    Some relationships between thermodynamic characteristics and water vapor and carbon dioxide fluxes in a recently clear-cut area

    The temporal variability of exergy of short-wave and long-wave radiation and its relationships with sensible heat, water vapor (H2O) and carbon dioxide (CO2) fluxes on a recently clear-cut area in a mixed coniferous and small-leaved forest in the Tver region is discussed. On the basis of the analysis of radiation and exergy efficiency coefficients suggested by Yu.M. Svirezhev it was shown that during the first eight months after clearcutting the forest ecosystem functions as a "heat engine" i.e. the processes of energy dissipation dominated over processes of biomass production. To validate the findings the statistical analysis of temporary variability of meteorological parameters, as well as, daily fluxes of sensible heat, H2O and CO2 was provided using the trigonometrical polynomials. The statistical models that are linearly depended on an exergy of short-wave and long-wave radiation were obtained for mean daily values of CO2 fluxes, gross primary production of regenerated vegetation and sensible heat fluxes. The analysis of these dependences is also confirmed the results obtained from processing the radiation and exergy efficiency coefficients. The splitting the time series into separate time intervals, e.g. “spring–summer” and “summer–autumn”, allowed revealing that the statistically significant relationships between atmospheric fluxes and exergy were amplified in summer months as the clear-cut area was overgrown by grassy and young woody vegetation. The analysis of linear relationships between time-series of latent heat fluxes and exergy showed their statistical insignificance. The linear relationships between latent heat fluxes and temperature were in turn statistically significant. The air temperature was a key factor improving the accuracy of the models, whereas effect of exergy was insignificant. The results indicated that at the time of active vegetation regeneration within the clear-cut area the seasonal variability of surface evaporation is mainly governed by temperature variation.

    Modeling of helix formation in peptides containing aspartic and glutamic residues

    In present work we used the methods of molecular dynamics simulations and quantum chemistry to study the concept, according to which aspartic and glutamic residues play a key role in initiation of helix formation in oligopeptides. It has been shown, that the first turn of the alpha-helix can be organized from various amino acid sequences with Asp and Glu residues on the N-terminus. Thermodynamic properties of such a process were analyzed. The obtained results do not interfere with known experimental and statistical data and they substantially elaborate present views on the processes of early peptide folding stages.

    Molecular-dynamic simulation of water vapor interaction with suffering pores of the cylindrical type

    Theoretical and experimental investigations of water vapor interaction with porous materials are carried out both at the macro level and at the micro level. At the macro level, the influence of the arrangement structure of individual pores on the processes of water vapor interaction with porous material as a continuous medium is studied. At the micro level, it is very interesting to investigate the dependence of the characteristics of the water vapor interaction with porous media on the geometry and dimensions of the individual pore.

    In this paper, a study was carried out by means of mathematical modelling of the processes of water vapor interaction with suffering pore of the cylindrical type. The calculations were performed using a model of a hybrid type combining a molecular-dynamic and a macro-diffusion approach for describing water vapor interaction with an individual pore. The processes of evolution to the state of thermodynamic equilibrium of macroscopic characteristics of the system such as temperature, density, and pressure, depending on external conditions with respect to pore, were explored. The dependence of the evolution parameters on the distribution of the diffusion coefficient in the pore, obtained as a result of molecular dynamics modelling, is examined. The relevance of these studies is due to the fact that all methods and programs used for the modelling of the moisture and heat conductivity are based on the use of transport equations in a porous material as a continuous medium with known values of the transport coefficients, which are usually obtained experimentally.

    Mathematical modeling of drying of coal particles in the gas stream

    Physical-mathematical model of drying of coal particles in the gas stream and the results of calculating the drying of the particles of brown coal in a drying tube are presented. It is shown that for the drying of coal can be used superheated water vapor. Thermodynamic model of drying of a particle in a drying tube are proposed. It allows to conduct a preliminary assessment of parameters of drying process.

    Physical analysis and mathematical modeling of the parameters of explosion region produced in a rarefied ionosphere

    The paper presents a physical and numerical analysis of the dynamics and radiation of explosion products formed during the Russian-American experiment in the ionosphere using an explosive generator based on hexogen (RDX) and trinitrotoluene (TNT). The main attention is paid to the radiation of the perturbed region and the dynamics of the products of explosion (PE). The detailed chemical composition of the explosion products is analyzed and the initial concentrations of the most important molecules capable of emitting in the infrared range of the spectrum are determined, and their radiative constants are given. The initial temperature of the explosion products and the adiabatic exponent are determined. The nature of the interpenetration of atoms and molecules of a highly rarefied ionosphere into a spherically expanding cloud of products is analyzed. An approximate mathematical model of the dynamics of explosion products under conditions of mixing rarefied ionospheric air with them has been developed and the main thermodynamic characteristics of the system have been calculated. It is shown that for a time of 0,3–3 sec there is a significant increase in the temperature of the scattering mixture as a result of its deceleration. In the problem under consideration the explosion products and the background gas are separated by a contact boundary. To solve this two-region gas dynamic problem a numerical algorithm based on the Lagrangian approach was developed. It was necessary to fulfill special conditions at the contact boundary during its movement in a stationary gas. In this case there are certain difficulties in describing the parameters of the explosion products near the contact boundary which is associated with a large difference in the size of the mass cells of the explosion products and the background due to a density difference of 13 orders of magnitude. To reduce the calculation time of this problem an irregular calculation grid was used in the area of explosion products. Calculations were performed with different adiabatic exponents. The most important result is temperature. It is in good agreement with the results obtained by the method that approximately takes into account interpenetration. The time behavior of the IR emission coefficients of active molecules in a wide range of the spectrum is obtained. This behavior is qualitatively consistent with experiments for the IR glow of flying explosion products.

    Influence of the simplest type of multiparticle interactions on the example of a lattice model of an adsorption layer

    Self-organization of molecules on a solid surface is one of the promising directions for materials generation with unique magnetic, electrical, and optical properties. They can be widely used in fields such as electronics, optoelectronics, catalysis, and biology. However, the structure and physicochemical properties of adsorbed molecules are influenced by many parameters that must be taken into account when studying the self-organization of molecules. Therefore, the experimental study of such materials is expensive, and quite often it is difficult for various reasons. In such situations, it is advisable to use the mathematical modeling. One of the parameters in the considered adsorption systems is the multiparticle interaction, which is often not taken into account in simulations due to the complexity of the calculations. In this paper, we evaluated the influence of multiparticle interactions on the total energy of the system using the transfer-matrix method and the Materials Studio software package. The model of monocentric adsorption with nearest interactions on a triangular lattice was taken as the basis. Phase diagrams in the ground state were constructed and a number of thermodynamic characteristics (coverage $\theta$, entropy $S$, susceptibility $\xi$) were calculated at nonzero temperatures. The formation of all four ordered structures (lattice gas with $\theta=0$, $(\sqrt{3} \times \sqrt{3}) R30^{\circ}$ with $\theta = \frac{1}{3}$, $(\sqrt{3} \times \sqrt{3})R^{*}30^{\circ}$ with $\theta = \frac{2}{3}$ and densest phase with $\theta = 1$) in a system with only pairwise interactions, and the absence of the phase  $(\sqrt{3}\times \sqrt{3}) R30^\circ$ when only three-body interactions are taken into account, were found. Using the example of an atomistic model of the trimesic acid adsorption layer by quantum mechanical methods we determined that in such a system the contribution of multiparticle interactions is 11.44% of the pair interactions energy. There are only quantitative differences at such values. The transition region from the  $(\sqrt{3} \times \sqrt{3}) R^{*}30^\circ$ to the densest phase shifts to the right by 38.25% at $\frac{\varepsilon}{RT} = 4$ and to the left by 23.46% at $\frac{\varepsilon}{RT} = −2$.

    Modeling of ballistics of an artillery shot taking into account the spatial distribution of parameters and backpressure

    The paper provides a comparative analysis of the results obtained by various approaches to modeling the process of artillery shot. In this connection, the main problem of internal ballistics and its particular case of the Lagrange problem are formulated in averaged parameters, where, within the framework of the assumptions of the thermodynamic approach, the distribution of pressure and gas velocity over the projectile space for a channel of variable cross section is taken into account for the first time. The statement of the Lagrange problem is also presented in the framework of the gas-dynamic approach, taking into account the spatial (one-dimensional and two-dimensional axisymmetric) changes in the characteristics of the ballistic process. The control volume method is used to numerically solve the system of Euler gas-dynamic equations. Gas parameters at the boundaries of control volumes are determined using a selfsimilar solution to the Riemann problem. Based on the Godunov method, a modification of the Osher scheme is proposed, which allows to implement a numerical calculation algorithm with a second order of accuracy in coordinate and time. The solutions obtained in the framework of the thermodynamic and gas-dynamic approaches are compared for various loading parameters. The effect of projectile mass and chamber broadening on the distribution of the ballistic parameters of the shot and the dynamics of the projectile motion was studied. It is shown that the thermodynamic approach, in comparison with the gas-dynamic approach, leads to a systematic overestimation of the estimated muzzle velocity of the projectile in the entire range of parameters studied, while the difference in muzzle velocity can reach 35%. At the same time, the discrepancy between the results obtained in the framework of one-dimensional and two-dimensional gas-dynamic models of the shot in the same range of change in parameters is not more than 1.3%.

    A spatial gas-dynamic formulation of the backpressure problem is given, which describes the change in pressure in front of an accelerating projectile as it moves along the barrel channel. It is shown that accounting the projectile’s front, considered in the two-dimensional axisymmetric formulation of the problem, leads to a significant difference in the pressure fields behind the front of the shock wave, compared with the solution in the framework of the onedimensional formulation of the problem, where the projectile’s front is not possible to account. It is concluded that this can significantly affect the results of modeling ballistics of a shot at high shooting velocities.

    Numerical study of the Holstein model in different thermostats

    Based on the Holstein Hamiltonian, the dynamics of the charge introduced into the molecular chain of sites was modeled at different temperatures. In the calculation, the temperature of the chain is set by the initial data ¡ª random Gaussian distributions of velocities and site displacements. Various options for the initial charge density distribution are considered. Long-term calculations show that the system moves to fluctuations near a new equilibrium state. For the same initial velocities and displacements, the average kinetic energy, and, accordingly, the temperature of the T chain, varies depending on the initial distribution of the charge density: it decreases when a polaron is introduced into the chain, or increases if at the initial moment the electronic part of the energy is maximum. A comparison is made with the results obtained previously in the model with a Langevin thermostat. In both cases, the existence of a polaron is determined by the thermal energy of the entire chain.

    According to the simulation results, the transition from the polaron mode to the delocalized state occurs in the same range of thermal energy values of a chain of $N$ sites ~ $NT$ for both thermostat options, with an additional adjustment: for the Hamiltonian system the temperature does not correspond to the initially set one, but is determined after long-term calculations from the average kinetic energy of the chain.

    In the polaron region, the use of different methods for simulating temperature leads to a number of significant differences in the dynamics of the system. In the region of the delocalized state of charge, for high temperatures, the results averaged over a set of trajectories in a system with a random force and the results averaged over time for a Hamiltonian system are close, which does not contradict the ergodic hypothesis. From a practical point of view, for large temperatures T ≈ 300 K, when simulating charge transfer in homogeneous chains, any of these options for setting the thermostat can be used.

    Parameter identification of viscoelastic cell models based on force curves and wavelet transform

    Mechanical properties of eukaryotic cells play an important role in life cycle conditions and in the development of pathological processes. In this paper we discuss the problem of parameters identification and verification of viscoelastic constitutive models based on force spectroscopy data of living cells. It is proposed to use one-dimensional continuous wavelet transform to calculate the relaxation function. Analytical calculations and the results of numerical simulation are given, which allow to obtain relaxation functions similar to each other on the basis of experimentally determined force curves and theoretical stress-strain relationships using wavelet differentiation algorithms. Test examples demonstrating correctness of software implementation of the proposed algorithms are analyzed. The cell models are considered, on the example of which the application of the proposed procedure of identification and verification of their parameters is demonstrated. Among them are a structural-mechanical model with parallel connected fractional elements, which is currently the most adequate in terms of compliance with atomic force microscopy data of a wide class of cells, and a new statistical-thermodynamic model, which is not inferior in descriptive capabilities to models with fractional derivatives, but has a clearer physical meaning. For the statistical-thermodynamic model, the procedure of its construction is described in detail, which includes the following. Introduction of a structural variable, the order parameter, to describe the orientation properties of the cell cytoskeleton. Setting and solving the statistical problem for the ensemble of actin filaments of a representative cell volume with respect to this variable. Establishment of the type of free energy depending on the order parameter, temperature and external load. It is also proposed to use an oriented-viscous-elastic body as a model of a representative element of the cell. Following the theory of linear thermodynamics, evolutionary equations describing the mechanical behavior of the representative volume of the cell are obtained, which satisfy the basic thermodynamic laws. The problem of optimizing the parameters of the statisticalthermodynamic model of the cell, which can be compared both with experimental data and with the results of simulations based on other mathematical models, is also posed and solved. The viscoelastic characteristics of cells are determined on the basis of comparison with literature data.

    Phase transition from α-helices to β-sheets in supercoils of fibrillar proteins

    The transition from α-helices to β-strands under external mechanical force in fibrin molecule containing coiled-coils is studied and free energy landscape is resolved. The detailed theoretical modeling of each stage of coiled-coils fragment pulling process was performed. The plots of force (F) as a function of molecule expansion (X) for two symmetrical fibrin coiled-coils (each ∼17 nm in length) show three distinct modes of mechanical behaviour: (1) linear (elastic) mode when coiled-coils behave like entropic springs (F<100−125 pN and X<7−8 nm), (2) viscous (plastic) mode when molecule resistance force does not increase with increase in elongation length (F≈150 pN and X≈10−35 nm) and (3) nonlinear mode (F>175−200 pN and X>40−50 nm). In linear mode the coiled-coils unwind at 2π radian angle, but no structural transition occurs. Viscous mode is characterized by the phase transition from the triple α-spirals to three-stranded parallel β-sheet. The critical tension of α-helices is 0.25 nm per turn, and the characteristic energy change is equal to 4.9 kcal/mol. Changes in internal energy Δu, entropy Δs and force capacity cf per one helical turn for phase transition were also computed. The observed dynamic behavior of α-helices and phase transition from α-helices to β-sheets under tension might represent a universal mechanism of regulation of fibrillar protein structures subject to mechanical stresses due to biological forces.
