    Structural model of gold and silver fluorescent clusters

    Present work is dedicated to systematic study of equilibrium configurations of gold and silver clusters in size from 2 to 9 atoms. To the lowest energy configurations is performed calculation of electronic excitation spectra. All calculations are carried out within the framework of density functional theory (DFT) using the hybrid B3LYP functional and ECP LANL2DZ. Based on the analysis of the received electronic excitation spectra we try to confirm the assumption that small gold and silver clusters, capable of luminescence can be produced only in the presence of a stabilizing template. The authors show that without stabilization in the solution formed “flat” and “spherical” configuration whose spectra do not correspond to the experimental luminescence excitation spectra for DNA cluster complexes.

    Mathematical modeling of hydrodynamics problems of the Azov Sea on a multiprocessor computer system

    The article is devoted to modeling the shallow water hydrodynamic processes using the example of the Azov Sea. The article presents a mathematical model of the hydrodynamics of a shallow water body, which allows one to calculate three-dimensional fields of the velocity vector of movement of the aquatic environment. Application of regularizers according to B.N.Chetverushkin in the continuity equation led to a change in the method of calculating the pressure field, based on solving the wave equation. A discrete finite-difference scheme has been constructed for calculating pressure in an area whose linear vertical dimensions are significantly smaller than those in horizontal coordinate directions, which is typical for the geometry of shallow water bodies. The method and algorithm for solving grid equations with a tridiagonal preconditioner are described. The proposed method is used to solve grid equations that arise when calculating pressure for the three-dimensional problem of hydrodynamics of the Azov Sea. It is shown that the proposed method converges faster than the modified alternating triangular method. A parallel implementation of the proposed method for solving grid equations is presented and theoretical and practical estimates of the acceleration of the algorithm are carried out taking into account the latency time of the computing system. The results of computational experiments for solving problems of hydrodynamics of the Sea of Azov using the hybrid MPI + OpenMP technology are presented. The developed models and algorithms were used to reconstruct the environmental disaster that occurred in the Sea of Azov in 2001 and to solve the problem of the movement of the aquatic environment in estuary areas. Numerical experiments were carried out on the K-60 hybrid computing cluster of the Keldysh Institute of Applied Mathematics of Russian Academy of Sciences.

    Effect of the surface on characteristics of amorphization Ni-Ag system

    Molecular dynamics simulation using the embedded-atom method is applied to study the structural evolution of the particle diameter of 40 Å during the quenching process. Was carried comparative analysis of the structural reconstruction for the particle and the bulk models. Was a reduction in temperature of the beginning and end of the transformation of the particle. In formation of a percolation cluster from interpenetrating and contacting icosahedrons, for model of the particle, it is involved for 10 percent of atoms more, than for model of a bulk.

    Topological microstructure analysis of the TIP4P-EW water model

    Molecular dynamics (MD) simulations of rigid water model TIP4P-EW at ambient conditions were carried out. Delaunay’s simplexes were considered as structural elements of liquid water. Topological criterion which allows to identify the water microstructure in snapshot of MD cell was used to allocate its dense part. Geometrical analysis of water Delaunay’s simplexes indicates their strong flatness in comparison with a regular tetrahedron that is fundamentally different from the results for dense part of simple liquids. The statistics of TIP4P-EW water clusters was investigated depending on their cardinality and connectivity. It is similar to the statistics for simple liquids and the structure of this dense part is also a fractal surface consisting of the free edges of the Delaunay’s simplexes.

    Tasks and algorithms for optimal clustering of multidimensional objects by a variety of heterogeneous indicators and their applications in medicine

    The work is devoted to the description of the author’s formal statements of the clustering problem for a given number of clusters, algorithms for their solution, as well as the results of using this toolkit in medicine.

    The solution of the formulated problems by exact algorithms of implementations of even relatively low dimensions before proving optimality is impossible in a finite time due to their belonging to the NP class.

    In this regard, we have proposed a hybrid algorithm that combines the advantages of precise methods based on clustering in paired distances at the initial stage with the speed of methods for solving simplified problems of splitting by cluster centers at the final stage. In the development of this direction, a sequential hybrid clustering algorithm using random search in the paradigm of swarm intelligence has been developed. The article describes it and presents the results of calculations of applied clustering problems.

    To determine the effectiveness of the developed tools for optimal clustering of multidimensional objects according to a variety of heterogeneous indicators, a number of computational experiments were performed using data sets including socio-demographic, clinical anamnestic, electroencephalographic and psychometric data on the cognitive status of patients of the cardiology clinic. An experimental proof of the effectiveness of using local search algorithms in the paradigm of swarm intelligence within the framework of a hybrid algorithm for solving optimal clustering problems has been obtained.

    The results of the calculations indicate the actual resolution of the main problem of using the discrete optimization apparatus — limiting the available dimensions of task implementations. We have shown that this problem is eliminated while maintaining an acceptable proximity of the clustering results to the optimal ones. The applied significance of the obtained clustering results is also due to the fact that the developed optimal clustering toolkit is supplemented by an assessment of the stability of the formed clusters, which allows for known factors (the presence of stenosis or older age) to additionally identify those patients whose cognitive resources are insufficient to overcome the influence of surgical anesthesia, as a result of which there is a unidirectional effect of postoperative deterioration of complex visual-motor reaction, attention and memory. This effect indicates the possibility of differentiating the classification of patients using the proposed tools.

    Anharmonic vibrational resonances in small water clusters

    Numerical calculations of structures and vibrational spectra of small water clusters are performed by solution of the molecular Schrodinger equation in the density functional theory framework using B3LYP and X3LYP hybrid functionals. Spectral features and evolution of hydrogen bond properties in clusters with their size increasing are discussed. The vibrotational Hamiltonian parameters and Fermi and Darling-Dennison anharmonic resonances in small water oligomers are determined. Obtained results may be used in quantum mechanics/molecular dynamics simulations of water and processes in active site of enzyme.

    Cluster models of molecular motors: kinesin and myosin V

    We present a semiphenomenological model of the two molecular motors: kinesin and myosin V, which play a great role in intracellular transport. The temporal dynamics of changes in the characteristic geometric parameters and the elastic stresses generated during the movement of motors is studied. The rates of movement of kinesin and myosin V, and their dependence on the concentration of ATP are discussed.

The paper presents a physico-mathematical model of the perturbed region formed in the lower D-layer of the ionosphere under the action of directed radio emission flux from a terrestrial stand of the megahertz frequency range, obtained as a result of comprehensive theoretical studies. The model is based on the consideration of a wide range of kinetic processes taking into account their nonequilibrium and in the two-temperature approximation for describing the transformation of the radio beam energy absorbed by electrons. The initial data on radio emission achieved by the most powerful radio-heating stands are taken in the paper. Their basic characteristics and principles of functioning, and features of the altitude distribution of the absorbed electromagnetic energy of the radio beam are briefly described. The paper presents the decisive role of the D-layer of the ionosphere in the absorption of the energy of the radio beam. On the basis of theoretical analysis, analytical expressions are obtained for the contribution of various inelastic processes to the distribution of the absorbed energy, which makes it possible to correctly describe the contribution of each of the processes considered. The work considers more than 60 components. The change of the component concentration describe about 160 reactions. All the reactions are divided into five groups according to their physical content: ionization-chemical block, excitation block of metastable electronic states, cluster block, excitation block of vibrational states and block of impurities. Blocks are interrelated and can be calculated both jointly and separately. The paper presents the behavior of the parameters of the perturbed region in daytime and nighttime conditions is significantly different at the same radio flux density: under day conditions, the maximum electron concentration and temperature are at an altitude of ~45–55 km; in night ~80 km, with the temperature of heavy particles rapidly increasing, which leads to the occurrence of a gas-dynamic flow. Therefore, a special numerical algorithm are developed to solve two basic problems: kinetic and gas dynamic. Based on the altitude and temporal behavior of concentrations and temperatures, the algorithm makes it possible to determine the ionization and emission of the ionosphere in the visible and infrared spectral range, which makes it possible to evaluate the influence of the perturbed region on radio engineering and optoelectronic devices used in space technology.

    The key approaches and review of current researches on dynamics of structured and interacting populations

    The review and systematization of current papers on the mathematical modeling of population dynamics allow us to conclude the key interests of authors are two or three main research lines related to the description and analysis of the dynamics of both local structured populations and systems of interacting homogeneous populations as ecological community in physical space. The paper reviews and systematizes scientific studies and results obtained within the framework of dynamics of structured and interacting populations to date. The paper describes the scientific idea progress in the direction of complicating models from the classical Malthus model to the modern models with various factors affecting population dynamics in the issues dealing with modeling the local population size dynamics. In particular, they consider the dynamic effects that arise as a result of taking into account the environmental capacity, density-dependent regulation, the Allee effect, complexity of an age and a stage structures. Particular attention is paid to the multistability of population dynamics. In addition, studies analyzing harvest effect on structured population dynamics and an appearance of the hydra effect are presented. The studies dealing with an appearance and development of spatial dissipative structures in both spatially separated populations and communities with migrations are discussed. Here, special attention is also paid to the frequency and phase multistability of population dynamics, as well as to an appearance of spatial clusters. During the systematization and review of articles on modeling the interacting population dynamics, the focus is on the “prey–predator” community. The key idea and approaches used in current mathematical biology to model a “prey–predator” system with community structure and harvesting are presented. The problems of an appearance and stability of the mosaic structure in communities distributed spatially and coupled by migration are also briefly discussed.

    Cluster method of mathematical modeling of interval-stochastic thermal processes in electronic systems

    A cluster method of mathematical modeling of interval-stochastic thermal processes in complex electronic systems (ES), is developed. In the cluster method, the construction of a complex ES is represented in the form of a thermal model, which is a system of clusters, each of which contains a core that combines the heat-generating elements falling into a given cluster, the cluster shell and a medium flow through the cluster. The state of the thermal process in each cluster and every moment of time is characterized by three interval-stochastic state variables, namely, the temperatures of the core, shell, and medium flow. The elements of each cluster, namely, the core, shell, and medium flow, are in thermal interaction between themselves and elements of neighboring clusters. In contrast to existing methods, the cluster method allows you to simulate thermal processes in complex ESs, taking into account the uneven distribution of temperature in the medium flow pumped into the ES, the conjugate nature of heat exchange between the medium flow in the ES, core and shells of clusters, and the intervalstochastic nature of thermal processes in the ES, caused by statistical technological variation in the manufacture and installation of electronic elements in ES and random fluctuations in the thermal parameters of the environment. The mathematical model describing the state of thermal processes in a cluster thermal model is a system of interval-stochastic matrix-block equations with matrix and vector blocks corresponding to the clusters of the thermal model. The solution to the interval-stochastic equations are statistical measures of the state variables of thermal processes in clusters - mathematical expectations, covariances between state variables and variance. The methodology for applying the cluster method is shown on the example of a real ES.
