Exciton interaction of the chromophores — a tool to fine-tune the mechanism of non-photochemical quenching of phycobilisome in cyanobacteria
    Computer Research and Modeling, 2015, v. 7, no. 1, pp. 125-144

It was carried out a theoretical analysis of the energy migration rate in the process of non-photochemical quenching of fluorescence pigment-protein complex that performed by means of orange carotenoid-protein in the phycobilisomes of cyanobacteria. It is shown that the observed rate of energy transfer can not be interpreted in the framework of inductive-resonant mechanism of energy migration (Förster’s theory). On the contrary, according to the calculations the implementation of the exciton mechanism is fully consistent with the experimentally observed high quenching rate. An essential feature of the implementation of the exciton mechanism is to comply with a number of structural and functional conditions that require fine-tuning of the molecular system in the interaction of donor and acceptor molecules both each other and with the local molecular environment.

Comparing the effectiveness of computer mass appraisal methods
    Computer Research and Modeling, 2015, v. 7, no. 1, pp. 185-196

Location-based models — one of areas of CAMA (computer-assisted mass apriasal) building. When taking into account the location of the object using spatial autoregressive models structure of models (type of spatial autocorrelation, choice of “nearest neighbors”) cannot always be determined before its construction. Moreover, in practice there are situations where more efficient methods are taking into account different rates depending on the type of the object from its location. In this regard there are important issues in spatial methods area:

    – fields of methods efficacy;

    – sensitivity of the methods on the choice of the type of spatial model and on the selected number of nearest neighbors.

This article presents a methodology for assessing the effectiveness of computer evaluation of real estate objects. There are results of approbation on methods based on location information of the objects.

  3. The paper provides a solution of a task of calculating the parameters of a Rician distributed signal on the basis of the maximum likelihood principle in limiting cases of large and small values of the signal-tonoise ratio. The analytical formulas are obtained for the solution of the maximum likelihood equations’ system for the required signal and noise parameters for both the one-parameter approximation, when only one parameter is being calculated on the assumption that the second one is known a-priori, and for the two-parameter task, when both parameters are a-priori unknown. The direct calculation of required signal and noise parameters by formulas allows escaping the necessity of time resource consuming numerical solving the nonlinear equations’ s system and thus optimizing the duration of computer processing of signals and images. There are presented the results of computer simulation of a task confirming the theoretical conclusions. The task is meaningful for the purposes of Rician data processing, in particular, magnetic-resonance visualization.

Algorithm of artificial neural network architecture and training set size configuration within approximation of dynamic object behavior
    Computer Research and Modeling, 2015, v. 7, no. 2, pp. 243-251

The article presents an approach to configuration of an artificial neural network architecture and a training set size. Configuration is based on parameter minimization with constraints specifying neural network model quality criteria. The algorithm of artificial neural network architecture and training set size configuration is applied to dynamic object artificial neural network approximation.
Series of computational experiments were performed. The method is applicable to construction of dynamic object models based on non-linear autocorrelation neural networks.

Simulation of properties of composite materials reinforced by carbon nanotubes using perceptron complexes
    Computer Research and Modeling, 2015, v. 7, no. 2, pp. 253-262

Use of algorithms based on neural networks can be inefficient for small amounts of experimental data. Authors consider a solution of this problem in the context of modelling of properties of ceramic composite materials reinforced with carbon nanotubes using perceptron complex. This approach allowed us to obtain a mathematical description of the object of study with a minimal amount of input data (the amount of necessary experimental samples decreased 2–3.3 times). Authors considered different versions of perceptron complex structures. They found that the most appropriate structure has perceptron complex with breakthrough of two input variables. The relative error was only 6%. The selected perceptron complex was shown to be effective for predicting the properties of ceramic composites. The relative errors for output components were 0.3%, 4.2%, 0.4%, 2.9%, and 11.8%.

Structural model of gold and silver fluorescent clusters
    Computer Research and Modeling, 2015, v. 7, no. 2, pp. 263-269

Present work is dedicated to systematic study of equilibrium configurations of gold and silver clusters in size from 2 to 9 atoms. To the lowest energy configurations is performed calculation of electronic excitation spectra. All calculations are carried out within the framework of density functional theory (DFT) using the hybrid B3LYP functional and ECP LANL2DZ. Based on the analysis of the received electronic excitation spectra we try to confirm the assumption that small gold and silver clusters, capable of luminescence can be produced only in the presence of a stabilizing template. The authors show that without stabilization in the solution formed “flat” and “spherical” configuration whose spectra do not correspond to the experimental luminescence excitation spectra for DNA cluster complexes.

An efficient algorithm for ${\mathrm{\LaTeX}}$ documents comparing
    Computer Research and Modeling, 2015, v. 7, no. 2, pp. 329-345

The problem is constructing the differences that arise on ${\mathrm{\LaTeX}}$ documents editing. Each document is represented as a parse tree whose nodes are called tokens. The smallest possible text representation of the document that does not change the syntax tree is constructed. All of the text is splitted into fragments whose boundaries correspond to tokens. A map of the initial text fragment sequence to the similar sequence of the edited document corresponding to the minimum distance is built with Hirschberg algorithm A map of text characters corresponding to the text fragment sequences map is cunstructed. Tokens, that chars are all deleted, or all inserted, or all not changed, are selected in the parse trees. The map for the trees formed with other tokens is built using Zhang–Shasha algorithm.

RDMS CMS computing: current status and plans
    Computer Research and Modeling, 2015, v. 7, no. 3, pp. 395-398

The Compact Muon Solenoid (CMS) is a high-performance general-purpose detector at the Large Hadron Collider (LHC) at CERN. More than twenty institutes from Russia and Joint Institute for Nuclear Research (JINR) are involved in Russia and Dubna Member States (RDMS) CMS Collaboration. A proper computing grid-infrastructure has been constructed at the RDMS institutes for the participation in the running phase of the CMS experiment. Current status of RDMS CMS computing and plans of its development to the next LHC start in 2015 are presented.
