With the data obtained by hydrobiological monitoring of water objects of Don river for many years (1978-1988) calculation of rank distribution parameters and indexes of dominance for phytoplankton species abundance was conducted. The borders of investigated characteristics are calculated. They correspond to borders of ecological well-being - trouble conditions of phytoplankton communities. Ecologically tolerable levels for the core abiotic factors are found. Contribution of each of analyzed factors to a degree of ecological trouble is established.

    Biological and physico-chemical data from natural objects for ecological environmental monitoring

    System to store DNA physical properties profiles with application to the promoters of Escherichia coli

    Database to store, search and retrieve DNA physical properties profiles has been developed and its use for analysis of E. coli promoters has been demonstrated. Unique feature of the database is in its ability to handle whole profile as single internal object type in a way similar to integers or character strings. To demonstrate utility of such database it was populated with data of 1227 known promoters, their nucleotide sequence, profile of electrostatic potential, transcription factor binding sites. Each promoter is also connected to all genes, whose transcription is controlled by that promoter. Content of the database is available for search via web interface. Source code of profile datatype and library to work with it from R/Bioconductor are available from the internet, dump of the database is available from authors by request.

    Consideration of psychological factors in models of the battle (conflict)

    The course and outcome of the battle is largely dependent on the morale of the troops, characterized by the percentage of loss in killed and wounded, in which the troops still continue to fight. Every fight is a psychological act of ending his rejection of one of the parties. Typically, models of battle psychological factor taken into account in the decision of Lanchester equations (the condition of equality of forces, when the number of one of the parties becomes zero). It is emphasized that the model Lanchester type satisfactorily describe the dynamics of the battle only in the initial stages. To resolve this contradiction is proposed to use a modification of Lanchester's equations, taking into account the fact that at any moment of the battle on the enemy firing not affected and did not abandon the battle fighters. The obtained differential equations are solved by numerical method and allow the dynamics to take into account the influence of psychological factor and evaluate the completion time of the conflict. Computational experiments confirm the known military theory is the fact that the fight usually ends in refusal of soldiers of one of the parties from its continuation (avoidance of combat in various forms). Along with models of temporal and spatial dynamics proposed to use a modification of the technology features of the conflict of S. Skaperdas, based on the principles of combat. To estimate the probability of victory of one side in the battle takes into account the interest of the maturing sides of the bloody casualties and increased military superiority.

    Mathematical modeling of thrombin propagation during blood coagulation

    In case of vessel wall damage or contact of blood plasma with a foreign surface, the chain of chemical reactions called coagulation cascade is launched that leading to the formation of a fibrin clot. A key enzyme of the coagulation cascade is thrombin, which catalyzes formation of fibrin from fibrinogen. The distribution of thrombin concentration in blood plasma determines spatio-temporal dynamics of clot formation. Contact pathway of blood coagulation triggers the production of thrombin in response to the contact with a negatively charged surface. If the concentration of thrombin generated at this stage is large enough, further production of thrombin takes place due to positive feedback loops of the coagulation cascade. As a result, thrombin propagates in plasma cleaving fibrinogen that results in the clot formation. The concentration profile and the speed of propagation of thrombin are constant and do not depend on the type of the initial activator.

    Such behavior of the coagulation system is well described by the traveling wave solutions in a system of “reaction – diffusion” equations on the concentration of blood factors involved in the coagulation cascade. In this study, we carried out detailed analysis of the mathematical model describing the main reaction of the intrinsic pathway of coagulation cascade.We formulate necessary and sufficient conditions of the existence of the traveling wave solutions. For the considered model the existence of such solutions is equivalent to the existence of the wave solutions in the simplified one-equation model describing the dynamics of thrombin concentration derived under the quasi-stationary approximation.

    Simplified model also allows us to obtain analytical estimate of the thrombin propagation rate in the considered model. The speed of the traveling wave for one equation is estimated using the narrow reaction zone method and piecewise linear approximation. The resulting formulas give a good approximation of the velocity of propagation of thrombin in the simplified, as well as in the original model.

    Some relationships between thermodynamic characteristics and water vapor and carbon dioxide fluxes in a recently clear-cut area

    The temporal variability of exergy of short-wave and long-wave radiation and its relationships with sensible heat, water vapor (H2O) and carbon dioxide (CO2) fluxes on a recently clear-cut area in a mixed coniferous and small-leaved forest in the Tver region is discussed. On the basis of the analysis of radiation and exergy efficiency coefficients suggested by Yu.M. Svirezhev it was shown that during the first eight months after clearcutting the forest ecosystem functions as a "heat engine" i.e. the processes of energy dissipation dominated over processes of biomass production. To validate the findings the statistical analysis of temporary variability of meteorological parameters, as well as, daily fluxes of sensible heat, H2O and CO2 was provided using the trigonometrical polynomials. The statistical models that are linearly depended on an exergy of short-wave and long-wave radiation were obtained for mean daily values of CO2 fluxes, gross primary production of regenerated vegetation and sensible heat fluxes. The analysis of these dependences is also confirmed the results obtained from processing the radiation and exergy efficiency coefficients. The splitting the time series into separate time intervals, e.g. “spring–summer” and “summer–autumn”, allowed revealing that the statistically significant relationships between atmospheric fluxes and exergy were amplified in summer months as the clear-cut area was overgrown by grassy and young woody vegetation. The analysis of linear relationships between time-series of latent heat fluxes and exergy showed their statistical insignificance. The linear relationships between latent heat fluxes and temperature were in turn statistically significant. The air temperature was a key factor improving the accuracy of the models, whereas effect of exergy was insignificant. The results indicated that at the time of active vegetation regeneration within the clear-cut area the seasonal variability of surface evaporation is mainly governed by temperature variation.

    Uncertainty factor in modeling dynamics of economic systems

    Analysis and practical aspects of implementing developed in the control theory robust control methods in studying economic systems is carried out. The main emphasis is placed on studying results obtained for dynamical systems with structured uncertainty. Practical aspects of implementing such results in control of economic systems on the basis of dynamical models with uncertain parameters and perturbations (stabilization of price on the oil market and inflation in macroeconomic systems) are discussed. With the help of specially constructed aggregate model of oil price dynamics studied the problem of finding control which provides minimal deviation of price from desired levels over middle range period. The second real problem considered in the article consists in determination of stabilizing control providing minimal deviation of inflation from desired levels (on the basis of constructed aggregate macroeconomic model of the USA over middle range period).

    Upper levels of parameters uncertainty and control laws guaranteeing stabilizability of the real considered economic systems have been found using the robust method of control with structured uncertainty. At the same time we have come to the conclusion that received estimates of parameters uncertainty upper levels are conservative. Monte-Carlo experiments carried out for the article made it possible to analyze dynamics of oil price and inflation under received limit levels of models parameters uncertainty and under implementing found robust control laws for the worst and the best scenarios. Results of these experiments show that received robust control laws may be successfully used under less stringent uncertainty constraints than it is guaranteed by sufficient conditions of stabilization.

    Application of a balanced identification method for gap-filling in CO2 flux data in a sphagnum peat bog

    The method of balanced identification was used to describe the response of Net Ecosystem Exchange of CO2 (NEE) to change of environmental factors, and to fill the gaps in continuous CO2 flux measurements in a sphagnum peat bog in the Tver region. The measurements were provided in the peat bog by the eddy covariance method from August to November of 2017. Due to rainy weather conditions and recurrent periods with low atmospheric turbulence the gap proportion in measured CO2 fluxes at our experimental site during the entire period of measurements exceeded 40%. The model developed for the gap filling in long-term experimental data considers the NEE as a difference between Ecosystem Respiration (RE) and Gross Primary Production (GPP), i.e. key processes of ecosystem functioning, and their dependence on incoming solar radiation (Q), soil temperature (T), water vapor pressure deficit (VPD) and ground water level (WL). Applied for this purpose the balanced identification method is based on the search for the optimal ratio between the model simplicity and the data fitting accuracy — the ratio providing the minimum of the modeling error estimated by the cross validation method. The obtained numerical solutions are characterized by minimum necessary nonlinearity (curvature) that provides sufficient interpolation and extrapolation characteristics of the developed models. It is particularly important to fill the missing values in NEE measurements. Reviewing the temporary variability of NEE and key environmental factors allowed to reveal a statistically significant dependence of GPP on Q, T, and VPD, and RE — on T and WL, respectively. At the same time, the inaccuracy of applied method for simulation of the mean daily NEE, was less than 10%, and the error in NEE estimates by the method was higher than by the REddyProc model considering the influence on NEE of fewer number of environmental parameters. Analyzing the gap-filled time series of NEE allowed to derive the diurnal and inter-daily variability of NEE and to obtain cumulative CO2 fluxs in the peat bog for selected summer-autumn period. It was shown, that the rate of CO2 fixation by peat bog vegetation in August was significantly higher than the rate of ecosystem respiration, while since September due to strong decrease of GPP the peat bog was turned into a consistent source of CO2 for the atmosphere.

    Quantitative analysis of “structure – anticancer activity” and rational molecular design of bi-functional VEGFR-2/HDAC-inhibitors

    Inhibitors of histone deacetylases (HDACi) have considered as a promising class of drugs for the treatment of cancers because of their effects on cell growth, differentiation, and apoptosis. Angiogenesis play an important role in the growth of most solid tumors and the progression of metastasis. The vascular endothelial growth factor (VEGF) is a key angiogenic agent, which is secreted by malignant tumors, which induces the proliferation and the migration of vascular endothelial cells. Currently, the most promising strategy in the fight against cancer is the creation of hybrid drugs that simultaneously act on several physiological targets. In this work, a series of hybrids bearing N-phenylquinazolin-4-amine and hydroxamic acid moieties were studied as dual VEGFR-2/HDAC inhibitors using simplex representation of the molecular structure and Support Vector Machine (SVM). The total sample of 42 compounds was divided into training and test sets. Five-fold cross-validation (5-fold) was used for internal validation. Satisfactory quantitative structure—activity relationship (QSAR) models were constructed (R2test = 0.64–0.87) for inhibitors of HDAC, VEGFR-2 and human breast cancer cell line MCF-7. The interpretation of the obtained QSAR models was carried out. The coordinated effect of different molecular fragments on the increase of antitumor activity of the studied compounds was estimated. Among the substituents of the N-phenyl fragment, the positive contribution of para bromine for all three types of activity can be distinguished. The results of the interpretation were used for molecular design of potential dual VEGFR-2/HDAC inhibitors. For comparative QSAR research we used physicochemical descriptors calculated by the program HYBOT, the method of Random Forest (RF), and on-line version of the expert system OCHEM (https://ochem.eu). In the modeling of OCHEM PyDescriptor descriptors and extreme gradient boosting was chosen. In addition, the models obtained with the help of the expert system OCHEM were used for virtual screening of 300 compounds to select promising VEGFR-2/HDAC inhibitors for further synthesis and testing.

    Simulation of pollution migration processes at municipal solid waste landfills

    The article reports the findings of an investigation into pollution migration processes at the municipal solid waste (MSW) landfill located in the water protection zone of Lake Seliger (Tver Region). The distribution of pollutants is investigated and migration parameters are determined in field and laboratory conditions at the landfill site. A mathematical model describing physical and chemical processes of substance migration in soil strata is constructed. Pollutant migration is found to be due to a variety of factors. The major ones, having a significant impact on the migration of MSW ingredients and taken into account mathematically, include convective transport, diffusion and sorption processes. A modified mathematical model differs from its conventional counterparts by considering a number of parameters reflecting the decrease in the concentration of ammonium and nitrate nitrogen ions in ground water (transpiration by plant roots, dilution with infiltration waters, etc.). An analytical solution to assess the pollutant spread from the landfill is presented. The mathematical model provides a set of simulation models helping to obtain a computational solution of specific problems, vertical and horizontal migration of substances in the underground flow. Numerical experiments, analytical solutions, as well as field and laboratory data was studied the dynamics of pollutant distribution in the object under study up to the lake. A long-term forecast for the spread of landfill pollution is made. Simulation experiments showed that some zones of clean groundwater interact with those of contaminated groundwater during the pollution migration from the landfill, each characterized by a different pollutant content. The data of a computational experiments and analytical calculations are consistent with the findings of field and laboratory investigations of the object and give grounds to recommend the proposed models for predicting pollution migration from a landfill. The analysis of the pollution migration simulation allows to substantiate the numerical estimates of the increase in $NH_4^+$ and $NO_3^-$ ion concentration with the landfill operation time. It is found that, after 100 years following the landfill opening, toxic filtrate components will fill the entire pore space from the landfill to the lake resulting in a significant deterioration of the ecosystem of Lake Seliger.
