Multiscale mathematical modeling occurrence and growth of a tumour in an epithelial tissue
    Computer Research and Modeling, 2014, v. 6, no. 4, pp. 585-604

In this paper we propose a mathematical model of cancer tumour occurrence in a quasi twodimensional epithelial tissue. Basic model of the epithelium growth describes the appearance of intensive movement and growth of tissue when it is damaged. The model includes the effects of division of cells and intercalation. It is assumed that the movement of cells is caused by the wave of mitogen-activated protein kinase (MAPK), which in turn activated by the chemo-mechanical signal propagating along tissue due to its local damage. In this paper it is assumed that cancer cells arise from local failure of spatial synchronization of circadian rhythms. The study of the evolutionary dynamics of the model could determine the chemo-physical properties of a tumour, and spatial relationship between the occurrence of cancer cells and development of the entire tissue parameters coordinating its evolution through the exchange of chemical and mechanical signals.

Regarding the dynamics of cosymmetric predator – prey systems
    Computer Research and Modeling, 2017, v. 9, no. 5, pp. 799-813

To study nonlinear effects of biological species interactions numerical-analytical approach is being developed. The approach is based on the cosymmetry theory accounting for the phenomenon of the emergence of a continuous family of solutions to differential equations where each solution can be obtained from the appropriate initial state. In problems of mathematical ecology the onset of cosymmetry is usually connected with a number of relationships between the parameters of the system. When the relationships collapse families vanish, we get a finite number of isolated solutions instead of a continuum of solutions and transient process can be long-term, dynamics taking place in a neighborhood of a family that has vanished due to cosymmetry collapse.

We consider a model for spatiotemporal competition of predators or prey with an account for directed migration, Holling type II functional response and nonlinear prey growth function permitting Alley effect. We found out the conditions on system parameters under which there is linear with respect to population densities cosymmetry. It is demonstated that cosymmetry exists for any resource function in case of heterogeneous habitat. Numerical experiment in MATLAB is applied to compute steady states and oscillatory regimes in case of spatial heterogeneity.

The dynamics of three population interactions (two predators and a prey, two prey and a predator) are considered. The onset of families of stationary distributions and limit cycle branching out of equlibria of a family that lose stability are investigated in case of homogeneous habitat. The study of the system for two prey and a predator gave a wonderful result of species coexistence. We have found out parameter regions where three families of stable solutions can be realized: coexistence of two prey in absence of a predator, stationary and oscillatory distributions of three coexisting species. Cosymmetry collapse is analyzed and long-term transient dynamics leading to solutions with the exclusion of one of prey or extinction of a predator is established in the numerical experiment.

Methodological approach to modeling and forecasting the impact of the spatial heterogeneity of the COVID-19 spread on the economic development of Russian regions
    Computer Research and Modeling, 2021, v. 13, no. 3, pp. 629-648

The article deals with the development of a methodological approach to forecasting and modeling the socioeconomic consequences of viral epidemics in conditions of heterogeneous economic development of territorial systems. The relevance of the research stems from the need for rapid mechanisms of public management and stabilization of adverse epidemiological situation, taking into account the spatial heterogeneity of the spread of COVID-19, accompanied by a concentration of infection in large metropolitan areas and territories with high economic activity. The aim of the work is to substantiate a methodology to assess the spatial heterogeneity of the spread of coronavirus infection, find poles of its growth, emerging spatial clusters and zones of their influence with the assessment of inter-territorial relationships, as well as simulate the effects of worsening epidemiological situation on the dynamics of economic development of regional systems. The peculiarity of the developed approach is the spatial clustering of regional systems by the level of COVID-19 incidence, conducted using global and local spatial autocorrelation indices, various spatial weight matrices, and L.Anselin mutual influence matrix based on the statistical information of the Russian Federal State Statistics Service. The study revealed a spatial cluster characterized by high levels of infection with COVID-19 with a strong zone of influence and stable interregional relationships with surrounding regions, as well as formed growth poles which are potential poles of further spread of coronavirus infection. Regression analysis using panel data not only confirmed the impact of COVID-19 incidence on the average number of employees in enterprises, the level of average monthly nominal wages, but also allowed to form a model for scenario prediction of the consequences of the spread of coronavirus infection. The results of this study can be used to form mechanisms to contain the coronavirus infection and stabilize socio-economic at macroeconomic and regional level and restore the economy of territorial systems, depending on the depth of the spread of infection and the level of economic damage caused.

A plankton community: a zooplankton effect in phytoplankton dynamics
    Computer Research and Modeling, 2019, v. 11, no. 4, pp. 751-768

The paper uses methods of mathematical modeling to estimate a zooplankton influence on the dynamics of phytoplankton abundance. We propose a three-component model of the “phytoplankton–zooplankton” community with discrete time, considering a heterogeneity of zooplankton according to the developmental stage and type of feeding; the model takes into account cannibalism in zooplankton community, during which mature individuals of some of its species consume juvenile ones. Survival rates at the early stages of zooplankton life cycle depend explicitly on the interaction between zooplankton and phytoplankton. Loss of phytoplankton biomass because of zooplankton consumption is explicitly considered. We use the Holling functional response of type II to describe saturation during biomass consumption. The dynamics of the phytoplankton community is represented by the Ricker model, which allows to take into account the restriction of phytoplankton biomass growth by the availability of external resources (mineral nutrition, oxygen, light, etc.) implicitly.

The study analyzed scenarios of the transition from stationary dynamics to fluctuations in the size of phytoand zooplankton for various values of intrapopulation parameters determining the nature of the dynamics of the species constituting the community, and the parameters of their interaction. The focus is on exploring the complex modes of community dynamics. In the framework of the model used for describing dynamics of phytoplankton in the absence of interspecific interaction, phytoplankton dynamics undergoes a series of perioddoubling bifurcations. At the same time, with zooplankton appearance, the cascade of period-doubling bifurcations in phytoplankton and the community as a whole is realized earlier (at lower reproduction rates of phytoplankton cells) than in the case when phytoplankton develops in isolation. Furthermore, the variation in the cannibalism level in zooplankton can significantly change both the existing dynamics in the community and its bifurcation; e.g., with a certain structure of zooplankton food relationships the realization of Neimark–Sacker bifurcation scenario in the community is possible. Considering the cannibalism level in zooplankton can change due to the natural maturation processes and achievement of the carnivorous stage by some individuals, one can expect pronounced changes in the dynamic mode of the community, i.e. abrupt transitions from regular to quasiperiodic dynamics (according to Neimark–Sacker scenario) and further cycles with a short period (the implementation of period halving bifurcation).

Biomathematical system of the nucleic acids description
    Computer Research and Modeling, 2020, v. 12, no. 2, pp. 417-434

The article is devoted to the application of various methods of mathematical analysis, search for patterns and studying the composition of nucleotides in DNA sequences at the genomic level. New methods of mathematical biology that made it possible to detect and visualize the hidden ordering of genetic nucleotide sequences located in the chromosomes of cells of living organisms described. The research was based on the work on algebraic biology of the doctor of physical and mathematical sciences S. V. Petukhov, who first introduced and justified new algebras and hypercomplex numerical systems describing genetic phenomena. This paper describes a new phase in the development of matrix methods in genetics for studying the properties of nucleotide sequences (and their physicochemical parameters), built on the principles of finite geometry. The aim of the study is to demonstrate the capabilities of new algorithms and discuss the discovered properties of genetic DNA and RNA molecules. The study includes three stages: parameterization, scaling, and visualization. Parametrization is the determination of the parameters taken into account, which are based on the structural and physicochemical properties of nucleotides as elementary components of the genome. Scaling plays the role of “focusing” and allows you to explore genetic structures at various scales. Visualization includes the selection of the axes of the coordinate system and the method of visual display. The algorithms presented in this work are put forward as a new toolkit for the development of research software for the analysis of long nucleotide sequences with the ability to display genomes in parametric spaces of various dimensions. One of the significant results of the study is that new criteria were obtained for the classification of the genomes of various living organisms to identify interspecific relationships. The new concept allows visually and numerically assessing the variability of the physicochemical parameters of nucleotide sequences. This concept also allows one to substantiate the relationship between the parameters of DNA and RNA molecules with fractal geometric mosaics, reveals the ordering and symmetry of polynucleotides, as well as their noise immunity. The results obtained justified the introduction of new terms: “genometry” as a methodology of computational strategies and “genometrica” as specific parameters of a particular genome or nucleotide sequence. In connection with the results obtained, biosemiotics and hierarchical levels of organization of living matter are raised.

The model of interference of long waves of economic development
    Computer Research and Modeling, 2021, v. 13, no. 3, pp. 649-663

The article substantiates the need to develop and analyze mathematical models that take into account the mutual influence of long (Kondratiev) waves of economic development. The analysis of the available publications shows that at the model level, the direct and inverse relationships between intersecting long waves are still insufficiently studied. As practice shows, the production of the current long wave can receive an additional impetus for growth from the technologies of the next long wave. The technologies of the next industrial revolution often serve as improving innovations for the industries born of the previous industrial revolution. As a result, the new long wave increases the amplitude of the oscillations of the trajectory of the previous long wave. Such results of the interaction of long waves in the economy are similar to the effects of interference of physical waves. The mutual influence of the recessions and booms of the economies of different countries gives even more grounds for comparing the consequences of this mutual influence with the interference of physical waves. The article presents a model for the development of the technological base of production, taking into account the possibilities of combining old and new technologies. The model consists of several sub-models. The use of a different mathematical description for the individual stages of updating the technological base of production allows us to take into account the significant differences between the successive phases of the life cycle of general purpose technologies, considered in modern literature as the technological basis of industrial revolutions. One of these phases is the period of formation of the appropriate infrastructure necessary for the intensive diffusion of new general purpose technology, for the rapid development of industries using this technology. The model is used for illustrative calculations with the values of exogenous parameters corresponding to the logic of changing long waves. Despite all the conditionality of the illustrative calculations, the configuration of the curve representing the change in the return on capital in the simulated period is close to the configuration of the real trajectory of the return on private fixed assets of the US economy in the period 1982-2019. The factors that remained outside the scope of the presented model, but which are advisable to take into account when describing the interference of long waves of economic development, are indicated.

Mathematical features of individual dosimetric planning of radioiodotherapy based on pharmacokinetic modeling
    Computer Research and Modeling, 2024, v. 16, no. 3, pp. 773-784

When determining therapeutic absorbed doses in the process of radioiodine therapy, the method of individual dosimetric planning is increasingly used in Russian medicine. However, for the successful implementation of this method, it is necessary to have appropriate software that allows modeling the pharmacokinetics of radioiodine in the patient’s body and calculate the necessary therapeutic activity of a radiopharmaceutical drug to achieve the planned therapeutic absorbed dose in the thyroid gland.

Purpose of the work: development of a software package for pharmacokinetic modeling and calculation of individual absorbed doses in radioiodine therapy based on a five-chamber model of radioiodine kinetics using two mathematical optimization methods. The work is based on the principles and methods of RFLP pharmacokinetics (chamber modeling). To find the minimum of the residual functional in identifying the values of the transport constants of the model, the Hook – Jeeves method and the simulated annealing method were used. Calculation of dosimetric characteristics and administered therapeutic activity is based on the method of calculating absorbed doses using the functions of radioiodine activity in the chambers found during modeling. To identify the parameters of the model, the results of radiometry of the thyroid gland and urine of patients with radioiodine introduced into the body were used.

A software package for modeling the kinetics of radioiodine during its oral intake has been developed. For patients with diffuse toxic goiter, the transport constants of the model were identified and individual pharmacokinetic and dosimetric characteristics (elimination half-lives, maximum thyroid activity and time to reach it, absorbed doses to critical organs and tissues, administered therapeutic activity) were calculated. The activity-time relationships for all cameras in the model are obtained and analyzed. A comparative analysis of the calculated pharmacokinetic and dosimetric characteristics calculated using two mathematical optimization methods was performed. Evaluation completed the stunning-effect and its contribution to the errors in calculating absorbed doses. From a comparative analysis of the pharmacokinetic and dosimetric characteristics calculated in the framework of two optimization methods, it follows that the use of a more complex mathematical method for simulating annealing in a software package does not lead to significant changes in the values of the characteristics compared to the simple Hook – Jeeves method. Errors in calculating absorbed doses in the framework of these mathematical optimization methods do not exceed the spread of absorbed dose values from the stunning-effect.

Development of and research on an algorithm for distinguishing features in Twitter publications for a classification problem with known markup
    Computer Research and Modeling, 2023, v. 15, no. 1, pp. 171-183

Social media posts play an important role in demonstration of financial market state, and their analysis is a powerful tool for trading. The article describes the result of a study of the impact of social media activities on the movement of the financial market. The top authoritative influencers are selected. Twitter posts are used as data. Such texts usually include slang and abbreviations, so methods for preparing primary text data, including Stanza, regular expressions are presented. Two approaches to the representation of a point in time in the format of text data are considered. The difference of the influence of a single tweet or a whole package consisting of tweets collected over a certain period of time is investigated. A statistical approach in the form of frequency analysis is also considered, metrics defined by the significance of a particular word when identifying the relationship between price changes and Twitter posts are introduced. Frequency analysis involves the study of the occurrence distributions of various words and bigrams in the text for positive, negative or general trends. To build the markup, changes in the market are processed into a binary vector using various parameters, thus setting the task of binary classification. The parameters for Binance candlesticks are sorted out for better description of the movement of the cryptocurrency market, their variability is also explored in this article. Sentiment is studied using Stanford Core NLP. The result of statistical analysis is relevant to feature selection for further binary or multiclass classification tasks. The presented methods of text analysis contribute to the increase of the accuracy of models designed to solve natural language processing problems by selecting words, improving the quality of vectorization. Such algorithms are often used in automated trading strategies to predict the price of an asset, the trend of its movement.
