    Non-uniform cellular genetic algorithms
    Computer Research and Modeling, 2015, v. 7, no. 3, pp. 775-780

In this paper, we introduce the concept of non-uniform cellular genetic algorithm, in which a number of parameters that affect the operation of genetic operators is dependent on the location of the cells of a given cellular space. The results of numerical comparison of non-uniform cellular genetic algorithms with the standard genetic algorithms, showing the advantages of the proposed approach while minimizing multimodal functions with a large number of local extrema, are presented. The coarse-grained parallel implementation of the non-uniform algorithms using the technology of MPI is considered.

Pareto optimal analysis of global warming prevention by geoengineering methods
    Computer Research and Modeling, 2015, v. 7, no. 5, pp. 1097-1108

The study is based on a three-dimensional hydrodynamic global climate coupled model, including ocean model with real depths and continents configuration, sea ice evolution model and energy and moisture balance atmosphere model. Aerosol concentration from the year 2010 to 2100 is calculated as a controlling parameter to stabilize mean year surface air temperature. It is shown that by this way it is impossible to achieve the space and seasonal uniform approximation to the existing climate, although it is possible significantly reduce the greenhouse warming effect. Climate will be colder at 0.1–0.2 degrees in the low and mid-latitudes and at high latitudes it will be warmer at 0.2–1.2 degrees. The Pareto frontier is investigated and visualized for two parameters — atmospheric temperature mean square deviation for the winter and summer seasons. The Pareto optimal amount of sulfur emissions would be between 23.5 and 26.5 TgS/year.

    Stoichiometric synthesis of metabolic pathways
    Computer Research and Modeling, 2015, v. 7, no. 6, pp. 1241-1267

A vector-matrix approach to the theoretical design of metabolic pathways converting chemical compounds, viz., preset substrates, into desirable products is described. It is a mathematical basis for computer–aided generation of alternative biochemical reaction sets executing the given substrate–product conversion. The pathways are retrieved from the used database of biochemical reactions and utilize the reaction stoichiometry and restrictions based on the irreversibility of a part of them. Particular attention is paid to the analysis of restriction interrelations. It is shown that the number of restrictions can be notably reduced due to the existence of families of parallel restricting planes in the space of reaction flows. Coinciding planes of contradirectional restrictions result in the existence of fixed reaction flow values. The problem of exclusion of so called futile cycles is also considered. Utilization of these factors allows essential lowering of the problem complexity and necessary computational resources. An example of alternative biochemical pathway computation for conversion of glucose and glycerol into succinic acid is given. It is found that for a preset “substrate–product” pair many pathways have the same high-energy bond balance.

Investigation of individual-based mechanisms of single-species population dynamics by logical deterministic cellular automata
    Computer Research and Modeling, 2015, v. 7, no. 6, pp. 1279-1293

Investigation of logical deterministic cellular automata models of population dynamics allows to reveal detailed individual-based mechanisms. The search for such mechanisms is important in connection with ecological problems caused by overexploitation of natural resources, environmental pollution and climate change. Classical models of population dynamics have the phenomenological nature, as they are “black boxes”. Phenomenological models fundamentally complicate research of detailed mechanisms of ecosystem functioning. We have investigated the role of fecundity and duration of resources regeneration in mechanisms of population growth using four models of ecosystem with one species. These models are logical deterministic cellular automata and are based on physical axiomatics of excitable medium with regeneration. We have modeled catastrophic death of population arising from increasing of resources regeneration duration. It has been shown that greater fecundity accelerates population extinction. The investigated mechanisms are important for understanding mechanisms of sustainability of ecosystems and biodiversity conservation. Prospects of the presented modeling approach as a method of transparent multilevel modeling of complex systems are discussed.

Modeling the impact of mobility of individuals on space-time dynamics of a population by means of a computer model
    Computer Research and Modeling, 2016, v. 8, no. 2, pp. 297-305

A computer model describing the spatial-temporal dynamics of populations of interacting with renewable resource is proposed. The life cycle of the individual is described. The algorithm for spatial mobility of individuals within an area is proposed, which takes into account nutritional and social activity. The paper presents the computational experiments with the model that mimic the movement of herds of animals in the area, and describes the model experiment when the group type of animal behavior due to changes in the characteristics of the environment and animal behavior the herd animals is formed, which later goes again in the group type of animal behavior.

Model of CO2 exchange in a sphagnum peat bog
    Computer Research and Modeling, 2016, v. 8, no. 2, pp. 369-377

A simple model was developed to describe the dependence of net CO2 exchange in a sphagnum peat bog as a function of incoming solar radiation, air temperature, and soil moisture. It was parameterized using the field measurement data from two neighboring sites in an undisturbed peat bog (the pine mire with shrub and sphagnum and the shrub-sphagnum mire with rare pine) in Moscow Region. Measurements were conducted during the second part of the growing season, when the groundwater level was below 30 cm. It was shown that is a key parameter influencing the photosynthesis and respiration rates of a sphagnum moss and peat soil. The developed model allows to explain from 71 % to 74 % of the variation of CO2 exchange in the peat bog.

Models of soil organic matter dynamics: problems and perspectives
    Computer Research and Modeling, 2016, v. 8, no. 2, pp. 391-399

Soil as a complex multifunctional open system is one of the most difficult object for modeling. In spite of serious achievements in the soil system modeling, existed models do not reflect all aspects and processes of soil organic matter mineralization and humification. The problems and “hot spots” in the modeling of the dynamics of soil organic matter and biophylous elements were identified on a base of creation and wide implementation of ROMUL and EFIMOD models. The following aspects are discussed: further theoretical background; improving the structure of models; preparation and uncertainty of the initial data; inclusion of all soil biota (microorganisms, micro- and meso-fauna) as factors of humification; impact of soil mineralogy on C and N dynamics; hydro-thermal regime and organic matter distribution in whole soil profile; vertical and horizontal migration of soil organic matter. An effective feedback from modellers to experimentalists is necessary to solve the listed problems.

Computer aided analysis of medical image recognition for example of scintigraphy
    Computer Research and Modeling, 2016, v. 8, no. 3, pp. 541-548

The practical application of nuclear medicine demonstrates the continued information deficiency of the algorithms and programs that provide visualization and analysis of medical images. The aim of the study was to determine the principles of optimizing the processing of planar osteostsintigraphy on the basis of сomputer aided diagnosis (CAD) for analysis of texture descriptions of images of metastatic zones on planar scintigrams of skeleton. A computer-aided diagnosis system for analysis of skeletal metastases based on planar scintigraphy data has been developed. This system includes skeleton image segmentation, calculation of textural, histogram and morphometrical parameters and the creation of a training set. For study of metastatic images’ textural characteristics on planar scintigrams of skeleton was developed the computer program of automatic analysis of skeletal metastases is used from data of planar scintigraphy. Also expert evaluation was used to distinguishing ‘pathological’ (metastatic) from ‘physiological’ (non-metastatic) radiopharmaceutical hyperfixation zones in which Haralick’s textural features were determined: autocorrelation, contrast, ‘forth moment’ and heterogeneity. This program was established on the principles of сomputer aided diagnosis researches planar scintigrams of skeletal patients with metastatic breast cancer hearths hyperfixation of radiopharmaceuticals were identified. Calculated parameters were made such as brightness, smoothness, the third moment of brightness, brightness uniformity, entropy brightness. It has been established that in most areas of the skeleton of histogram values of parameters in pathologic hyperfixation of radiopharmaceuticals predominate over the same values in the physiological. Most often pathological hyperfixation of radiopharmaceuticals as the front and rear fixed scintigramms prevalence of brightness and smoothness of the image brightness in comparison with those of the physiological hyperfixation of radiopharmaceuticals. Separate figures histogram analysis can be used in specifying the diagnosis of metastases in the mathematical modeling and interpretation bone scintigraphy. Mathematical modeling of the age groups of employed peoples by the example of the southern regions of the Russian Far East
    Computer Research and Modeling, 2016, v. 8, no. 5, pp. 787-801

The article focuses on a nonlinear mathematical model that describes the interaction of the different age groups of the employed population. The interactions are treated by analogy with population relationship (competition, discrimination, assistance, oppression, etc). Under interaction of peoples we mean the generalized social and economic mechanisms that cause related changes in the number of employees of different age groups. Three age groups of the employed population are considered. It is young specialists (15–29 years), workers with experience (30–49 years), the employees of pre-retirement and retirement age (50 and older). The estimation of model’s parameters for the southern regions of the Far Eastern Federal District (FEFD) is executed by statistical data. Analysis of model scenarios allows us to conclude the observed number fluctuations of the different ages employees on the background of a stable total employed population may be a consequence of complex interactions between these groups of peoples. Computational experiments with the obtained values of the parameters allowed us to calculate the rate of decline and the aging of the working population and to determine the nature of the interaction between the age groups of employees that are not directly as reflected in the statistics. It was found that in FEFD the employed of 50 years and older are discriminated against by the young workers under 29, employed up to 29 and 30–49 years are in a partnership. It is shown in most developed regions (Primorsky and Khabarovsk Krai) there is “uniform” competition among different age groups of the employed population. For Primorsky Krai we were able to identify the mixing effect dynamics. It is a typical situation for systems in a state of structural adjustment. This effect is reflected in the fact the long cycles of employed population form with a significant decrease in migration inflows of employees 30–49 years. Besides, the change of migration is accompanied by a change of interaction type — from employment discrimination by the oldest of middle generation to discrimination by the middle of older generation. In less developed regions (Amur, Magadan and Jewish Autonomous Regions) there are lower values of migration balance of almost all age groups and discrimination by young workers up 29 years of other age groups and employment discrimination 30–49 years of the older generation.
