Current issues in computational modeling of thrombosis, fibrinolysis, and thrombolysis
Computer Research and Modeling, 2024, v. 16, no. 4, pp. 975-995Hemostasis system is one of the key body’s defense systems, which is presented in all the liquid tissues and especially important in blood. Hemostatic response is triggered as a result of the vessel injury. The interaction between specialized cells and humoral systems leads to the formation of the initial hemostatic clot, which stops bleeding. After that the slow process of clot dissolution occurs. The formation of hemostatic plug is a unique physiological process, because during several minutes the hemostatic system generates complex structures on a scale ranging from microns for microvessel injury or damaged endothelial cell-cell contacts, to centimeters for damaged systemic arteries. Hemostatic response depends on the numerous coordinated processes, which include platelet adhesion and aggregation, granule secretion, platelet shape change, modification of the chemical composition of the lipid bilayer, clot contraction, and formation of the fibrin mesh due to activation of blood coagulation cascade. Computer modeling is a powerful tool, which is used to study this complex system at different levels of organization. This includes study of intracellular signaling in platelets, modelling humoral systems of blood coagulation and fibrinolysis, and development of the multiscale models of thrombus growth. There are two key issues of the computer modeling in biology: absence of the adequate physico-mathematical description of the existing experimental data due to the complexity of the biological processes, and high computational complexity of the models, which doesn’t allow to use them to test physiologically relevant scenarios. Here we discuss some key unresolved problems in the field, as well as the current progress in experimental research of hemostasis and thrombosis. New findings lead to reevaluation of the existing concepts and development of the novel computer models. We focus on the arterial thrombosis, venous thrombosis, thrombosis in microcirculation and the problems of fibrinolysis and thrombolysis. We also briefly discuss basic types of the existing mathematical models, their computational complexity, and principal issues in simulation of thrombus growth in arteries.

Mathematical modeling of near-infrared laser irradiation effects on cancer cells
Computer Research and Modeling, 2025, v. 17, no. 6, pp. 1205-1218In recent decades, the introduction of biophotonics and quantum electronics advance into medical practice led to the development of new diagnostic and therapeutic approaches for many diseases. In the field of oncology, photodynamic therapy (PDT) is successfully used today in the treatment of various types of cancer. Along with further improvement of PDT, the development of direct laser therapy is currently underway, in which the generation of singlet oxygen molecules ($^{1}$О$_2^{}$) in cancer cells occurs under NIR laser irradiation with a wavelength of $\lambda=1267$ nm without the need to introduce photosensitizers into the patient's body. For the purpose of a~theoretical investigation of the direct effect of NIR laser irradiation on cancer cells and the description of a~large set of experimental data, a mathematical model has been developed. The model includes the main cellular processes activated in cancer cells by NIR laser irradiation that determine the effectiveness of its cytotoxic effect on cancer cells. As a result of modeling, the rate of $^{1}$О$_2^{}$ generation under NIR laser irradiation was estimated, and the kinetics of active oxygen species (ROS) molecules was described. The ROS degradation due to the action of the antioxidant system of cell protection was taken into account in the model. It was shown that NIR laser irradiation induces lipid peroxidation that leads to cellular membrane damage and cell death through ferroptosis. As a result of modeling, it was established that a cascade of free-radical and enzymatic reactions of ROS transformation and accumulation leads to a prolonged response of cervical adenocarcinoma cells HeLa to the action of laser irradiation with $\lambda=1267$ nm, during which oxidative stress develops, causing cancer cell death through apoptosis and ferroptosis.

One-dimensional computational model of thermal state of the breast with an interstitial tumor
Computer Research and Modeling, 2026, v. 18, no. 1, pp. 169-184The paper presents a computational model of the thermal state of the breast with an interstitial tumor. The model is based on the modified Pennes biothermal equation and describes a five-layered biological area including skin, subcutaneous fat, glandular and muscular tissues, as well as a neoplasm zone. Convective heat exchange with the environment is taken into account at the outer boundary, and body temperature is maintained at the internal boundary. In addition, the fabric surface is exposed to exponentially attenuating effects of spatial heating, such a heating scheme is actually based on the Bouguer – Lambert – Baer law. Tissue thermal conductivity and blood perfusion are modeled by linear functions of temperature, reflecting physiological thermoregulation. The boundary-value problem for the partial differential equation has been solved numerically using an explicit-implicit finite difference scheme; the system of algebraic equations getting after an approximation of the mentioned boundary-value problem is solved by the Thomas procedure. Numerical experiments have shown that even a small tumor increases the local temperature of tissues by half a degree due to increased metabolism and delayed blood perfusion. This anomaly is clearly manifested in tumors larger than ten millimeters. It was found that the depth of occurrence critically affects the thermal response: when the tumor is located closer to the surface, the maximum temperature shifts to the skin, whereas at a deeper position, a thermal peak forms inside the glandular tissue. The effectiveness of hyperthermic exposure was assessed by the integral criterion of thermal necrosis based on the Arrhenius law. At a radiation intensity that creates a surface thermal load of about five kilowatts per square meter and an attenuation factor of one hundred, tumor destruction begins after two to three minutes of exposure, while the surrounding healthy tissues remain within safe temperatures. Reducing the attenuation coefficient leads to the opposite effect: heat spreads deeper, and the glandular tissue is damaged first, which limits the therapeutic window. Additionally, maps of the distribution of temperature, time to necrosis, and the depth of thermal damage were constructed depending on the irradiation power, diameter, and position of the tumor.

Numerical modeling of flows with flow swirling

Such flows are widely used in various industrial processes. Swirl flows can be accompanied by time-dependent effects, for example, precession of the vortex core. In turn, the large-scale fluctuations due to the precession of the vortex can cause damage of structures and reduce of equipment reliability. Thus, for engineering calculations approaches that sufficiently well described such flows are required. This paper presents the technique of swirl flows calculation, tested for CFD packages Fluent and SigmaFlow. A numerical simulation of several swirl flow test problems was carried out. Obtained results are compared with each other and with the experimental data.

Numerical modeling of ecologic situation of the Azov Sea with using schemes of increased order of accuracy on multiprocessor computer system

Citations: 31 (RSCI).The article covered results of three-dimensional modeling of ecologic situation of shallow water on the example of the Azov Sea with using schemes of increased order of accuracy on multiprocessor computer system of Southern Federal University. Discrete analogs of convective and diffusive transfer operators of the fourth order of accuracy in the case of partial occupancy of cells were constructed and studied. The developed scheme of the high (fourth) order of accuracy were used for solving problems of aquatic ecology and modeling spatial distribution of polluting nutrients, which caused growth of phytoplankton, many species of which are toxic and harmful. The use of schemes of the high order of accuracy are improved the quality of input data and decreased the error in solutions of model tasks of aquatic ecology. Numerical experiments were conducted for the problem of transportation of substances on the basis of the schemes of the second and fourth orders of accuracy. They’re showed that the accuracy was increased in 48.7 times for diffusion-convection problem. The mathematical algorithm was proposed and numerically implemented, which designed to restore the bottom topography of shallow water on the basis of hydrographic data (water depth at individual points or contour level). The map of bottom relief of the Azov Sea was generated with using this algorithm. It’s used to build fields of currents calculated on the basis of hydrodynamic model. The fields of water flow currents were used as input data of the aquatic ecology models. The library of double-layered iterative methods was developed for solving of nine-diagonal difference equations. It occurs in discretization of model tasks of challenges of pollutants concentration, plankton and fish on multiprocessor computer system. It improved the precision of the calculated data and gave the possibility to obtain operational forecasts of changes in ecologic situation of shallow water in short time intervals.

Computer simulation of temperature field of blast furnace’s air tuyere
Computer Research and Modeling, 2017, v. 9, no. 1, pp. 117-125Views (last year): 7.Study of work of heating equipment is an actual issue because it allows determining optimal regimes to reach highest efficiency. At that it is very helpful to use computer simulation to predict how different heating modes influence the effectiveness of the heating process and wear of heating equipment. Computer simulation provides results whose accuracy is proven by many studies and requires costs and time less than real experiments. In terms of present research, computer simulation of heating of air tuyere of blast furnace was realized with the help of FEM software. Background studies revealed possibility to simulate it as a flat, axisymmetric problem and DEFORM-2D software was used for simulation. Geometry, necessary for simulation, was designed with the help of SolidWorks, saved in .dxf format. Then it was exported to DEFORM-2D pre-processor and positioned. Preliminary and boundary conditions were set up. Several modes of operating regimes were under analysis. In order to demonstrate influence of eah of the modes and for better visualization point tracking option of the DEFORM-2D post-processor was applied. Influence of thermal insulation box plugged into blow channel, with and without air gap, and thermal coating on air tuyere’s temperature field was investigated. Simulation data demonstrated significant effect of thermal insulation box on air tuyere’s temperature field. Designed model allowed to simulate tuyere’s burnout as a result of interaction with liquid iron. Conducted researches have demonstrated DEFORM-2D effectiveness while using it for simulation of heat transfer and heating processes. DEFORM-2D is about to be used in further studies dedicated to more complex process connected with temperature field of blast furnace’s air tuyere.

Estimation of models parameters for time series with Markov switching regimes
Computer Research and Modeling, 2018, v. 10, no. 6, pp. 903-918Views (last year): 36.The paper considers the problem of estimating the parameters of time series described by regression models with Markov switching of two regimes at random instants of time with independent Gaussian noise. For the solution, we propose a variant of the EM algorithm based on the iterative procedure, during which an estimation of the regression parameters is performed for a given sequence of regime switching and an evaluation of the switching sequence for the given parameters of the regression models. In contrast to the well-known methods of estimating regression parameters in the models with Markov switching, which are based on the calculation of a posteriori probabilities of discrete states of the switching sequence, in the paper the estimates are calculated of the switching sequence, which are optimal by the criterion of the maximum of a posteriori probability. As a result, the proposed algorithm turns out to be simpler and requires less calculations. Computer modeling allows to reveal the factors influencing accuracy of estimation. Such factors include the number of observations, the number of unknown regression parameters, the degree of their difference in different modes of operation, and the signal-to-noise ratio which is associated with the coefficient of determination in regression models. The proposed algorithm is applied to the problem of estimating parameters in regression models for the rate of daily return of the RTS index, depending on the returns of the S&P 500 index and Gazprom shares for the period from 2013 to 2018. Comparison of the estimates of the parameters found using the proposed algorithm is carried out with the estimates that are formed using the EViews econometric package and with estimates of the ordinary least squares method without taking into account regimes switching. The account of regimes switching allows to receive more exact representation about structure of a statistical dependence of investigated variables. In switching models, the increase in the signal-to-noise ratio leads to the fact that the differences in the estimates produced by the proposed algorithm and using the EViews program are reduced.

Numerical method for finding Nash and Shtakelberg equilibria in river water quality control models

We study a system with two-level hierarchy: one environmental organization (supervisor) at the top level and a few industrial enterprises (agents) at the lower level. The main goal of the supervisor is to keep water pollution level below certain value, while enterprises pollute water, as a side effect of the manufacturing process. Supervisor achieves its goal by charging a penalty for enterprises. On the other hand, enterprises choose how much to purify their wastewater to maximize their income.The fee increases the budget of the supervisor. Moreover, effulent fees are charged for the quantity and/or quality of the discharged pollution. Unfortunately, in practice, such charges are ineffective due to the insufficient tax size. The article solves the problem of determining the optimal size of the charge for pollution discharge, which allows maintaining the quality of river water in the rear range.
We describe system members goals with target functionals, and describe water pollution level and enterprises state as system of ordinary differential equations. We consider the problem from both supervisor and enterprises sides. From agents’ point a normal-form game arises, where we search for Nash equilibrium and for the supervisor, we search for Stackelberg equilibrium. We propose numerical algorithms for finding both Nash and Stackelberg equilibrium. When we construct Nash equilibrium, we solve optimal control problem using Pontryagin’s maximum principle. We construct Hamilton’s function and solve corresponding system of partial differential equations with shooting method and finite difference method. Numerical calculations show that the low penalty for enterprises results in increasing pollution level, when relatively high penalty can result in enterprises bankruptcy. This leads to the problem of choosing optimal penalty, which requires considering problem from the supervisor point. In that case we use the method of qualitatively representative scenarios for supervisor and Pontryagin’s maximum principle for agents to find optimal control for the system. At last, we compute system consistency ratio and test algorithms for different data. The results show that a hierarchical control is required to provide system stability.

Simulation of the gas condensate reservoir depletion
Computer Research and Modeling, 2020, v. 12, no. 5, pp. 1081-1095One of problems in developing the gas condensate fields lies on the fact that the condensed hydrocarbons in the gas-bearing layer can get stuck in the pores of the formation and hence cannot be extracted. In this regard, research is underway to increase the recoverability of hydrocarbons in such fields. This research includes a wide range of studies on mathematical simulations of the passage of gas condensate mixtures through a porous medium under various conditions.
In the present work, within the classical approach based on the Darcy law and the law of continuity of flows, we formulate an initial-boundary value problem for a system of nonlinear differential equations that describes a depletion of a multicomponent gas-condensate mixture in porous reservoir. A computational scheme is developed on the basis of the finite-difference approximation and the fourth order Runge .Kutta method. The scheme can be used for simulations both in the spatially one-dimensional case, corresponding to the conditions of the laboratory experiment, and in the two-dimensional case, when it comes to modeling a flat gas-bearing formation with circular symmetry.
The computer implementation is based on the combination of C++ and Maple tools, using the MPI parallel programming technique to speed up the calculations. The calculations were performed on the HybriLIT cluster of the Multifunctional Information and Computing Complex of the Laboratory of Information Technologies of the Joint Institute for Nuclear Research.
Numerical results are compared with the experimental data on the pressure dependence of output of a ninecomponent hydrocarbon mixture obtained at a laboratory facility (VNIIGAZ, Ukhta). The calculations were performed for two types of porous filler in the laboratory model of the formation: terrigenous filler at 25 .„R and carbonate one at 60 .„R. It is shown that the approach developed ensures an agreement of the numerical results with experimental data. By fitting of numerical results to experimental data on the depletion of the laboratory reservoir, we obtained the values of the parameters that determine the inter-phase transition coefficient for the simulated system. Using the same parameters, a computer simulation of the depletion of a thin gas-bearing layer in the circular symmetry approximation was carried out.

On tire models accounting for both deformed state and coupled dry friction in a contact spot
Computer Research and Modeling, 2021, v. 13, no. 1, pp. 163-173A proposed approximate model of the rolling of a deforming wheel with a pneumatic tire allows one to account as well forces in tires as the effect of the dry friction on the stability of the rolling upon the shimmy phenomenon prognosis. The model os based on the theory of the dry friction with combined kinematics of relative motion of interacting bodies, i. e. under the condition of simultaneous rolling, sliding, and spinning with accounting for the real shape of a contact spot and contact pressure distribution. The resultant vector and couple of the forces generated by the contact interaction with dry friction are defined by integration over the contact area, whereas the static contact pressure under the conditions of vanishing velocity of sliding and angular velocity of spinning is computed after the finite-element solution for the statical contact of a pneumatic with a rigid road with accounting forreal internal structure and properties of a tire. The solid finite element model of a typical tire with longitudinal thread is used below as a background. Given constant boost pressure, vertical load and static friction factor 0.5 the numerical solution is constructed, as well as the appropriate solutions for lateral and torsional kinematic loading. It is shown that the contact interaction of a pneumatic tire and an absolutely rigid road could be represented without crucial loss of accuracy as two typical stages, the adhesion and the slip; the contact area shape remains nevertheless close to a circle. The approximate diagrams are constructed for both lateral force and friction torque; on the initial stage the diagrams are linear so that corresponds to the elastic deformation of a tire while on the second stage both force and torque values are constant and correspond to the dry friction force and torque. For the last stages the approximate formulae for the longitudinal and lateral friction force and the friction torque are constructed on the background of the theory of the dry friction with combined kinematics. The obtained model can be treated as a combination of the Keldysh model of elastic wheel with no slip and spin and the Klimov rigid wheel model interacting with a road by dry friction forces.
