding of the molecular mechanisms we used a biophysical approach to study a serotonin-gated ion channel. The molecular model of 5-HT3 receptor extracellular domain was created using computer-based homology modeling. The docking method was used for building complexes of the 5-HT3 receptor and ligands. Some different activities were investigated by the method of molecular dynamics.

Features of the DNA kink motion in the asynchronous switching on and off of the constant and periodic fields
    Computer Research and Modeling, 2018, v. 10, no. 4, pp. 545-558

Investigation of the influence of external fields on living systems is one of the most interesting and rapidly developing areas of modern biophysics. However, the mechanisms of such an impact are still not entirely clear. One approach to the study of this issue is associated with modeling the interaction of external fields with internal mobility of biological objects. In this paper, this approach is used to study the effect of external fields on the motion of local conformational distortions — kinks, in the DNA molecule. Realizing and taking into account that on the whole this task is closely connected with the problem of the mechanisms of regulation of vital processes of cells and cellular systems, we set the problem — to investigate the physical mechanisms regulating the motion of kinks and also to answer the question whether permanent and periodic fields can play the role of regulators of this movement. The paper considers the most general case, when constant and periodic fields are switching on and off asynchronously. Three variants of asynchronous switching on/off are studied in detail. In the first variant, the time intervals (or diapasons) of the actions of the constant and periodic fields do not overlap, in the second — overlap, and in the third — the intervals are putting in each other. The calculations were performed for the sequence of plasmid pTTQ18. The kink motion was modeled by the McLaughlin–Scott equation, and the coefficients of the equation were calculated in a quasi-homogeneous approximation. Numerical experiments showed that constant and periodic fields exert a significant influence on the character of the kink motion and regulate it. So the switching on of a constant field leads to a rapid increase of the kink velocity and to the establishment of a stationary velocity of motion, and the switching on of a periodic field leads to the steady oscillations of the kink with the frequency of the external periodic field. It is shown that the behavior of the kink depends on the mutual arrangement of the diapasons of the action of the external fields. As it turned out, events occurring in one of the two diapasons can affect the events in the other diapason, even when the diapasons are sufficiently far apart. It is shown that the overlapping of the diapasons of action of the constant and periodic fields leads to a significant increase in the path traversed by the kink to a complete stop. Maximal growth of the path is observed when one diapason is putting in each other. In conclusion, the question of how the obtained model results could be related to the most important task of biology — the problem of the mechanisms of regulation of the processes of vital activity of cells and cellular systems is discussed.

Dynamical characteristics of DNA kinks and antikinks
    Computer Research and Modeling, 2012, v. 4, no. 1, pp. 209-217

In this article in the frameworks of the sine-Gordon mode we have calculated the dynamical characteristics of kinks and antikinks activated in the homogeneous polynucleotide chains each if them contains only one of the types of the bases: adenines, thymines, guanines or cytosines. We have obtained analytical formulas and constructed the graphs for the kink and antikink profiles and for their energy density in the 2D- and 3D-dimension. Mass of kinks and antikinks, their energy of rest and their size have been estimated. The trajectories of kink and antikink motion in the phase space have been calculated in the 2D- and 3D-dimension.
