    Numerical approach and parallel implementation for computer simulation of stacked long Josephson Junctions

    We consider a model of stacked long Josephson junctions (LJJ), which consists of alternating superconducting and dielectric layers. The model takes into account the inductive and capacitive coupling between the neighbor junctions. The model is described by a system of nonlinear partial differential equations with respect to the phase differences and the voltage of LJJ, with appropriate initial and boundary conditions. The numerical solution of this system of equations is based on the use of standard three-point finite-difference formulae for discrete approximations in the space coordinate, and the applying the four-step Runge-Kutta method for solving the Cauchy problem obtained. Designed parallel algorithm is implemented by means of the MPI technology (Message Passing Interface). In the paper, the mathematical formulation of the problem is given, numerical scheme and a method of calculation of the current-voltage characteristics of the LJJ system are described. Two variants of parallel implementation are presented. The influence of inductive and capacitive coupling between junctions on the structure of the current-voltage characteristics is demonstrated. The results of methodical calculations with various parameters of length and number of Josephson junctions in the LJJ stack depending on the number of parallel computing nodes, are presented. The calculations have been performed on multiprocessor clusters HybriLIT and CICC of Multi-Functional Information and Computing Complex (Laboratory of Information Technologies, Joint Institute for Nuclear Research, Dubna). The numerical results are discussed from the viewpoint of the effectiveness of presented approaches of the LJJ system numerical simulation in parallel. It has been shown that one of parallel algorithms provides the 9 times speedup of calculations.

    Solving traveling salesman problem via clustering and a new algorithm for merging tours

    Traditional methods for solving the traveling salesman problem are not effective for high-dimensional problems due to their high computational complexity. One of the most effective ways to solve this problem is the decomposition approach, which includes three main stages: clustering vertices, solving subproblems within each cluster and then merging the obtained solutions into a final solution. This article focuses on the third stage — merging cycles of solving subproblems — since this stage is not always given sufficient attention, which leads to less accurate final solutions of the problem. The paper proposes a new modified Sigal algorithm for merging cycles. To evaluate its effectiveness, it is compared with two algorithms for merging cycles — the method of connecting midpoints of edges and an algorithm based on closeness of cluster centroids. The dependence of quality of solving subproblems on algorithms used for merging cycles is investigated. Sigal’s modified algorithm performs pairwise clustering and minimizes total distance. The centroid method focuses on connecting clusters based on closeness of centroids, and an algorithm using mid-points estimates the distance between mid-points of edges. Two types of clustering — k-means and affinity propagation — were also considered. Numerical experiments were performed using the TSPLIB dataset with different numbers of cities and topologies to test effectiveness of proposed algorithm. The study analyzes errors caused by the order in which clusters were merged, the quality of solving subtasks and number of clusters. Experiments show that the modified Sigal algorithm has the smallest median final distance and the most stable results compared to other methods. Results indicate that the quality of the final solution obtained using the modified Sigal algorithm is more stable depending on the sequence of merging clusters. Improving the quality of solving subproblems usually results in linear improvement of the final solution, but the pooling algorithm rarely affects the degree of this improvement.

    Mathematical simulation of vortex motion in the astrophysical objects on the basis of the gas-dynamic model

    The application of a conservative numerical method of fluxes is examined for studying the vortex structures in the massive, fast-turned compact astrophysical objects, which are in self-gravity conditions. The simulation is accomplished for the objects with different mass and rotational speed. The pictures of the vortex structure of objects are visualized. In the calculations the gas-dynamic model is used, in which gas is accepted perfected and nonviscous. Numerical procedure is based on the finite-difference approximation of the conservation laws of the additive characteristics of medium for the finite volume. The “upwind” approximations of the densities of distribution of mass, components of momentum and total energy are applied. For the simulation of the objects, which possess fast-spin motion, the control of conservation for the component of moment of momentun is carried out during calculation. Evolutionary calculation is carried out on the basis of the parallel algorithms, realized on the computer complex of cluster architecture. Algorithms are based on the standardized system of message transfer Message Passing Interface (MPI). The blocking procedures of exchange and non-blocking procedures of exchange with control of the completion of operation are used. The parallelization on the space in two or three directions is carried out depending on the size of integration area and parameters of computational grid. For each subarea the parallelization based on the physical factors is carried out also: the calculations of gas dynamics part and gravitational forces are realized on the different processors, that allows to raise the efficiency of algorithms. The real possibility of the direct calculation of gravitational forces by means of the summation of interaction between all finite volumes in the integration area is shown. For the finite volume methods this approach seems to more consecutive than the solution of Poisson’s equation for the gravitational potential. Numerical calculations were carried out on the computer complex of cluster architecture with the peak productivity 523 TFlops. In the calculations up to thousand processors was used.

    Computation of a shock wave structure in a gas mixture based on the Boltzmann equation with accuracy control

    In this paper, the structure of a shock wave in a binary gas mixture is studied on the basis of direct solution of the Boltzmann kinetic equation. The conservative projection method is used to evaluate the collision integral in the kinetic equation. The applied evaluation formulas and numerical methods are described in detail. The model of hard spheres is used as an interaction potential of molecules. Numerical simulation is performed using the developed simulation environment software, which makes it possible to study both steady and non-steady flows of gas mixtures in various flow regimes and for an arbitrary geometry of the problem. Modeling is performed on a cluster architecture. Due to the use of code parallelization technologies, a significant acceleration of computations is achieved. With a fixed accuracy controlled by the simulation parameters, the distributions of macroscopic characteristics of the mixture components through the shock wave front were obtained. Computations were conducted for various ratios of molecular masses and Mach numbers. The total accuracy of at least 1% for the local values of molecular density and temperature and 3% for the shock front width was achieved. The obtained results were compared with existing computation data. The results presented in this paper are of theoretical significance, and can serve as a test computation, since they are obtained using the exact Boltzmann equation.

    Combination of different simulation techniques in the complex model of photosynthetic membrane

    Complex geometric organization of subcellular structures such as photosynthetic or mitochondrial membranes determines mechanism of electron and proton transfer processes. We propose new approach in modeling processes, where geometric shape of membranes is accurately taken into account. Different stages of charge transfer process are simulated using different approaches, which are integrated into a combined model. We implemented this model as software which utilizes parallel computations on high-performance clusters and GPUs for better performance.

    Mathematical modeling of hydrodynamics problems of the Azov Sea on a multiprocessor computer system

    The article is devoted to modeling the shallow water hydrodynamic processes using the example of the Azov Sea. The article presents a mathematical model of the hydrodynamics of a shallow water body, which allows one to calculate three-dimensional fields of the velocity vector of movement of the aquatic environment. Application of regularizers according to B.N.Chetverushkin in the continuity equation led to a change in the method of calculating the pressure field, based on solving the wave equation. A discrete finite-difference scheme has been constructed for calculating pressure in an area whose linear vertical dimensions are significantly smaller than those in horizontal coordinate directions, which is typical for the geometry of shallow water bodies. The method and algorithm for solving grid equations with a tridiagonal preconditioner are described. The proposed method is used to solve grid equations that arise when calculating pressure for the three-dimensional problem of hydrodynamics of the Azov Sea. It is shown that the proposed method converges faster than the modified alternating triangular method. A parallel implementation of the proposed method for solving grid equations is presented and theoretical and practical estimates of the acceleration of the algorithm are carried out taking into account the latency time of the computing system. The results of computational experiments for solving problems of hydrodynamics of the Sea of Azov using the hybrid MPI + OpenMP technology are presented. The developed models and algorithms were used to reconstruct the environmental disaster that occurred in the Sea of Azov in 2001 and to solve the problem of the movement of the aquatic environment in estuary areas. Numerical experiments were carried out on the K-60 hybrid computing cluster of the Keldysh Institute of Applied Mathematics of Russian Academy of Sciences.

    Modeling of gas mixture separation in a multistage micropump based on the solution of the Boltzmann equation

    The paper simulates a mixture of gases in a multi-stage micro-pump and evaluates its effectiveness at separating the components of the mixture. A device in the form of a long channel with a series of transverse plates is considered. A temperature difference between the sides of the plates induces a radiometric gas flow within the device, and the differences in masses of the gases lead to differences in flow velocities and to the separation of the mixture. Modeling is based on the numerical solution of the Boltzmann kinetic equation, for which a splitting scheme is used, i. e., the advection equation and the relaxation problem are solved separately in alternation. The calculation of the collision integral is performed using the conservative projection method. This method ensures the strict fulfillment of the laws of conservation of mass, momentum, and energy, as well as the important asymptotic property of the equality of the integral of the Maxwell function to zero. Explicit first-order and second-order TVD-schemes are used to solve the advection equation. The calculations were performed for a neon-argon mixture using a model of solid spheres with real molecular diameters and masses. Software has been developed to allow calculations on personal computers and cluster systems. The use of parallelization leads to faster computation and constant time per iteration for devices of different sizes, enabling the modeling of large particle systems. It was found that the value of mixture separation, i. e. the ratio of densities at the ends of the device linearly depends on the number of cascades in the device, which makes it possible to estimate separation for multicascade systems, computer modeling of which is impossible. Flows and distributions of gas inside the device during its operation were analyzed. It was demonstrated that devices of this kind with a sufficiently large number of plates are suitable for the separation of gas mixtures, given that they have no moving parts and are quite simple in manufacture and less subject to wear.

    Tasks and algorithms for optimal clustering of multidimensional objects by a variety of heterogeneous indicators and their applications in medicine

    The work is devoted to the description of the author’s formal statements of the clustering problem for a given number of clusters, algorithms for their solution, as well as the results of using this toolkit in medicine.

    The solution of the formulated problems by exact algorithms of implementations of even relatively low dimensions before proving optimality is impossible in a finite time due to their belonging to the NP class.

    In this regard, we have proposed a hybrid algorithm that combines the advantages of precise methods based on clustering in paired distances at the initial stage with the speed of methods for solving simplified problems of splitting by cluster centers at the final stage. In the development of this direction, a sequential hybrid clustering algorithm using random search in the paradigm of swarm intelligence has been developed. The article describes it and presents the results of calculations of applied clustering problems.

    To determine the effectiveness of the developed tools for optimal clustering of multidimensional objects according to a variety of heterogeneous indicators, a number of computational experiments were performed using data sets including socio-demographic, clinical anamnestic, electroencephalographic and psychometric data on the cognitive status of patients of the cardiology clinic. An experimental proof of the effectiveness of using local search algorithms in the paradigm of swarm intelligence within the framework of a hybrid algorithm for solving optimal clustering problems has been obtained.

    The results of the calculations indicate the actual resolution of the main problem of using the discrete optimization apparatus — limiting the available dimensions of task implementations. We have shown that this problem is eliminated while maintaining an acceptable proximity of the clustering results to the optimal ones. The applied significance of the obtained clustering results is also due to the fact that the developed optimal clustering toolkit is supplemented by an assessment of the stability of the formed clusters, which allows for known factors (the presence of stenosis or older age) to additionally identify those patients whose cognitive resources are insufficient to overcome the influence of surgical anesthesia, as a result of which there is a unidirectional effect of postoperative deterioration of complex visual-motor reaction, attention and memory. This effect indicates the possibility of differentiating the classification of patients using the proposed tools.

    The effect of nonlinear supratransmission in discrete structures: a review

    This paper provides an overview of studies on nonlinear supratransmission and related phenomena. This effect consists in the transfer of energy at frequencies not supported by the systems under consideration. The supratransmission does not depend on the integrability of the system, it is resistant to damping and various classes of boundary conditions. In addition, a nonlinear discrete medium, under certain general conditions imposed on the structure, can create instability due to external periodic influence. This instability is the generative process underlying the nonlinear supratransmission. This is possible when the system supports nonlinear modes of various nature, in particular, discrete breathers. Then the energy penetrates into the system as soon as the amplitude of the external harmonic excitation exceeds the maximum amplitude of the static breather of the same frequency.

    The effect of nonlinear supratransmission is an important property of many discrete structures. A necessary condition for its existence is the discreteness and nonlinearity of the medium. Its manifestation in systems of various nature speaks of its fundamentality and significance. This review considers the main works that touch upon the issue of nonlinear supratransmission in various systems, mainly model ones.

    Many teams of authors are studying this effect. First of all, these are models described by discrete equations, including sin-Gordon and the discrete Schr¨odinger equation. At the same time, the effect is not exclusively model and manifests itself in full-scale experiments in electrical circuits, in nonlinear chains of oscillators, as well as in metastable modular metastructures. There is a gradual complication of models, which leads to a deeper understanding of the phenomenon of supratransmission, and the transition to disordered structures and those with elements of chaos structures allows us to talk about a more subtle manifestation of this effect. Numerical asymptotic approaches make it possible to study nonlinear supratransmission in complex nonintegrable systems. The complication of all kinds of oscillators, both physical and electrical, is relevant for various real devices based on such systems, in particular, in the field of nano-objects and energy transport in them through the considered effect. Such systems include molecular and crystalline clusters and nanodevices. In the conclusion of the paper, the main trends in the research of nonlinear supratransmission are given.

    Superscale simulation of the magnetic states and reconstruction of the ordering types for nanodots arrays

    We consider two possible computational methods of the interpretation of experimental data obtained by means of the magnetic force microscopy. These methods of macrospin distribution simulation and reconstruction can be used for research of magnetization reversal processes of nanodots in ordered 2D arrays of nanodots. New approaches to the development of high-performance superscale algorithms for parallel executing on a supercomputer clusters for solving direct and inverse task of the modeling of magnetic states, types of ordering, reversal processes of nanosystems with a collective behavior are proposed. The simulation results are consistent with experimental results.
