Mathematical modeling of pulsating detonation wave using ENO-schemes of different approximation orders
Computer Research and Modeling, 2014, v. 6, no. 5, pp. 643-653Views (last year): 4. Citations: 5 (RSCI).The results of the numerical investigations of pulsating detonation wave propagation using the ENO-schemes with the approximation orders from the first to the fourth inclusively are presented. The results obtained with the use of the schemes of different approximation orders demonstrate that the pattern of detonation wave propagation in acetylene-air mixture corresponds to the analytical estimates both qualitatively and quantitatively. For the hydrogen-air mixture none of the schemes concerned provides the stable detonation wave propagation. The transition from the regular mode to the marginal one with the subsequent detonation breakup is observed.

Features of numerical solutions of some problems for cnoidal waves as periodic solutions of the Korteweg – de Vries
Computer Research and Modeling, 2021, v. 13, no. 5, pp. 885-901This article discusses the features of the numerical solutions of some problems for cnoidal waves, which are periodic solutions of the classical Korteweg – de Vries equation of the traveling wave type. Exact solutions describing these waves were obtained by communicating the autowave approximation of the Korteweg – de Vries equation to ordinary functions of the third, second, and finally, first orders. Referring to a numerical example shows that in this way ordinary differential equations are not equivalent. The theorem formulated and proved in this article and the remark to it include the set of solutions of the first and second order, which, in their ordinal, are not equivalent. The ordinary differential equation of the first order obtained by the autowave approximation for the description of a cnoidal wave (a periodic solution) and a soliton (a solitary wave). Despite this, from a computational point of view, this equation is the most inconvenient. For this equation, the Lipschitz condition for the sought-for function is not satisfied in the neighborhood of constant solutions. Hence, the existence theorem and the unique solutions of the Cauchy problem for an ordinary differential equation of the first order are not valid. In particular, the uniqueness of the solution to the Cauchy problem is violated at stationary points. Therefore, for an ordinary differential equation of the first order, obtained from the Korteweg – de Vries equation, both in the case of a cnoidal wave and in the case of a soliton, the Cauchy problem cannot be posed at the extremum points. The first condition can be a set position between adjacent extremum points. But for the second, third and third orders, the initial conditions can be set at the growth points and at the extremum points. In this case, the segment for the numerical solution greatly expands and periodicity is observed. For the solutions of these ordinary solutions, the statements of the Cauchy problems are studied, and the results are compared with exact solutions and with each other. A numerical realization of the transformation of a cnoidal wave into a soliton is shown. The results of the article have a hemodynamic interpretation of the pulsating blood flow in a cylindrical blood vessel consisting of elastic rings.

Simulation of multi-temperature flows turbulent mixing in a T-junctions by the LES approach in FlowVision software package
Computer Research and Modeling, 2023, v. 15, no. 4, pp. 827-843The paper presents the results of numerical simulation of different-temperature water flows turbulent mixing in a T-junctions in the FlowVision software package. The article describes in detail an experimental stand specially designed to obtain boundary conditions that are simple for most computational fluid dynamics software systems. Values of timeaveraged temperatures and velocities in the control sensors and planes were obtained according to the test results. The article presents the system of partial differential equations used in the calculation describing the process of heat and mass transfer in a liquid using the Smagorinsky turbulence model. Boundary conditions are specified that allow setting the random velocity pulsations at the entrance to the computational domain. Distributions of time-averaged water velocity and temperature in control sections and sensors are obtained. The simulation is performed on various computational grids, for which the axes of the global coordinate system coincide with the directions of hot and cold water flows. The possibility for FlowVision PC to construct a computational grid in the simulation process based on changes in flow parameters is shown. The influence of such an algorithm for constructing a computational grid on the results of calculations is estimated. The results of calculations on a diagonal grid using a beveled scheme are given (the direction of the coordinate lines does not coincide with the direction of the tee pipes). The high efficiency of the beveled scheme is shown when modeling flows whose general direction does not coincide with the faces of the calculated cells. A comparison of simulation results on various computational grids is carried out. The numerical results obtained in the FlowVision PC are compared with experimental data and calculations performed using other computing programs. The results of modeling turbulent mixing of water flow of different temperatures in the FlowVision PC are closer to experimental data in comparison with calculations in CFX ANSYS. It is shown that the application of the LES turbulence model on relatively small computational grids in the FlowVision PC allows obtaining results with an error within 5%.

Pulsating regimes of flames propagation in a model with chain-branching reaction
Computer Research and Modeling, 2009, v. 1, no. 3, pp. 273-280In this paper we investigate propagation of planar combustion waves in an adiabatic model with two-step chain branching reaction mechanism. Pulsating instabilities are found to emerge for fuel Lewis number greater than one due to a Hopf bifurcation. The Hopf bifurcation is demonstrated to be of a supercritical nature and it gives rise to periodic pulsating combustion waves as the neutral stability boundary is crossed. Further in-crease of the bifurcation parameter initiates period doubling bifurcation cascade and leads to chaotic regime of combustion wave propagation. The chaotic wave extinguishes when the bifurcation parameter becomes sufficiently large.

Modeling of hydroelastic oscillations for a channel wall possessing a nonlinear elastic support
Computer Research and Modeling, 2022, v. 14, no. 1, pp. 79-92The paper deals with the mathematical model formulation for studying the nonlinear hydro-elastic response of the narrow channel wall supported by a spring with cubic nonlinearity and interacting with a pulsating viscous liquid filling the channel. In contrast to the known approaches, within the framework of the proposed mathematical model, the inertial and dissipative properties of the viscous incompressible liquid and the restoring force nonlinearity of the supporting spring were simultaneously taken into account. The mathematical model was an equations system for the coupled plane hydroelasticity problem, including the motion equations of a viscous incompressible liquid, with the corresponding boundary conditions, and the channel wall motion equation as a single-degree-of-freedom model with a cubic nonlinear restoring force. Initially, the viscous liquid dynamics was investigated within the framework of the hydrodynamic lubrication theory, i. e. without taking into account the liquid motion inertia. At the next stage, the iteration method was used to take into account the motion inertia of the viscous liquid. The distribution laws of the hydrodynamic parameters for the viscous liquid in the channel were found which made it possible to determine its reaction acting on the channel wall. As a result, it was shown that the original hydroelasticity problem is reduced to a single nonlinear equation that coincides with the Duffing equation. In this equation, the damping coefficient is determined by the liquid physical properties and the channel geometric dimensions, and taking into account the liquid motion inertia lead to the appearance of an added mass. The nonlinear equation study for hydroelastic oscillations was carried out by the harmonic balance method for the main frequency of viscous liquid pulsations. As a result, the primary steady-state hydroelastic response for the channel wall supported by a spring with softening or hardening cubic nonlinearity was found. Numerical modeling of the channel wall hydroelastic response showed the possibility of a jumping change in the amplitudes of channel wall oscillations, and also made it possible to assess the effect of the liquid motion inertia on the frequency range in which these amplitude jumps are observed.

The model sound speed determination for the plane shear fluid flow problem solving by the SPH method
Computer Research and Modeling, 2024, v. 16, no. 2, pp. 339-351The problem discrete statement by the smoothed particle hydrodynamics method (SPH) include a discretization constants parameters set. Of them particular note is the model sound speed $c_0$, which relates the SPH-particle instantaneous density to the resulting pressure through the equation of state.
The paper describes an approach to the exact determination of the model sound speed required value. It is on the analysis based, how SPH-particle density changes with their relative shift. An example of the continuous medium motion taken the plane shear flow problem; the analysis object is the relative compaction function $\varepsilon_\rho$ in the SPH-particle. For various smoothing kernels was research the functions of $\varepsilon_\rho$, that allowed the pulsating nature of the pressures occurrence in particles to establish. Also the neighbors uniform distribution in the smoothing domain was determined, at which shaping the maximum of compaction in the particle.
Through comparison the function $\varepsilon_\rho$ with the SPH-approximation of motion equation is defined associate the discretization parameter $c_0$ with the smoothing kernel shape and other problem parameters. As a result, an equation is formulated that the necessary and sufficient model sound speed value provides finding. For such equation the expressions of root $c_0$ are given for three different smoothing kernels, that simplified from polynomials to numerical coefficients for the plane shear flow problem parameters.

Modelling hydroelastic response of a plate resting on a nonlinear foundation and interacting with a pulsating fluid layer
Computer Research and Modeling, 2023, v. 15, no. 3, pp. 581-597The paper formulates a mathematical model for hydroelastic oscillations of a plate resting on a nonlinear hardening elastic foundation and interacting with a pulsating fluid layer. The main feature of the proposed model, unlike the wellknown ones, is the joint consideration of the elastic properties of the plate, the nonlinearity of elastic foundation, as well as the dissipative properties of the fluid and the inertia of its motion. The model is represented by a system of equations for a twodimensional hydroelasticity problem including dynamics equation of Kirchhoff’s plate resting on the elastic foundation with hardening cubic nonlinearity, Navier – Stokes equations, and continuity equation. This system is supplemented by boundary conditions for plate deflections and fluid pressure at plate ends, as well as for fluid velocities at the bounding walls. The model was investigated by perturbation method with subsequent use of iteration method for the equations of thin layer of viscous fluid. As a result, the fluid pressure distribution at the plate surface was obtained and the transition to an integrodifferential equation describing bending hydroelastic oscillations of the plate is performed. This equation is solved by the Bubnov –Galerkin method using the harmonic balance method to determine the primary hydroelastic response of the plate and phase response due to the given harmonic law of fluid pressure pulsation at plate ends. It is shown that the original problem can be reduced to the study of the generalized Duffing equation, in which the coefficients at inertial, dissipative and stiffness terms are determined by the physical and mechanical parameters of the original system. The primary hydroelastic response and phases response for the plate are found. The numerical study of these responses is performed for the cases of considering the inertia of fluid motion and the creeping fluid motion for the nonlinear and linearly elastic foundation of the plate. The results of the calculations showed the need to jointly consider the viscosity and inertia of the fluid motion together with the elastic properties of the plate and its foundation, both for nonlinear and linear vibrations of the plate.

Mathematical modelling of the non-Newtonian blood flow in the aortic arc
Computer Research and Modeling, 2017, v. 9, no. 2, pp. 259-269Views (last year): 13.The purpose of research was to develop a mathematical model for pulsating blood flow in the part of aorta with their branches. Since the deformation of this most solid part of the aorta is small during the passage of the pulse wave, the blood vessels were considered as non-deformable curved cylinders. The article describes the internal structure of blood and some internal structural effects. This analysis shows that the blood, which is essentially a suspension, can only be regarded as a non-Newtonian fluid. In addition, the blood can be considered as a liquid only in the blood vessels, diameter of which is much higher than the characteristic size of blood cells and their aggregate formations. As a non-Newtonian fluid the viscous liquid with the power law of the relationship of stress with shift velocity was chosen. This law can describe the behaviour not only of liquids but also dispersions. When setting the boundary conditions at the entrance into aorta, reflecting the pulsating nature of the flow of blood, it was decided not to restrict the assignment of the total blood flow, which makes no assumptions about the spatial velocity distribution in a cross section. In this regard, it was proposed to model the surface envelope of this spatial distribution by a part of a paraboloid of rotation with a fixed base radius and height, which varies in time from zero to maximum speed value. The special attention was paid to the interaction of blood with the walls of the vessels. Having regard to the nature of this interaction, the so-called semi-slip condition was formulated as the boundary condition. At the outer ends of the aorta and its branches the amounts of pressure were given. To perform calculations the tetrahedral computer network for geometric model of the aorta with branches has been built. The total number of meshes is 9810. The calculations were performed with use of the software package ABACUS, which has also powerful tools for creating geometry of the model and visualization of calculations. The result is a distribution of velocities and pressure at each time step. In areas of branching vessels was discovered temporary presence of eddies and reverse currents. They were born via 0.47 s from the beginning of the pulse cycle and disappeared after 0.14 s.

Repressilator with time-delayed gene expression. Part I. Deterministic description
Computer Research and Modeling, 2018, v. 10, no. 2, pp. 241-259Views (last year): 30.The repressor is the first genetic regulatory network in synthetic biology, which was artificially constructed in 2000. It is a closed network of three genetic elements — $lacI$, $\lambda cI$ and $tetR$, — which have a natural origin, but are not found in nature in such a combination. The promoter of each of the three genes controls the next cistron via the negative feedback, suppressing the expression of the neighboring gene. In this paper, the nonlinear dynamics of a modified repressilator, which has time delays in all parts of the regulatory network, has been studied for the first time. Delay can be both natural, i.e. arises during the transcription/translation of genes due to the multistage nature of these processes, and artificial, i.e. specially to be introduced into the work of the regulatory network using synthetic biology technologies. It is assumed that the regulation is carried out by proteins being in a dimeric form. The considered repressilator has two more important modifications: the location on the same plasmid of the gene $gfp$, which codes for the fluorescent protein, and also the presence in the system of a DNA sponge. In the paper, the nonlinear dynamics has been considered within the framework of the deterministic description. By applying the method of decomposition into fast and slow motions, the set of nonlinear differential equations with delay on a slow manifold has been obtained. It is shown that there exists a single equilibrium state which loses its stability in an oscillatory manner at certain values of the control parameters. For a symmetric repressilator, in which all three genes are identical, an analytical solution for the neutral Andronov–Hopf bifurcation curve has been obtained. For the general case of an asymmetric repressilator, neutral curves are found numerically. It is shown that the asymmetric repressor generally is more stable, since the system is oriented to the behavior of the most stable element in the network. Nonlinear dynamic regimes arising in a repressilator with increase of the parameters are studied in detail. It was found that there exists a limit cycle corresponding to relaxation oscillations of protein concentrations. In addition to the limit cycle, we found the slow manifold not associated with above cycle. This is the long-lived transitional regime, which reflects the process of long-term synchronization of pulsations in the work of individual genes. The obtained results are compared with the experimental data known from the literature. The place of the model proposed in the present work among other theoretical models of the repressilator is discussed.

Repressilator with time-delayed gene expression. Part II. Stochastic description
Computer Research and Modeling, 2021, v. 13, no. 3, pp. 587-609The repressilator is the first genetic regulatory network in synthetic biology, which was artificially constructed in 2000. It is a closed network of three genetic elements $lacI$, $\lambda cI$ and $tetR$, which have a natural origin, but are not found in nature in such a combination. The promoter of each of the three genes controls the next cistron via the negative feedback, suppressing the expression of the neighboring gene. In our previous paper [Bratsun et al., 2018], we proposed a mathematical model of a delayed repressillator and studied its properties within the framework of a deterministic description. We assume that delay can be both natural, i.e. arises during the transcription / translation of genes due to the multistage nature of these processes, and artificial, i.e. specially to be introduced into the work of the regulatory network using gene engineering technologies. In this work, we apply the stochastic description of dynamic processes in a delayed repressilator, which is an important addition to deterministic analysis due to the small number of molecules involved in gene regulation. The stochastic study is carried out numerically using the Gillespie algorithm, which is modified for time delay systems. We present the description of the algorithm, its software implementation, and the results of benchmark simulations for a onegene delayed autorepressor. When studying the behavior of a repressilator, we show that a stochastic description in a number of cases gives new information about the behavior of a system, which does not reduce to deterministic dynamics even when averaged over a large number of realizations. We show that in the subcritical range of parameters, where deterministic analysis predicts the absolute stability of the system, quasi-regular oscillations may be excited due to the nonlinear interaction of noise and delay. Earlier, we have discovered within the framework of the deterministic description, that there exists a long-lived transient regime, which is represented in the phase space by a slow manifold. This mode reflects the process of long-term synchronization of protein pulsations in the work of the repressilator genes. In this work, we show that the transition to the cooperative mode of gene operation occurs a two order of magnitude faster, when the effect of the intrinsic noise is taken into account. We have obtained the probability distribution of moment when the phase trajectory leaves the slow manifold and have determined the most probable time for such a transition. The influence of the intrinsic noise of chemical reactions on the dynamic properties of the repressilator is discussed.
