  1. We study excitation of oscillations in the stochastic gene systems with time-delayed feedback loop during transcription. The oscillations arise due to interaction noise and time delay even when deterministic counterpart of the system exhibits stationary behaviour. This effect becomes important when degree-of-freedom of a system is not high, and role of fluctuations becomes principal. The analytical solution of master-equation is obtained. The results of numerical simulations are presented.

Modeling of spatialtemporal migration for closely related species
    Computer Research and Modeling, 2011, v. 3, no. 4, pp. 477-488

We consider a model of populations that are closely related and share a common areal. System of nonlinear parabolic equations is formulated that incorporates nonlinear diffusion and migration flows induced by nonuniform densities of population and carrying capacity. We employ the method of lines and study the impact of migration on scenarios of local competition and coexistence of species. Conditions on system parameters are determined when a nontrivial family of steady states is formed.

Mathematical model and computer analysis of tests for homogeneity of “dose–effect” dependence
    Computer Research and Modeling, 2012, v. 4, no. 2, pp. 267-273

The given work is devoted to the comparison of two tests for homogeneity: chi-square test based on contingency tables of 2 × 2 and test for homogeneity based on asymptotic distributions of the summarized square error of a distribution function estimators in the model of ”dose–effect” dependence. The evaluation of test power is performed by means of computer simulation. In order to design efficiency functions the method of kernel regression estimator based on Nadaray–Watson estimator is used.

    Social networks
    Computer Research and Modeling, 2012, v. 4, no. 2, pp. 423-430

The paper reviews the main results of the study of real social networks (networks of collaboration between scientists and actors, networks of citation of scientific publications, networks of friends and acquaintances, etc.) and modern online social networks (Twitter, Facebook etc.) from the complex networks theory standpoint. Based on original research by the authors, it reveals peculiarities of perception of certain complex networks.

Calculation of aerodynamic factor of front resistance of a body in subsonic and transonic modes of movement by means of an ANSYS Fluent package
    Computer Research and Modeling, 2012, v. 4, no. 4, pp. 845-853

The gas-dynamics approach to the calculation of the aerodynamic characteristics of modern aircraft makes it necessary to consider the complex and extensive set of tasks requiring the development of new methods for their solution. Drag coefficient for two bodies in subsonic and transonic flow regimes was calculated using ANSYS Fluent software. Numeric solution and results of the experiment are in good agreement; calculation error does not exceed 3 %.

Phase transition from α-helices to β-sheets in supercoils of fibrillar proteins
    Computer Research and Modeling, 2013, v. 5, no. 4, pp. 705-725

The transition from α-helices to β-strands under external mechanical force in fibrin molecule containing coiled-coils is studied and free energy landscape is resolved. The detailed theoretical modeling of each stage of coiled-coils fragment pulling process was performed. The plots of force (F) as a function of molecule expansion (X) for two symmetrical fibrin coiled-coils (each ∼17 nm in length) show three distinct modes of mechanical behaviour: (1) linear (elastic) mode when coiled-coils behave like entropic springs (F<100−125 pN and X<7−8 nm), (2) viscous (plastic) mode when molecule resistance force does not increase with increase in elongation length (F≈150 pN and X≈10−35 nm) and (3) nonlinear mode (F>175−200 pN and X>40−50 nm). In linear mode the coiled-coils unwind at 2π radian angle, but no structural transition occurs. Viscous mode is characterized by the phase transition from the triple α-spirals to three-stranded parallel β-sheet. The critical tension of α-helices is 0.25 nm per turn, and the characteristic energy change is equal to 4.9 kcal/mol. Changes in internal energy Δu, entropy Δs and force capacity cf per one helical turn for phase transition were also computed. The observed dynamic behavior of α-helices and phase transition from α-helices to β-sheets under tension might represent a universal mechanism of regulation of fibrillar protein structures subject to mechanical stresses due to biological forces.

Transition to chaos in the «reaction–diffusion» systems. The simplest models
    Computer Research and Modeling, 2014, v. 6, no. 1, pp. 3-12

The article discusses the emergence of chaotic attractors in the system of three ordinary differential equations arising in the theory of «reaction-diffusion» systems. The dynamics of the corresponding one- and two-dimensional maps and Lyapunov exponents of such attractors are studied. It is shown that the transition to chaos is in accordance with a non-traditional scenario of repeated birth and disappearance of chaotic regimes, which had been previously studied for one-dimensional maps with a sharp apex and a quadratic minimum. Some characteristic features of the system — zones of bistability and hyperbolicity, the crisis of chaotic attractors — are studied by means of numerical analysis.

Optimal control of the commercial bank investment including the reinvestment processes
    Computer Research and Modeling, 2014, v. 6, no. 2, pp. 309-319

Article is devoted to the creation of a mathematical control of the bank investment process. The whole process of building optimal control may be divided into two components: in the first place, there is the identification of the functions describing the liquid capital movement in the bank and, in the second place, the use of these functions in the scheme of dynamic programming. Before this problem was discussed in the article "Optimal control of the bank investment as a factor of economic stability" in the 4th issue for 2012. In the present article considers this modification of the solution, in particular, we use ℜ(φ) as a function of reinvestment, where φ is inflow of liquid capital realized at the previous step of control.

    Academic network as excitable medium
    Computer Research and Modeling, 2015, v. 7, no. 1, pp. 177-183

The paper simulated the spread of certain ideas in a professional virtual group. We consider the propagation of excitation in an inhomogeneous excitable medium of high connectivity. It is assumed that the network elements form a complete graph. Parameters of the elements are normally distributed. The simulation showed that interest in the idea can fade or fluctuate depending on the settings in the virtual group. The presence of a permanent excited element with relatively high activity leads to chaos — the fraction of members of the community actively interested in an idea varies irregularly.
