Modeling the spatial scenario of the transition to chaos via torus breakup in the problem with concentration-dependent diffusion
Computer Research and Modeling, 2020, v. 12, no. 1, pp. 9-31In the last decades, universal scenarios of the transition to chaos in dynamic systems have been well studied. The scenario of the transition to chaos is defined as a sequence of bifurcations that occur in the system under the variation one of the governing parameters and lead to a qualitative change in dynamics, starting from the regular mode and ending with chaotic behavior. Typical scenarios include a cascade of period doubling bifurcations (Feigenbaum scenario), the breakup of a low-dimensional torus (Ruelle–Takens scenario), and the transition to chaos through the intermittency (Pomeau–Manneville scenario). In more complicated spatially distributed dynamic systems, the complexity of dynamic behavior growing with a parameter change is closely intertwined with the formation of spatial structures. However, the question of whether the spatial and temporal axes could completely exchange roles in some scenario still remains open. In this paper, for the first time, we propose a mathematical model of convection–diffusion–reaction, in which a spatial transition to chaos through the breakup of the quasi–periodic regime is realized in the framework of the Ruelle–Takens scenario. The physical system under consideration consists of two aqueous solutions of acid (A) and base (B), initially separated in space and placed in a vertically oriented Hele–Shaw cell subject to the gravity field. When the solutions are brought into contact, the frontal neutralization reaction of the second order A + B $\to$ C begins, which is accompanied by the production of salt (C). The process is characterized by a strong dependence of the diffusion coefficients of the reagents on their concentration, which leads to the appearance of two local zones of reduced density, in which chemoconvective fluid motions develop independently. Although the layers, in which convection develops, all the time remain separated by the interlayer of motionless fluid, they can influence each other via a diffusion of reagents through this interlayer. The emerging chemoconvective structure is the modulated standing wave that gradually breaks down over time, repeating the sequence of the bifurcation chain of the Ruelle–Takens scenario. We show that during the evolution of the system one of the spatial axes, directed along the reaction front, plays the role of time, and time itself starts to play the role of a control parameter.

Discrete-element simulation of a spherical projectile penetration into a massive obstacle
Computer Research and Modeling, 2015, v. 7, no. 1, pp. 71-79Views (last year): 5. Citations: 5 (RSCI).А discrete element model is applied to the problem of a spherical projectile penetration into a massive obstacle. According to the model both indenter and obstacle are described by a set of densely packed particles. To model the interaction between the particles the two-parameter Lennard–Jones potential is used. Computer implementation of the model has been carried out using parallelism on GPUs, which resulted in high spatial — temporal resolution. Based on the comparison of the results of numerical simulation with experimental data the binding energy has been identified as a function of the dynamic hardness of materials. It is shown that the use of this approach allows to accurately describe the penetration process in the range of projectile velocities 500–2500 m/c.

Discrete Models in Population Dynamics: Advantages, Problems, and Justification
Computer Research and Modeling, 2016, v. 8, no. 2, pp. 267-284Views (last year): 6. Citations: 6 (RSCI).This article is dedicated to applicability justification as well as advantages and disadvantages analysis of discrete models in population dynamics. Discretization is the process of transferring continuous functions, models, and equations into discrete counterparts. We consider how temporal, spatial and structural discretization can be applied for solving typical issues in mathematical ecology, and try to estimate corresponding models adequacy and applicability limitations.

Investigation of the relationships of the size and production characteristics of phyto- and zooplankton in the Vistula and Curonian lagoons of the Baltic Sea. Part 1. The statistical analysis of long-term observation data and development of the structure for the mathematical model of the plankton food chain
Computer Research and Modeling, 2017, v. 9, no. 2, pp. 211-246In the paper the statistical relationships between the size and production characteristics of phytoplankton and zooplankton of the Vistula and Curonian lagoons, the Baltic Sea, were investigated. Research phytoplankton and zooplankton within the Russian part of the area of the Vistula and the Curonian lagoon was carried out on the monthly basis (from April to November) within the framework of long-term monitoring program on evaluating of ecological status of the lagoons. The size structure of plankton is the basis for understanding of the development of production processes, mechanisms of formation of the plankton species diversity and functioning of the lagoon ecosystems. As results of the work it was found that the maximum rate of photosynthesis and the integral value of the primary production with a change in cell volume of phytoplankton are changed according to a power law. The result shows that the smaller the size of algal cells in phytoplankton communities the more actively occur metabolism and the more effective they assimilate the solar energy. It is shown that the formation of plankton species diversity in ecosystems of lagoons is closely linked with the size structure of plankton communities and with features of development of the production processes. It is proposed the structure of a spatially homogenous mathematical model of the plankton food chain for the lagoon ecosystems taking into account the size spectrum and the characteristics of phytoplankton and zooplankton. The model parameters are the sizedependent indicators allometrically linked with average volumes of cells and organisms in different ranges of their sizes. In the model the algorithm for changes over time the coefficients of food preferences in the diet of zooplankton was proposed. Developed the size-dependent mathematical model of aquatic ecosystems allows to consider the impact of turbulent exchange on the size structure and temporal dynamics of the plankton food chain of the Vistula and Curonian lagoons. The model can be used to study the different regimes of dynamic behavior of plankton systems depending on the changes in the values of its parameters and external influences, as well as to quantify the redistribution of matter flows in ecosystems of the lagoons.

Diffusion–reaction–advection equations for the predator–prey system in a heterogeneous environment
Computer Research and Modeling, 2021, v. 13, no. 6, pp. 1161-1176We analyze variants of considering the inhomogeneity of the environment in computer modeling of the dynamics of a predator and prey based on a system of reaction-diffusion–advection equations. The local interaction of species (reaction terms) is described by the logistic law for the prey and the Beddington –DeAngelis functional response, special cases of which are the Holling type II functional response and the Arditi – Ginzburg model. We consider a one-dimensional problem in space for a heterogeneous resource (carrying capacity) and three types of taxis (the prey to resource and from the predator, the predator to the prey). An analytical approach is used to study the stability of stationary solutions in the case of local interaction (diffusionless approach). We employ the method of lines to study diffusion and advective processes. A comparison of the critical values of the mortality parameter of predators is given. Analysis showed that at constant coefficients in the Beddington –DeAngelis model, critical values are variable along the spatial coordinate, while we do not observe this effect for the Arditi –Ginzburg model. We propose a modification of the reaction terms, which makes it possible to take into account the heterogeneity of the resource. Numerical results on the dynamics of species for large and small migration coefficients are presented, demonstrating a decrease in the influence of the species of local members on the emerging spatio-temporal distributions of populations. Bifurcation transitions are analyzed when changing the parameters of diffusion–advection and reaction terms.

Modelling spatio-temporal dynamics of circadian rythms in Neurospora crassa
Computer Research and Modeling, 2011, v. 3, no. 2, pp. 191-213Views (last year): 6. Citations: 20 (RSCI).We derive a new model of circadian oscillations in Neurospora crassa, which is suitable to analyze both temporal and spatial dynamics of proteins responsible for mechanism of rythms. The model is based on the non-linear interplay between proteins FRQ and WCC which are products of transcription of frequency and white collar genes forming a feedback loop comprised both positive and negative elements. The main component of oscillations mechanism is supposed to be time-delay in biochemical reactions of transcription. We show that the model accounts for various features observed in Neurospora’s experiments such as entrainment by light cycles, phase shift under light pulse, robustness to action of fluctuations and so on. Wave patterns excited during spatial development of the system are studied. It is shown that the wave of synchronization of biorythms arises under basal transcription factors.

Modeling the impact of mobility of individuals on space-time dynamics of a population by means of a computer model
Computer Research and Modeling, 2016, v. 8, no. 2, pp. 297-305Views (last year): 2. Citations: 3 (RSCI).A computer model describing the spatial-temporal dynamics of populations of interacting with renewable resource is proposed. The life cycle of the individual is described. The algorithm for spatial mobility of individuals within an area is proposed, which takes into account nutritional and social activity. The paper presents the computational experiments with the model that mimic the movement of herds of animals in the area, and describes the model experiment when the group type of animal behavior due to changes in the characteristics of the environment and animal behavior the herd animals is formed, which later goes again in the group type of animal behavior.

Some features of group dynamics in the resource-consumer agent model
Computer Research and Modeling, 2018, v. 10, no. 6, pp. 833-850Views (last year): 32.The paper investigates the features of group dynamics of individuals-agents in the computer model of the animal population interacting with each other and with a renewable resource. This type of dynamics was previously found in [Belotelov, Konovalenko, 2016]. The model population consists of a set of individuals. Each individual is characterized by its mass, which is identified with energy. It describes in detail the dynamics of the energy balance of the individual. The habitat of the simulated population is a rectangular area where the resource grows evenly (grass).
Various computer experiments carried out with the model under different parameter values and initial conditions are described. The main purpose of these computational experiments was to study the group (herd) dynamics of individuals. It was found that in a fairly wide range of parameter values and with the introduction of spatial inhomogeneities of the area, the group type of behavior is preserved. The values of the model population parameters under which the regime of spatial oscillations of the population occurs were found numerically. Namely, in the model population periodically group (herd) behavior of animals is replaced by a uniform distribution over space, which after a certain number of bars again becomes a group. Numerical experiments on the preliminary analysis of the factors influencing the period of these solutions are carried out. It turned out that the leading parameters affecting the frequency and amplitude, as well as the number of groups are the mobility of individuals and the rate of recovery of the resource. Numerical experiments are carried out to study the influence of parameters determining the nonlocal interaction between individuals of the population on the group behavior. It was found that the modes of group behavior persist for a long time with the exclusion of fertility factors of individuals. It is confirmed that the nonlocality of interaction between individuals is leading in the formation of group behavior.

Consideration of psychological factors in models of the battle (conflict)
Computer Research and Modeling, 2016, v. 8, no. 6, pp. 951-964Views (last year): 7. Citations: 4 (RSCI).The course and outcome of the battle is largely dependent on the morale of the troops, characterized by the percentage of loss in killed and wounded, in which the troops still continue to fight. Every fight is a psychological act of ending his rejection of one of the parties. Typically, models of battle psychological factor taken into account in the decision of Lanchester equations (the condition of equality of forces, when the number of one of the parties becomes zero). It is emphasized that the model Lanchester type satisfactorily describe the dynamics of the battle only in the initial stages. To resolve this contradiction is proposed to use a modification of Lanchester's equations, taking into account the fact that at any moment of the battle on the enemy firing not affected and did not abandon the battle fighters. The obtained differential equations are solved by numerical method and allow the dynamics to take into account the influence of psychological factor and evaluate the completion time of the conflict. Computational experiments confirm the known military theory is the fact that the fight usually ends in refusal of soldiers of one of the parties from its continuation (avoidance of combat in various forms). Along with models of temporal and spatial dynamics proposed to use a modification of the technology features of the conflict of S. Skaperdas, based on the principles of combat. To estimate the probability of victory of one side in the battle takes into account the interest of the maturing sides of the bloody casualties and increased military superiority.

Traffic flow speed prediction on transportation graph with convolutional neural networks
Computer Research and Modeling, 2018, v. 10, no. 3, pp. 359-367Views (last year): 36.The short-term prediction of road traffic condition is one of the main tasks of transportation modelling. The main purpose of which are traffic control, reporting of accidents, avoiding traffic jams due to knowledge of traffic flow and subsequent transportation planning. A number of solutions exist — both model-driven and data driven had proven to be successful in capturing the dynamics of traffic flow. Nevertheless, most space-time models suffer from high mathematical complexity and low efficiency. Artificial Neural Networks, one of the prominent datadriven approaches, show promising performance in modelling the complexity of traffic flow. We present a neural network architecture for traffic flow prediction on a real-world road network graph. The model is based on the combination of a recurrent neural network and graph convolutional neural network. Where a recurrent neural network is used to model temporal dependencies, and a convolutional neural network is responsible for extracting spatial features from traffic. To make multiple few steps ahead predictions, the encoder-decoder architecture is used, which allows to reduce noise propagation due to inexact predictions. To model the complexity of traffic flow, we employ multilayered architecture. Deeper neural networks are more difficult to train. To speed up the training process, we use skip-connections between each layer, so that each layer teaches only the residual function with respect to the previous layer outputs. The resulting neural network was trained on raw data from traffic flow detectors from the US highway system with a resolution of 5 minutes. 3 metrics: mean absolute error, mean relative error, mean-square error were used to estimate the quality of the prediction. It was found that for all metrics the proposed model achieved lower prediction error than previously published models, such as Vector Auto Regression, LSTM and Graph Convolution GRU.
