Wave and relaxation effects during the outflow of a gas suspension partially filling a cylindrical channel
Computer Research and Modeling, 2023, v. 15, no. 6, pp. 1495-1506The paper is devoted to the study of wave and relaxation effects during the pulsed outflow of a gas mixture with a high content of solid particles from a cylindrical channel during its initial partial filling. The problem is formulated in a two-speed two-temperature formulation and was solved numerically by the hybrid large-particle method of the second order of approximation. The numerical algorithm is implemented in the form of parallel computing using basic Free Pascal language tools. The applicability and accuracy of the method for wave flows of concentrated gas-particles mixtures is confirmed by comparison with test asymptotically accurate solutions. The calculation error on a grid of low detail in the characteristic flow zones of a two-phase medium was 10-6 . . . 10-5.
Based on the wave diagram, the analysis of the physical pattern of the outflow of a gas suspension partially filling a cylindrical channel is performed. It is established that, depending on the degree of initial filling of the channel, various outflow modes are formed. The first mode is implemented with a small degree of loading of the high-pressure chamber, at which the left boundary of the gas-particles mixture crosses the outlet section before the arrival of the rarefaction wave reflected from the bottom of the channel. At the same time, the maximum value of the mass flow rate of the mixture is achieved. Other modes are formed in cases of a larger initial filling of the channel, when the rarefaction waves reflected from the bottom of the channel interact with the gas suspension layer and reduce the intensity of its outflow.
The influence of relaxation properties with changing particle size on the dynamics of a limited layer of a gas-dispersed medium is studied. Comparison of the outflow of a limited gas suspension layer with different particle sizes shows that for small particles (the Stokes number is less than 0.001), an anomalous phenomenon of the simultaneous existence of shock wave structures in the supersonic and subsonic flow of gas and suspension is observed. With an increase in the size of dispersed inclusions, the compaction jumps in the region of the two-phase mixture are smoothed out, and for particles (the Stokes number is greater than 0.1), they practically disappear. At the same time, the shock-wave configuration of the supersonic gas flow at the outlet of the channel is preserved, and the positions and boundaries of the energy-carrying volumes of the gas suspension are close when the particle sizes change.

Numerical solution of integro-differential equations of fractional moisture transfer with the Bessel operator
Computer Research and Modeling, 2024, v. 16, no. 2, pp. 353-373The paper considers integro-differential equations of fractional order moisture transfer with the Bessel operator. The studied equations contain the Bessel operator, two Gerasimov – Caputo fractional differentiation operators with different orders $\alpha$ and $\beta$. Two types of integro-differential equations are considered: in the first case, the equation contains a non-local source, i.e. the integral of the unknown function over the integration variable $x$, and in the second case, the integral over the time variable τ, denoting the memory effect. Similar problems arise in the study of processes with prehistory. To solve differential problems for different ratios of $\alpha$ and $\beta$, a priori estimates in differential form are obtained, from which the uniqueness and stability of the solution with respect to the right-hand side and initial data follow. For the approximate solution of the problems posed, difference schemes are constructed with the order of approximation $O(h^2+\tau^2)$ for $\alpha=\beta$ and $O(h^2+\tau^{2-\max\{\alpha,\beta\}})$ for $\alpha\neq\beta$. The study of the uniqueness, stability and convergence of the solution is carried out using the method of energy inequalities. A priori estimates for solutions of difference problems are obtained for different ratios of $\alpha$ and $\beta$, from which the uniqueness and stability follow, as well as the convergence of the solution of the difference scheme to the solution of the original differential problem at a rate equal to the order of approximation of the difference scheme.

Tasks and algorithms for optimal clustering of multidimensional objects by a variety of heterogeneous indicators and their applications in medicine
Computer Research and Modeling, 2024, v. 16, no. 3, pp. 673-693The work is devoted to the description of the author’s formal statements of the clustering problem for a given number of clusters, algorithms for their solution, as well as the results of using this toolkit in medicine.
The solution of the formulated problems by exact algorithms of implementations of even relatively low dimensions before proving optimality is impossible in a finite time due to their belonging to the NP class.
In this regard, we have proposed a hybrid algorithm that combines the advantages of precise methods based on clustering in paired distances at the initial stage with the speed of methods for solving simplified problems of splitting by cluster centers at the final stage. In the development of this direction, a sequential hybrid clustering algorithm using random search in the paradigm of swarm intelligence has been developed. The article describes it and presents the results of calculations of applied clustering problems.
To determine the effectiveness of the developed tools for optimal clustering of multidimensional objects according to a variety of heterogeneous indicators, a number of computational experiments were performed using data sets including socio-demographic, clinical anamnestic, electroencephalographic and psychometric data on the cognitive status of patients of the cardiology clinic. An experimental proof of the effectiveness of using local search algorithms in the paradigm of swarm intelligence within the framework of a hybrid algorithm for solving optimal clustering problems has been obtained.
The results of the calculations indicate the actual resolution of the main problem of using the discrete optimization apparatus — limiting the available dimensions of task implementations. We have shown that this problem is eliminated while maintaining an acceptable proximity of the clustering results to the optimal ones. The applied significance of the obtained clustering results is also due to the fact that the developed optimal clustering toolkit is supplemented by an assessment of the stability of the formed clusters, which allows for known factors (the presence of stenosis or older age) to additionally identify those patients whose cognitive resources are insufficient to overcome the influence of surgical anesthesia, as a result of which there is a unidirectional effect of postoperative deterioration of complex visual-motor reaction, attention and memory. This effect indicates the possibility of differentiating the classification of patients using the proposed tools.

Modelling spatio-temporal dynamics of circadian rythms in Neurospora crassa
Computer Research and Modeling, 2011, v. 3, no. 2, pp. 191-213Views (last year): 6. Citations: 20 (RSCI).We derive a new model of circadian oscillations in Neurospora crassa, which is suitable to analyze both temporal and spatial dynamics of proteins responsible for mechanism of rythms. The model is based on the non-linear interplay between proteins FRQ and WCC which are products of transcription of frequency and white collar genes forming a feedback loop comprised both positive and negative elements. The main component of oscillations mechanism is supposed to be time-delay in biochemical reactions of transcription. We show that the model accounts for various features observed in Neurospora’s experiments such as entrainment by light cycles, phase shift under light pulse, robustness to action of fluctuations and so on. Wave patterns excited during spatial development of the system are studied. It is shown that the wave of synchronization of biorythms arises under basal transcription factors.

Modeling of axisymmetric deformation processes with taking into account the metal microstructure
Computer Research and Modeling, 2015, v. 7, no. 4, pp. 897-908Views (last year): 9. Citations: 1 (RSCI).The article describes the state of the art computer simulation in the field of metal forming processes, the main problem points of traditional methods were identified. The method, that allows to predict the deformation distribution in the volume of deformable metal with taking into account of microstructure behavioral characteristics in deformation load conditions, was described. The method for optimizing computational resources of multiscale models by using statistical similar representative volume elements (SSRVE) was presented. The modeling methods were tested on the process of single pass drawing of round rod from steel grade 20. In a comparative analysis of macro and micro levels models differences in quantitative terms of the stress-strain state and their local distribution have been identified. Microlevel model also allowed to detect the compressive stresses and strains, which were absent at the macro level model. Applying the SSRVE concept repeatedly lowered the calculation time of the model while maintaining the overall accuracy.

Modeling the impact of mobility of individuals on space-time dynamics of a population by means of a computer model
Computer Research and Modeling, 2016, v. 8, no. 2, pp. 297-305Views (last year): 2. Citations: 3 (RSCI).A computer model describing the spatial-temporal dynamics of populations of interacting with renewable resource is proposed. The life cycle of the individual is described. The algorithm for spatial mobility of individuals within an area is proposed, which takes into account nutritional and social activity. The paper presents the computational experiments with the model that mimic the movement of herds of animals in the area, and describes the model experiment when the group type of animal behavior due to changes in the characteristics of the environment and animal behavior the herd animals is formed, which later goes again in the group type of animal behavior.

Model of formation of primary behavioral patterns with adaptive behavior based on the combination of random search and experience
Computer Research and Modeling, 2016, v. 8, no. 6, pp. 941-950Views (last year): 6. Citations: 2 (RSCI).In this paper, we propose an adaptive algorithm that simulates the process of forming the initial behavioral skills on the example of the system ‘eye-arm’ animat. The situation is the formation of the initial behavioral skills occurs, for example, when a child masters the management of their hands by understanding the relationship between baseline unidentified spots on the retina of his eye and the position of the real object. Since the body control skills are not ‘hardcoded’ initially in the brain and the spinal cord at the level of instincts, the human child, like most young of other mammals, it is necessary to develop these skills in search behavior mode. Exploratory behavior begins with trial and error and then its contribution is gradually reduced as the development of the body and its environment. Since the correct behavior patterns at this stage of development of the organism does not exist for now, then the only way to select the right skills is a positive reinforcement to achieve the objective. A key feature of the proposed algorithm is to fix in the imprinting mode, only the final action that led to success, and that is very important, led to the familiar imprinted situation clearly leads to success. Over time, the continuous chain is lengthened right action — maximum use of previous positive experiences and negative ‘forgotten’ and not used.
Thus there is the gradual replacement of the random search purposeful actions that observed in the real young. Thus, the algorithm is able to establish a correspondence between the laws of the world and the ‘inner feelings’, the internal state of the animat. The proposed animat model was used 2 types of neural networks: 1) neural network NET1 to the input current which is fed to the position of the brush arms and the target point, and the output of motor commands, directing ‘brush’ manipulator animat to the target point; 2) neural network NET2 is received at the input of target coordinates and the current coordinates of the ‘brush’ and the output value is formed likelihood that the animat already ‘know’ this situation, and he ‘knows’ how to react to it. With this architecture at the animat has to rely on the ‘experience’ of neural networks to recognize situations where the response from NET2 network of close to 1, and on the other hand, run a random search, when the experience of functioning in this area of the visual field in animat not (response NET2 close to 0).

Repressilator with time-delayed gene expression. Part I. Deterministic description
Computer Research and Modeling, 2018, v. 10, no. 2, pp. 241-259Views (last year): 30.The repressor is the first genetic regulatory network in synthetic biology, which was artificially constructed in 2000. It is a closed network of three genetic elements — $lacI$, $\lambda cI$ and $tetR$, — which have a natural origin, but are not found in nature in such a combination. The promoter of each of the three genes controls the next cistron via the negative feedback, suppressing the expression of the neighboring gene. In this paper, the nonlinear dynamics of a modified repressilator, which has time delays in all parts of the regulatory network, has been studied for the first time. Delay can be both natural, i.e. arises during the transcription/translation of genes due to the multistage nature of these processes, and artificial, i.e. specially to be introduced into the work of the regulatory network using synthetic biology technologies. It is assumed that the regulation is carried out by proteins being in a dimeric form. The considered repressilator has two more important modifications: the location on the same plasmid of the gene $gfp$, which codes for the fluorescent protein, and also the presence in the system of a DNA sponge. In the paper, the nonlinear dynamics has been considered within the framework of the deterministic description. By applying the method of decomposition into fast and slow motions, the set of nonlinear differential equations with delay on a slow manifold has been obtained. It is shown that there exists a single equilibrium state which loses its stability in an oscillatory manner at certain values of the control parameters. For a symmetric repressilator, in which all three genes are identical, an analytical solution for the neutral Andronov–Hopf bifurcation curve has been obtained. For the general case of an asymmetric repressilator, neutral curves are found numerically. It is shown that the asymmetric repressor generally is more stable, since the system is oriented to the behavior of the most stable element in the network. Nonlinear dynamic regimes arising in a repressilator with increase of the parameters are studied in detail. It was found that there exists a limit cycle corresponding to relaxation oscillations of protein concentrations. In addition to the limit cycle, we found the slow manifold not associated with above cycle. This is the long-lived transitional regime, which reflects the process of long-term synchronization of pulsations in the work of individual genes. The obtained results are compared with the experimental data known from the literature. The place of the model proposed in the present work among other theoretical models of the repressilator is discussed.

Numerical studies of the parameters of the perturbed region formed in the lower ionosphere under the action of a directed radio waves flux from a terrestrial source
Computer Research and Modeling, 2018, v. 10, no. 5, pp. 679-708Views (last year): 17.The paper presents a physico-mathematical model of the perturbed region formed in the lower D-layer of the ionosphere under the action of directed radio emission flux from a terrestrial stand of the megahertz frequency range, obtained as a result of comprehensive theoretical studies. The model is based on the consideration of a wide range of kinetic processes taking into account their nonequilibrium and in the two-temperature approximation for describing the transformation of the radio beam energy absorbed by electrons. The initial data on radio emission achieved by the most powerful radio-heating stands are taken in the paper. Their basic characteristics and principles of functioning, and features of the altitude distribution of the absorbed electromagnetic energy of the radio beam are briefly described. The paper presents the decisive role of the D-layer of the ionosphere in the absorption of the energy of the radio beam. On the basis of theoretical analysis, analytical expressions are obtained for the contribution of various inelastic processes to the distribution of the absorbed energy, which makes it possible to correctly describe the contribution of each of the processes considered. The work considers more than 60 components. The change of the component concentration describe about 160 reactions. All the reactions are divided into five groups according to their physical content: ionization-chemical block, excitation block of metastable electronic states, cluster block, excitation block of vibrational states and block of impurities. Blocks are interrelated and can be calculated both jointly and separately. The paper presents the behavior of the parameters of the perturbed region in daytime and nighttime conditions is significantly different at the same radio flux density: under day conditions, the maximum electron concentration and temperature are at an altitude of ~45–55 km; in night ~80 km, with the temperature of heavy particles rapidly increasing, which leads to the occurrence of a gas-dynamic flow. Therefore, a special numerical algorithm are developed to solve two basic problems: kinetic and gas dynamic. Based on the altitude and temporal behavior of concentrations and temperatures, the algorithm makes it possible to determine the ionization and emission of the ionosphere in the visible and infrared spectral range, which makes it possible to evaluate the influence of the perturbed region on radio engineering and optoelectronic devices used in space technology.

Hybrid models in biomedical applications
Computer Research and Modeling, 2019, v. 11, no. 2, pp. 287-309Views (last year): 25.The paper presents a review of recent developments of hybrid discrete-continuous models in cell population dynamics. Such models are widely used in the biological modelling. Cells are considered as individual objects which can divide, die by apoptosis, differentiate and move under external forces. In the simplest representation cells are considered as soft spheres, and their motion is described by Newton’s second law for their centers. In a more complete representation, cell geometry and structure can be taken into account. Cell fate is determined by concentrations of intra-cellular substances and by various substances in the extracellular matrix, such as nutrients, hormones, growth factors. Intra-cellular regulatory networks are described by ordinary differential equations while extracellular species by partial differential equations. We illustrate the application of this approach with some examples including bacteria filament and tumor growth. These examples are followed by more detailed studies of erythropoiesis and immune response. Erythrocytes are produced in the bone marrow in small cellular units called erythroblastic islands. Each island is formed by a central macrophage surrounded by erythroid progenitors in different stages of maturity. Their choice between self-renewal, differentiation and apoptosis is determined by the ERK/Fas regulation and by a growth factor produced by the macrophage. Normal functioning of erythropoiesis can be compromised by the development of multiple myeloma, a malignant blood disorder which leads to a destruction of erythroblastic islands and to sever anemia. The last part of the work is devoted to the applications of hybrid models to study immune response and the development of viral infection. A two-scale model describing processes in a lymph node and other organs including the blood compartment is presented.
