The effect of cell metabolism on biomass yield during the growth on various substrates
Computer Research and Modeling, 2017, v. 9, no. 6, pp. 993-1014Views (last year): 17.Bioenergetic regularities determining the maximal biomass yield in aerobic microbial growth on various substrates have been considered. The approach is based on the method of mass-energy balance and application of GenMetPath computer program package. An equation system describing the balances of quantities of 1) metabolite reductivity and 2) high-energy bonds formed and expended has been formulated. In order to formulate the system, the whole metabolism is subdivided into constructive and energetic partial metabolisms. The constructive metabolism is, in turn, subdivided into two parts: forward and standard. The latter subdivision is based on the choice of nodal metabolites. The forward constructive metabolism is substantially dependent on growth substrate: it converts the substrate into the standard set of nodal metabolites. The latter is, then, converted into biomass macromolecules by the standard constructive metabolism which is the same on various substrates. Variations of flows via nodal metabolites are shown to exert minor effects on the standard constructive metabolism. As a separate case, the growth on substrates requiring the participation of oxygenases and/or oxidase is considered. The bioenergetic characteristics of the standard constructive metabolism are found from a large amount of data for the growth of various organisms on glucose. The described approach can be used for prediction of biomass growth yield on substrates with known reactions of their primary metabolization. As an example, the growth of a yeast culture on ethanol has been considered. The value of maximal growth yield predicted by the method described here showed very good consistency with the value found experimentally.

Estimation of maximal values of biomass growth yield based on the mass-energy balance of cell metabolism
Computer Research and Modeling, 2019, v. 11, no. 4, pp. 723-750Views (last year): 2.The biomass growth yield is the ratio of the newly synthesized substance of growing cells to the amount of the consumed substrate, the source of matter and energy for cell growth. The yield is a characteristic of the efficiency of substrate conversion to cell biomass. The conversion is carried out by the cell metabolism, which is a complete aggregate of biochemical reactions occurring in the cells.
This work newly considers the problem of maximal cell growth yield prediction basing on balances of the whole living cell metabolism and its fragments called as partial metabolisms (PM). The following PM’s are used for the present consideration. During growth on any substrate we consider i) the standard constructive metabolism (SCM) which consists of identical pathways during growth of various organisms on any substrate. SCM starts from several standard compounds (nodal metabolites): glucose, acetyl-CoA 2-oxoglutarate, erythrose-4-phosphate, oxaloacetate, ribose-5- phosphate, 3-phosphoglycerate, phosphoenolpyruvate, and pyruvate, and ii) the full forward metabolism (FM) — the remaining part of the whole metabolism. The first one consumes high-energy bonds (HEB) formed by the second one. In this work we examine a generalized variant of the FM, when the possible presence of extracellular products, as well as the possibilities of both aerobic and anaerobic growth are taken into account. Instead of separate balances of each nodal metabolite formation as it was made in our previous work, this work deals at once with the whole aggregate of these metabolites. This makes the problem solution more compact and requiring a smaller number of biochemical quantities and substantially less computational time. An equation expressing the maximal biomass yield via specific amounts of HEB formed and consumed by the partial metabolisms has been derived. It includes the specific HEB consumption by SCM which is a universal biochemical parameter applicable to the wide range of organisms and growth substrates. To correctly determine this parameter, the full constructive metabolism and its forward part are considered for the growth of cells on glucose as the mostly studied substrate. We used here the found earlier properties of the elemental composition of lipid and lipid-free fractions of cell biomass. Numerical study of the effect of various interrelations between flows via different nodal metabolites has been made. It showed that the requirements of the SCM in high-energy bonds and NAD(P)H are practically constants. The found HEB-to-formed-biomass coefficient is an efficient tool for finding estimates of maximal biomass yield from substrates for which the primary metabolism is known. Calculation of ATP-to-substrate ratio necessary for the yield estimation has been made using the special computer program package, GenMetPath.

Methodological approach to modeling and forecasting the impact of the spatial heterogeneity of the COVID-19 spread on the economic development of Russian regions
Computer Research and Modeling, 2021, v. 13, no. 3, pp. 629-648The article deals with the development of a methodological approach to forecasting and modeling the socioeconomic consequences of viral epidemics in conditions of heterogeneous economic development of territorial systems. The relevance of the research stems from the need for rapid mechanisms of public management and stabilization of adverse epidemiological situation, taking into account the spatial heterogeneity of the spread of COVID-19, accompanied by a concentration of infection in large metropolitan areas and territories with high economic activity. The aim of the work is to substantiate a methodology to assess the spatial heterogeneity of the spread of coronavirus infection, find poles of its growth, emerging spatial clusters and zones of their influence with the assessment of inter-territorial relationships, as well as simulate the effects of worsening epidemiological situation on the dynamics of economic development of regional systems. The peculiarity of the developed approach is the spatial clustering of regional systems by the level of COVID-19 incidence, conducted using global and local spatial autocorrelation indices, various spatial weight matrices, and L.Anselin mutual influence matrix based on the statistical information of the Russian Federal State Statistics Service. The study revealed a spatial cluster characterized by high levels of infection with COVID-19 with a strong zone of influence and stable interregional relationships with surrounding regions, as well as formed growth poles which are potential poles of further spread of coronavirus infection. Regression analysis using panel data not only confirmed the impact of COVID-19 incidence on the average number of employees in enterprises, the level of average monthly nominal wages, but also allowed to form a model for scenario prediction of the consequences of the spread of coronavirus infection. The results of this study can be used to form mechanisms to contain the coronavirus infection and stabilize socio-economic at macroeconomic and regional level and restore the economy of territorial systems, depending on the depth of the spread of infection and the level of economic damage caused.

Deep learning analysis of intracranial EEG for recognizing drug effects and mechanisms of action
Computer Research and Modeling, 2024, v. 16, no. 3, pp. 755-772Predicting novel drug properties is fundamental to polypharmacology, repositioning, and the study of biologically active substances during the preclinical phase. The use of machine learning, including deep learning methods, for the identification of drug – target interactions has gained increasing popularity in recent years.
The objective of this study was to develop a method for recognizing psychotropic effects and drug mechanisms of action (drug – target interactions) based on an analysis of the bioelectrical activity of the brain using artificial intelligence technologies.
Intracranial electroencephalographic (EEG) signals from rats were recorded (4 channels at a sampling frequency of 500 Hz) after the administration of psychotropic drugs (gabapentin, diazepam, carbamazepine, pregabalin, eslicarbazepine, phenazepam, arecoline, pentylenetetrazole, picrotoxin, pilocarpine, chloral hydrate). The signals were divided into 2-second epochs, then converted into $2000\times 4$ images and input into an autoencoder. The output of the bottleneck layer was subjected to classification and clustering using t-SNE, and then the distances between resulting clusters were calculated. As an alternative, an approach based on feature extraction with dimensionality reduction using principal component analysis and kernel support vector machine (kSVM) classification was used. Models were validated using 5-fold cross-validation.
The classification accuracy obtained for 11 drugs during cross-validation was $0.580 \pm 0.021$, which is significantly higher than the accuracy of the random classifier $(0.091 \pm 0.045, p < 0.0001)$ and the kSVM $(0.441 \pm 0.035, p < 0.05)$. t-SNE maps were generated from the bottleneck parameters of intracranial EEG signals. The relative proximity of the signal clusters in the parametric space was assessed.
The present study introduces an original method for biopotential-mediated prediction of effects and mechanism of action (drug – target interaction). This method employs convolutional neural networks in conjunction with a modified selective parameter reduction algorithm. Post-treatment EEGs were compressed into a unified parameter space. Using a neural network classifier and clustering, we were able to recognize the patterns of neuronal response to the administration of various psychotropic drugs.

Modeling of rheological characteristics of aqueous suspensions based on nanoscale silicon dioxide particles
Computer Research and Modeling, 2024, v. 16, no. 5, pp. 1217-1252The rheological behavior of aqueous suspensions based on nanoscale silicon dioxide particles strongly depends on the dynamic viscosity, which affects directly the use of nanofluids. The purpose of this work is to develop and validate models for predicting dynamic viscosity from independent input parameters: silicon dioxide concentration SiO2, pH acidity, and shear rate $\gamma$. The influence of the suspension composition on its dynamic viscosity is analyzed. Groups of suspensions with statistically homogeneous composition have been identified, within which the interchangeability of compositions is possible. It is shown that at low shear rates, the rheological properties of suspensions differ significantly from those obtained at higher speeds. Significant positive correlations of the dynamic viscosity of the suspension with SiO2 concentration and pH acidity were established, and negative correlations with the shear rate $\gamma$. Regression models with regularization of the dependence of the dynamic viscosity $\eta$ on the concentrations of SiO2, NaOH, H3PO4, surfactant (surfactant), EDA (ethylenediamine), shear rate γ were constructed. For more accurate prediction of dynamic viscosity, the models using algorithms of neural network technologies and machine learning (MLP multilayer perceptron, RBF radial basis function network, SVM support vector method, RF random forest method) were trained. The effectiveness of the constructed models was evaluated using various statistical metrics, including the average absolute approximation error (MAE), the average quadratic error (MSE), the coefficient of determination $R^2$, and the average percentage of absolute relative deviation (AARD%). The RF model proved to be the best model in the training and test samples. The contribution of each component to the constructed model is determined. It is shown that the concentration of SiO2 has the greatest influence on the dynamic viscosity, followed by pH acidity and shear rate γ. The accuracy of the proposed models is compared to the accuracy of models previously published. The results confirm that the developed models can be considered as a practical tool for studying the behavior of nanofluids, which use aqueous suspensions based on nanoscale particles of silicon dioxide.

Effect of subcritical excitation of oscillations in stochastic systems with time delay. Part II. Control of fluid equilibrium
Computer Research and Modeling, 2012, v. 4, no. 2, pp. 369-389Views (last year): 1. Citations: 6 (RSCI).The problem of active control of the mechanical equilibrium of an inhomogeneously heated fluid in a thermosyphon is studied theoretically and experimentally. The control is performed by using a feedback subsystem which inhibits convection by changing the orientation of thermosyphon in space. It is shown that excess feedback leads to the excitation of oscillations which are related to a delay in the controller work. In the presense of noise, the oscillations arise even when deterministic description predicts stationary behaviour. The experimental data and theory are in good agreement.

Computer simulation of temperature field of blast furnace’s air tuyere
Computer Research and Modeling, 2017, v. 9, no. 1, pp. 117-125Views (last year): 7.Study of work of heating equipment is an actual issue because it allows determining optimal regimes to reach highest efficiency. At that it is very helpful to use computer simulation to predict how different heating modes influence the effectiveness of the heating process and wear of heating equipment. Computer simulation provides results whose accuracy is proven by many studies and requires costs and time less than real experiments. In terms of present research, computer simulation of heating of air tuyere of blast furnace was realized with the help of FEM software. Background studies revealed possibility to simulate it as a flat, axisymmetric problem and DEFORM-2D software was used for simulation. Geometry, necessary for simulation, was designed with the help of SolidWorks, saved in .dxf format. Then it was exported to DEFORM-2D pre-processor and positioned. Preliminary and boundary conditions were set up. Several modes of operating regimes were under analysis. In order to demonstrate influence of eah of the modes and for better visualization point tracking option of the DEFORM-2D post-processor was applied. Influence of thermal insulation box plugged into blow channel, with and without air gap, and thermal coating on air tuyere’s temperature field was investigated. Simulation data demonstrated significant effect of thermal insulation box on air tuyere’s temperature field. Designed model allowed to simulate tuyere’s burnout as a result of interaction with liquid iron. Conducted researches have demonstrated DEFORM-2D effectiveness while using it for simulation of heat transfer and heating processes. DEFORM-2D is about to be used in further studies dedicated to more complex process connected with temperature field of blast furnace’s air tuyere.

Modelling of trends in the volume and structure of accumulated credit indebtedness in the banking system
Computer Research and Modeling, 2019, v. 11, no. 5, pp. 965-978The volume and structure of accumulated credit debt to the banking system depends on many factors, the most important of which is the level of interest rates. The correct assessment of borrowers’ reaction to the changes in the monetary policy allows to develop econometric models, representing the structure of the credit portfolio in the banking system by terms of lending. These models help to calculate indicators characterizing the level of interest rate risk in the whole system. In the study, we carried out the identification of four types of models: discrete linear model based on transfer functions; the state-space model; the classical econometric model ARMAX, and a nonlinear Hammerstein –Wiener model. To describe them, we employed the formal language of automatic control theory; to identify the model, we used the MATLAB software pack-age. The study revealed that the discrete linear state-space model is most suitable for short-term forecasting of both the volume and the structure of credit debt, which in turn allows to predict trends in the structure of accumulated credit debt on the forecasting horizon of 1 year. The model based on the real data has shown a high sensitivity of the structure of credit debt by pay back periods reaction to the changes in the Ñentral Bank monetary policy. Thus, a sharp increase in interest rates in response to external market shocks leads to shortening of credit terms by borrowers, at the same time the overall level of debt rises, primarily due to the increasing revaluation of nominal debt. During the stable falling trend of interest rates, the structure shifts toward long-term debts.
