Wandering symmetries of the Lagrange's equations

Symmetry group ‘wanders’ on this family: systems are transformed from one into another. In this work we show that under determined condition the first integral can be obtained by a simple calculations on some of such groups. The main purpose of the work is to show usefulness of wandering symmetry concept. The considered example: flat motion of a charged particle in magnetic field in presence of viscous friction. With the help of three wandering symmetry first integral is calculated.

Combination of different simulation techniques in the complex model of photosynthetic membrane
Computer Research and Modeling, 2013, v. 5, no. 1, pp. 65-81Complex geometric organization of subcellular structures such as photosynthetic or mitochondrial membranes determines mechanism of electron and proton transfer processes. We propose new approach in modeling processes, where geometric shape of membranes is accurately taken into account. Different stages of charge transfer process are simulated using different approaches, which are integrated into a combined model. We implemented this model as software which utilizes parallel computations on high-performance clusters and GPUs for better performance.

Simulation of uneven combustion and stress-strain state of powder elements of a tubular charge during firing
Computer Research and Modeling, 2022, v. 14, no. 6, pp. 1281-1300The paper presents the physical and mathematical formulation of the problems of internal ballistics of an artillery shot for a charge consisting of a set of powder tubes and their stress-strain state. Combustion and movement of a bundle of powder tubes along the barrel channel is modeled by an equivalent tubular charge of all-round combustion. It is assumed that the equivalent tube moves along the axis of the bore. The speed of movement of an equivalent tubular charge and its current position are determined from Newton’s second law. When calculating the flow parameters, two-dimensional axisymmetric equations of gas dynamics were used, for the solution of which an axisymmetric orthogonalized difference grid is constructed, which adapts to the flow conditions. The control volume method is used to numerically solve the system of gas-dynamic equations. The gas parameters at the boundaries of the control volumes are determined using a self-similar solution to the Godunov’s problem of the decay of an arbitrary discontinuity. The stress-strain state is modeled for a separate burning powder tube located in the field of gas-dynamic parameters. The calculation of the gas-dynamic parameters of the shot is carried out without taking into account the deformed state of the powder elements. The behavior of powder elements during firing is considered under these conditions. The finite element method with the division of the calculation area into triangular elements is used to solve the problem of elasticity. In the process of powder tube burnout, the computational grid on each time layer of the dynamic problem is completely updated due to a change in the boundaries of the powder element due to combustion. The paper shows the time dependences of the parameters of the internal ballistics process and the stress-strain state of powder elements, as well as the distribution of the main parameters of the flow of combustion products at different points in time. It has been established that the tubular powder elements during the shot experience significant deformations, which must be taken into account when solving the basic problem of internal ballistics. The data obtained give an idea of the level of equivalent stresses acting at various points of the powder element. The results obtained indicate the relevance of the conjugate formulation of the problem of gas dynamics and the stress-strain state for charges consisting of tubular powders, since this allows a new approach to the design of tubular charges and opens up the possibility of determining the parameters on which the physics of the combustion process of gunpowder significantly depends, therefore, and the dynamics of the shot process.

Role of hydrogen bonds in molecular relaxation during electron transport processes in biological systems

It is caused by redistribution of protons between two steady positions in double walls potential along the line of the hydrogen bond. This redistribution occurs at change of parameters of the double walls potential of the hydrogen bond which is caused by change of an electronic state of molecular system. The relaxation process is carried out due to a tunnel transfer of protons along the line of bonds. It is shown, that relaxation process can define temperature dependence of power parameters (either of the free energy differences ΔG or of the reorganization energy λ) of charge recombination P+Q-A from RC of Rhodobacter sphaeroides.

Numerical simulation of charging processes at ferroelectric diagnostics with scanning electron microscopy techniques

The algorithm was based on implementation of the deterministic model using finite element method as well as taking into account Monte-Carlo simulation results of electron transport. The program application was developed to perform computing experiments.

Tracking on the BESIII CGEM inner detector using deep learning
Computer Research and Modeling, 2020, v. 12, no. 6, pp. 1361-1381The reconstruction of charged particle trajectories in tracking detectors is a key problem in the analysis of experimental data for high energy and nuclear physics.
The amount of data in modern experiments is so large that classical tracking methods such as Kalman filter can not process them fast enough. To solve this problem, we have developed two neural network algorithms of track recognition, based on deep learning architectures, for local (track by track) and global (all tracks in an event) tracking in the GEM tracker of the BM@N experiment at JINR (Dubna). The advantage of deep neural networks is the ability to detect hidden nonlinear dependencies in data and the capability of parallel execution of underlying linear algebra operations.
In this work we generalize these algorithms to the cylindrical GEM inner tracker of BESIII experiment. The neural network model RDGraphNet for global track finding, based on the reverse directed graph, has been successfully adapted. After training on Monte Carlo data, testing showed encouraging results: recall of 98% and precision of 86% for track finding.
The local neural network model TrackNETv2 was also adapted to BESIII CGEM successfully. Since the tracker has only three detecting layers, an additional neuro-classifier to filter out false tracks have been introduced. Preliminary tests demonstrated the recall value at the first stage of 99%. After applying the neuro-classifier, the precision was 77% with a slight decrease of the recall to 94%. This result can be improved after the further model optimization.

On the issue of numerical modeling of internal ballistics for a tubular charge in a spatial setting

Here it is necessary to consider in parallel the processes of combustion and movement of powder gases inside and outside the channels of the powder tubes. Without this, it is impossible to adequately formulate and solve the problems of ignition, erosive combustion and stress-strain state of tubular powder elements in the shot process. The paper presents a physical and mathematical formulation of the main problem of the internal ballistics of an artillery shot for a charge consisting of a set of powder tubes. Combustion and movement of a bundle of powder tubes along the barrel channel is modeled by an equivalent tubular charge of all-round combustion. The end and cross-sectional areas of the channel of such a charge (equivalent tube) are equal to the sum of the areas of the ends and cross-sections of the channels of the powder tubes, respectively. The combustion surface of the channel is equal to the sum of the inner surfaces of the tubes in the bundle. The outer combustion surface of the equivalent tube is equal to the sum of the outer surfaces of the tubes in the bundle. It is assumed that the equivalent tube moves along the axis of the bore. The speed of motion of an equivalent tubular charge and its current position are determined from Newton’s second law. To calculate the flow parameters, we used two-dimensional axisymmetric equations of gas dynamics, for the solution of which an axisymmetric orthogonalized difference mesh is constructed, which adapts to the flow conditions. When the tube moves and burns, the difference grid is rearranged taking into account the changing regions of integration. The control volume method is used for the numerical solution of the system of gas-dynamic equations. The gas parameters at the boundaries of the control volumes are determined using a self-similar solution to the Godunov problem of decay for an arbitrary discontinuity. The developed technique was used to calculate the internal ballistics parameters of an artillery shot. This approach is considered for the first time and allows a new approach to the design of tubular artillery charges, since it allows obtaining the necessary information in the form of fields of velocity and pressure of powder gases for calculating the process of gradual ignition, unsteady erosive combustion, stress-strain state and strength of powder elements during the shot. The time dependences of the parameters of the internal ballistics process and the distribution of the main parameters of the flow of combustion products at different times are presented.

Numerical method for finding Nash and Shtakelberg equilibria in river water quality control models
Computer Research and Modeling, 2020, v. 12, no. 3, pp. 653-667In this paper we consider mathematical model to control water quality. We study a system with two-level hierarchy: one environmental organization (supervisor) at the top level and a few industrial enterprises (agents) at the lower level. The main goal of the supervisor is to keep water pollution level below certain value, while enterprises pollute water, as a side effect of the manufacturing process. Supervisor achieves its goal by charging a penalty for enterprises. On the other hand, enterprises choose how much to purify their wastewater to maximize their income.The fee increases the budget of the supervisor. Moreover, effulent fees are charged for the quantity and/or quality of the discharged pollution. Unfortunately, in practice, such charges are ineffective due to the insufficient tax size. The article solves the problem of determining the optimal size of the charge for pollution discharge, which allows maintaining the quality of river water in the rear range.
We describe system members goals with target functionals, and describe water pollution level and enterprises state as system of ordinary differential equations. We consider the problem from both supervisor and enterprises sides. From agents’ point a normal-form game arises, where we search for Nash equilibrium and for the supervisor, we search for Stackelberg equilibrium. We propose numerical algorithms for finding both Nash and Stackelberg equilibrium. When we construct Nash equilibrium, we solve optimal control problem using Pontryagin’s maximum principle. We construct Hamilton’s function and solve corresponding system of partial differential equations with shooting method and finite difference method. Numerical calculations show that the low penalty for enterprises results in increasing pollution level, when relatively high penalty can result in enterprises bankruptcy. This leads to the problem of choosing optimal penalty, which requires considering problem from the supervisor point. In that case we use the method of qualitatively representative scenarios for supervisor and Pontryagin’s maximum principle for agents to find optimal control for the system. At last, we compute system consistency ratio and test algorithms for different data. The results show that a hierarchical control is required to provide system stability.

Analysis of Brownian and molecular dynamics trajectories of to reveal the mechanisms of protein-protein interactions
Computer Research and Modeling, 2023, v. 15, no. 3, pp. 723-738The paper proposes a set of fairly simple analysis algorithms that can be used to analyze a wide range of protein-protein interactions. In this work, we jointly use the methods of Brownian and molecular dynamics to describe the process of formation of a complex of plastocyanin and cytochrome f proteins in higher plants. In the diffusion-collision complex, two clusters of structures were revealed, the transition between which is possible with the preservation of the position of the center of mass of the molecules and is accompanied only by a rotation of plastocyanin by 134 degrees. The first and second clusters of structures of collisional complexes differ in that in the first cluster with a positively charged region near the small domain of cytochrome f, only the “lower” plastocyanin region contacts, while in the second cluster, both negatively charged regions. The “upper” negatively charged region of plastocyanin in the first cluster is in contact with the amino acid residue of lysine K122. When the final complex is formed, the plastocyanin molecule rotates by 69 degrees around an axis passing through both areas of electrostatic contact. With this rotation, water is displaced from the regions located near the cofactors of the molecules and formed by hydrophobic amino acid residues. This leads to the appearance of hydrophobic contacts, a decrease in the distance between the cofactors to a distance of less than 1.5 nm, and further stabilization of the complex in a position suitable for electron transfer. Characteristics such as contact matrices, rotation axes during the transition between states, and graphs of changes in the number of contacts during the modeling process make it possible to determine the key amino acid residues involved in the formation of the complex and to reveal the physicochemical mechanisms underlying this process.
