Numerical integration algorithm potentially-streaming equations in lumped parameters to control the correctness of the approximate solution
Computer Research and Modeling, 2014, v. 6, no. 4, pp. 479-493Views (last year): 4. Citations: 3 (RSCI).This work is devoted to development of an algorithm for numerical integration of differential equations potentially-streaming method simulation of non-equilibrium processes. This method was developed by the author in his earlier published works. In this paper, consideration is limited to systems with lumped parameters. Also previously developed method for analyzing the correctness of the author of the approximate solution of the system potentially-streaming equations for systems in lumped parameters. The purpose of this article is to combine this technique with modern numerical methods for integrating systems of ordinary differential equations and the development of methods of numerical integration of systems of equations potentially-streaming method that allows to guarantee the correctness of the approximate solution.

Grid-cloud services simulation for NICA project, as a mean of the efficiency increasing of their development
Computer Research and Modeling, 2014, v. 6, no. 5, pp. 635-642Views (last year): 4. Citations: 3 (RSCI).A new grid and cloud services simulation for NICA accelerator complex data storage and processing system are described. This system is focused on improving the efficiency of the grid-cloud systems development by using work quality indicators of some real system to design and predict its evolution. For these purpose the simulation program are combined with real monitoring system of the grid-cloud service through a special database. An example of the program usage to simulate a sufficiently general cloud structure, which can be used for more common purposes, is given.

Incomplete systems of linear equations with restrictions of variable values
Computer Research and Modeling, 2014, v. 6, no. 5, pp. 719-745Views (last year): 24. Citations: 3 (RSCI).The problem is formulated for description of objects having various natures which uses a system of linear equations with variable number exceeding the number of the equations. An important feature of this problem that substantially complicates its solving is the existing of restrictions imposed on a number of the variables. In particular, the choice of biochemical reaction aggregate that converts a preset substrate (a feedstock) into a preset product belongs to this kind of problems. In this case, unknown variables are the rates of biochemical reactions which form a vector to be determined. Components of this vector are subdivided into two groups: 1) the defined components, $\vec{y}$; 2) those dependent on the defined ones, $\vec{x}$. Possible configurations of the domain of $\vec{y}$ values permitted by restrictions imposed upon $\vec{x}$ components have been studied. It has been found that a part of restrictions may be superfluous and, therefore, unnecessary for the problem solving. Situations are analyzed when two or more $\vec{x}$ restrictions result in strict interconnections between $\vec{y}$ components. Methods of search of the basis solutions which take into account the peculiarities of this problem are described. Statement of the general problem and properties of its solutions are illustrated using a biochemical example.

The task of trajectory calculation with the homogenous distribution of results
Computer Research and Modeling, 2014, v. 6, no. 5, pp. 803-828Citations: 3 (RSCI).We consider a new set of tests which assigns to detection of human capability for parallel calculation. The new tests support the homogenous statistical distribution of results in distinction to the tests discussed in our previous works. This feature simplifies the analysis of test results and decreases the estimate of statistical error. The new experimental data is close to results obtained in previous experiments.

Simulation of microstructure evolutions of VT6 alloy during isothermal forging using Deform software
Computer Research and Modeling, 2014, v. 6, no. 6, pp. 975-982Views (last year): 7. Citations: 3 (RSCI).The article contains results of modeling of bi-modal microstructure evolution of VT6 alloy during isothermal forging. The model of recrystallization based on dislocation approach to nucleation and growth of nuclear was made to calculate recrystallization processes of the secondary alpha phase. The globularization process of lamellar alpha phase was calculated with assumption of diffusion-control migration of beta-phase boundary due to grain boundary diffusion of vanadium atom. The theoretical results were compared with experimental one.

The implicit line-by-line recurrence method in application to the solution of problems of incompressible viscous fluid dynamics
Computer Research and Modeling, 2015, v. 7, no. 1, pp. 35-50Views (last year): 3. Citations: 3 (RSCI).In the paper the results of applying the implicit line-by-line recurrence method for solving of systems of elliptic difference equations, arising, in particular, at numerical simulation of dynamics of incompressible viscous fluid are considered. Research is conducted on the example of the problem about a steady-state two-dimensional lid-driven cavity flow formulated in primitive variables ($u,\, v,\, p$) for large Re (up to 20 000) and grids (up to 2049×2049). High efficiency of the method at calculation of a pressure correction fields is demonstrated. The difficulties of constructing a solution of the problem for large Rе are analyzed.

Modelling diameter measurement errors of a wide-aperture laser beam with flat profile
Computer Research and Modeling, 2015, v. 7, no. 1, pp. 113-124Views (last year): 3. Citations: 3 (RSCI).Work is devoted to modeling instrumental errors of a laser beam diameter measurement using a method based on a lambertian transmissive screen. Super-Lorenz distribution was used as a model of the beam. To determine the effect of each parameter on the measurement error were performed computational experiments, results of which were approximated by analytic functions. There were obtained the errors depending on relative beam size, spatial non-uniformity of the transmission screen, lens distortion, physical vignetting, beam tilt, CCD spatial resolution, ADC resolution of a camera. There was shown that the error can be less then 1 %.

Kinetic model of DNA double-strand break repair in primary human fibroblasts exposed to low-LET irradiation with various dose rates
Computer Research and Modeling, 2015, v. 7, no. 1, pp. 159-176Views (last year): 4. Citations: 3 (RSCI).Here we demonstrate the results of kinetic modeilng of DNA double-strand breaks induction and repair and phosphorilated histone H2AX ($\gamma$-H2AX) and Rad51 foci formation in primary human fibroblasts exposed to low-LET ionizing radiation (IR). The model describes two major paths of DNA double-strand breaks repair: non-homologous end joining (NHEJ) and homologous recombination (HR) and considers interactions between DNA and several repair proteins (DNA-PKcs, ATM, Ku70/80, XRCC1, XRCC4, Rad51, RPA, etc.) using mass action equations and Michaelis–Menten kinetics. Experimental data on DNA rejoining kinetics and $\gamma$-H2AX and Rad51 foci formation in vicinity of double strand breaks in primary human fibroblasts exposed to low-LET IR with various dose rates and exposure times was utilized for training and statistical validation of the model.

Computer Research and Modeling, 2015, v. 7, no. 2, pp. 375-385Views (last year): 3. Citations: 3 (RSCI).Classical Chanter–Thornley model of mushroom growth has been modified and implemented in AnyLogic simulation environment by means of system dynamics, discrete-event and agent-based approaches. A numerical case study of the model is presented and the problem of optimum age at harvest, providing the maximum integral yield for all fruiting “waves” is solved.
