    Analysis of Brownian and molecular dynamics trajectories of to reveal the mechanisms of protein-protein interactions

    The paper proposes a set of fairly simple analysis algorithms that can be used to analyze a wide range of protein-protein interactions. In this work, we jointly use the methods of Brownian and molecular dynamics to describe the process of formation of a complex of plastocyanin and cytochrome f proteins in higher plants. In the diffusion-collision complex, two clusters of structures were revealed, the transition between which is possible with the preservation of the position of the center of mass of the molecules and is accompanied only by a rotation of plastocyanin by 134 degrees. The first and second clusters of structures of collisional complexes differ in that in the first cluster with a positively charged region near the small domain of cytochrome f, only the “lower” plastocyanin region contacts, while in the second cluster, both negatively charged regions. The “upper” negatively charged region of plastocyanin in the first cluster is in contact with the amino acid residue of lysine K122. When the final complex is formed, the plastocyanin molecule rotates by 69 degrees around an axis passing through both areas of electrostatic contact. With this rotation, water is displaced from the regions located near the cofactors of the molecules and formed by hydrophobic amino acid residues. This leads to the appearance of hydrophobic contacts, a decrease in the distance between the cofactors to a distance of less than 1.5 nm, and further stabilization of the complex in a position suitable for electron transfer. Characteristics such as contact matrices, rotation axes during the transition between states, and graphs of changes in the number of contacts during the modeling process make it possible to determine the key amino acid residues involved in the formation of the complex and to reveal the physicochemical mechanisms underlying this process.

    Mathematical consensus model of loyal experts based on regular Markov chains

    The theoretical study of consensus makes it possible to analyze the various situations that social groups that make decisions in this way have to face in real life, abstracting from the specific characteristics of the groups. It is relevant for practice to study the dynamics of a social group consisting of loyal experts who, in the process of seeking consensus, yield to each other. In this case, psychological “traps” such as false consensus or groupthink are possible, which can sometimes lead to managerial decisions with dire consequences.

    The article builds a mathematical consensus model for a group of loyal experts based on modeling using regular Markov chains. Analysis of the model showed that with an increase in the loyalty (decrease in authoritarianism) of group members, the time to reach consensus increases exponentially (the number of agreements increases), which is apparently due to the lack of desire among experts to take part of the responsibility for the decision being made. An increase in the size of such a group leads (ceteris paribus):

    – to reduce the number of approvals to consensus in the conditions of striving for absolute loyalty of members, i. e. each additional loyal member adds less and less “strength” to the group;

    – to a logarithmic increase in the number of approvals in the context of an increase in the average authoritarianism of members. It is shown that in a small group (two people), the time for reaching consensus can increase by more than 10 times compared to a group of 5 or more members), in the group there is a transfer of responsibility for making decisions.

    It is proved that in the case of a group of two absolutely loyal members, consensus is unattainable.

    A reasonable conclusion is made that consensus in a group of loyal experts is a special (special) case of consensus, since the dependence of the time until consensus is reached on the authoritarianism of experts and their number in the group is described by different curves than in the case of a regular group of experts.

    Molecular dynamics of tubulin protofilaments and the effect of taxol on their bending deformation

    Despite the widespread use of cancer chemotherapy drugs, the molecular mechanisms of action of many of them remain unclear. Some of these drugs, such as taxol, are known to affect the dynamics of microtubule assembly and stop the process of cell division in prophase-prometaphase. Recently, new spatial structures of microtubules and individual tubulin oligomers have emerged associated with various regulatory proteins and cancer chemotherapy drugs. However, knowledge of the spatial structure in itself does not provide information about the mechanism of action of drugs.

    In this work, we applied the molecular dynamics method to study the behavior of taxol-bound tubulin oligomers and used our previously developed method for analyzing the conformation of tubulin protofilaments, based on the calculation of modified Euler angles. Recent structures of microtubule fragments have demonstrated that tubulin protofilaments bend not in the radial direction, as many researchers assume, but at an angle of approximately 45◦ from the radial direction. However, in the presence of taxol, the bending direction shifts closer to the radial direction. There was no significant difference between the mean bending and torsion angles of the studied tubulin structures when bound to the various natural regulatory ligands, guanosine triphosphate and guanosine diphosphate. The intra-dimer bending angle was found to be greater than the interdimer bending angle in all analyzed trajectories. This indicates that the bulk of the deformation energy is stored within the dimeric tubulin subunits and not between them. Analysis of the structures of the latest generation of tubulins indicated that the presence of taxol in the tubulin beta subunit pocket allosterically reduces the torsional rigidity of the tubulin oligomer, which could explain the underlying mechanism of taxol’s effect on microtubule dynamics. Indeed, a decrease in torsional rigidity makes it possible to maintain lateral connections between protofilaments, and therefore should lead to the stabilization of microtubules, which is what is observed in experiments. The results of the work shed light on the phenomenon of dynamic instability of microtubules and allow to come closer to understanding the molecular mechanisms of cell division.

    Discrete network dynamic system for modeling the spread of panic in groups of people

    The paper addresses the problem of modeling the formation and propagation of panic states in social groups with relatively stable structures of interpersonal interactions. Panic is interpreted as a nonlinear process of emotional contagion arising from the interaction between individual psychological characteristics and collective effects within a social environment. In contrast to models focused on the spatial dynamics of moving crowds, the proposed approach concentrates on quasi-stationary interaction networks that reflect informational and emotional contacts among individuals.

    The developed discrete network dynamical system integrates individual temperament parameters (sanguine, choleric, phlegmatic, melancholic), the structure of social connections, and nonlinear mechanisms of collective behavior. The individual dynamics of panic are described using an S-shaped growth function, which ensures boundedness of the emotional arousal level and captures the stages of its formation and saturation. Social influence is modeled on a graph of interpersonal interactions (an Erdos –Renyi random network) through local contacts between individuals.

    Additionally, the model incorporates the effects of collective contagion and avalanche-like amplification driven by the average panic level in the group, as well as a baseline stress factor depending on group size. Numerical simulation is implemented in a discrete iterative form, allowing for the analysis of both individual and group panic trajectories. A quantitative indicator of the panic propagation rate is introduced, defined by the time required for the group to reach a state close to full panic.

    A comparative analysis of heterogeneous and homogeneous groups is conducted, demonstrating that group heterogeneity significantly accelerates panic propagation due to inter-temperament interactions: highly excitable individuals act as initiators of emotional contagion, while more stable individuals partially dampen its dynamics. The evaluation of the model quality using the coefficient of determination shows a high degree of consistency within the simulation data.

    The practical significance of the work lies in the potential application of the model for analyzing the resilience of social groups to panic states, assessing risks at mass events, and developing intelligent systems for monitoring collective behavior. Future research directions include extending the model to account for directed and dynamic networks, as well as its calibration based on empirical data.

    Models of soil organic matter dynamics: problems and perspectives

    Soil as a complex multifunctional open system is one of the most difficult object for modeling. In spite of serious achievements in the soil system modeling, existed models do not reflect all aspects and processes of soil organic matter mineralization and humification. The problems and “hot spots” in the modeling of the dynamics of soil organic matter and biophylous elements were identified on a base of creation and wide implementation of ROMUL and EFIMOD models. The following aspects are discussed: further theoretical background; improving the structure of models; preparation and uncertainty of the initial data; inclusion of all soil biota (microorganisms, micro- and meso-fauna) as factors of humification; impact of soil mineralogy on C and N dynamics; hydro-thermal regime and organic matter distribution in whole soil profile; vertical and horizontal migration of soil organic matter. An effective feedback from modellers to experimentalists is necessary to solve the listed problems.

    Dynamics regimes of population with non-overlapping generations taking into account genetic and stage structures

    This paper studies a model of a population with non-overlapping generations and density-dependent regulation of birth rate. The population breeds seasonally, and its reproductive potential is determined genetically. The model proposed combines an ecological dynamic model of a limited population with non-overlapping generations and microevolutionary model of its genetic structure dynamics for the case when adaptive trait of birth rate controlled by a single diallelic autosomal locus with allelomorphs A and a. The study showed the genetic composition of the population, namely, will it be polymorphic or monomorphic, is mainly determined by the values of the reproductive potentials of heterozygote and homozygotes. Moreover, the average reproductive potential of mature individuals and intensity of self-regulation processes determine population dynamics. In particularly, increasing the average value of the reproductive potential leads to destabilization of the dynamics of age group sizes. The intensity of self-regulation processes determines the nature of emerging oscillations, since scenario of stability loss of fixed points depends on the values of this parameter. It is shown that patterns of occurrence and evolution of cyclic dynamics regimes are mainly determined by the features of life cycle of individuals in population. The life cycle leading to existence of non-overlapping generation gives isolated subpopulations in different years, which results in the possibility of independent microevolution of these subpopulations and, as a result, the complex dynamics emergence of both stage structure and genetic one. Fixing various adaptive mutations will gradually lead to genetic (and possibly morphological) differentiation and to differences in the average reproductive potentials of subpopulations that give different values of equilibrium subpopulation sizes. Further evolutionary growth of reproductive potentials of limited subpopulations leads to their number fluctuations which can differ in both amplitude and phase.

    Reduced mathematical model of blood coagulation taking into account thrombin activity switching as a basis for estimation of hemodynamic effects and its implementation in FlowVision package

    The possibility of numerical 3D simulation of thrombi formation is considered.

    The developed up to now detailed mathematical models describing formation of thrombi and clots include a great number of equations. Being implemented in a CFD code, the detailed mathematical models require essential computer resources for simulation of the thrombi growth in a blood flow. A reasonable alternative way is using reduced mathematical models. Two models based on the reduced mathematical model for the thrombin generation are described in the given paper.

    The first model describes growth of a thrombus in a great vessel (artery). The artery flows are essentially unsteady. They are characterized by pulse waves. The blood velocity here is high compared to that in the vein tree. The reduced model for the thrombin generation and the thrombus growth in an artery is relatively simple. The processes accompanying the thrombin generation in arteries are well described by the zero-order approximation.

    A vein flow is characterized lower velocity value, lower gradients, and lower shear stresses. In order to simulate the thrombin generation in veins, a more complex system of equations has to be solved. The model must allow for all the non-linear terms in the right-hand sides of the equations.

    The simulation is carried out in the industrial software FlowVision.

    The performed numerical investigations have shown the suitability of the reduced models for simulation of thrombin generation and thrombus growth. The calculations demonstrate formation of the recirculation zone behind a thrombus. The concentration of thrombin and the mass fraction of activated platelets are maximum here. Formation of such a zone causes slow growth of the thrombus downstream. At the upwind part of the thrombus, the concentration of activated platelets is low, and the upstream thrombus growth is negligible.

    When the blood flow variation during a hart cycle is taken into account, the thrombus growth proceeds substantially slower compared to the results obtained under the assumption of constant (averaged over a hard cycle) conditions. Thrombin and activated platelets produced during diastole are quickly carried away by the blood flow during systole. Account of non-Newtonian rheology of blood noticeably affects the results.

    Water consumption control model for regions with low water availability

    This paper considers the problem of water consumption in the regions of Russia with low water availability. We provide a review of the existing methods to control quality and quantity of water resources at different scales — from households to worldwide. The paper itself considers regions with low “water availability” parameter which is amount of water per person per year. Special attention is paid to the regions, where this parameter is low because of natural features of the region, not because of high population. In such regions many resources are spend on water processing infrastructure to store water and transport water from other regions. In such regions the main water consumers are industry and agriculture.

    We propose dynamic two-level hierarchical model which matches water consumption of a region with its gross regional product. On the top level there is a regional administration (supervisor) and on the lower level there are region enterprises (agents). The supervisor sets fees for water consumption. We study the model with Pontryagin’s maximum principle and provide agents’s optimal control in analytical form. For the supervisor’s control we provide numerical algorithm. The model has six free coefficients, which can be chosen so the model represents a particular region. We use data from Russia Federal State Statistics Service for identification process of a model. For numerical analysis we use trust region reflective algorithms. We provide calculations for a few regions with low water availability. It is shown that it is possible to reduce water consumption of a region more than by 20% while gross regional product drop is less than 10%.

    Phase transition from α-helices to β-sheets in supercoils of fibrillar proteins

    The transition from α-helices to β-strands under external mechanical force in fibrin molecule containing coiled-coils is studied and free energy landscape is resolved. The detailed theoretical modeling of each stage of coiled-coils fragment pulling process was performed. The plots of force (F) as a function of molecule expansion (X) for two symmetrical fibrin coiled-coils (each ∼17 nm in length) show three distinct modes of mechanical behaviour: (1) linear (elastic) mode when coiled-coils behave like entropic springs (F<100−125 pN and X<7−8 nm), (2) viscous (plastic) mode when molecule resistance force does not increase with increase in elongation length (F≈150 pN and X≈10−35 nm) and (3) nonlinear mode (F>175−200 pN and X>40−50 nm). In linear mode the coiled-coils unwind at 2π radian angle, but no structural transition occurs. Viscous mode is characterized by the phase transition from the triple α-spirals to three-stranded parallel β-sheet. The critical tension of α-helices is 0.25 nm per turn, and the characteristic energy change is equal to 4.9 kcal/mol. Changes in internal energy Δu, entropy Δs and force capacity cf per one helical turn for phase transition were also computed. The observed dynamic behavior of α-helices and phase transition from α-helices to β-sheets under tension might represent a universal mechanism of regulation of fibrillar protein structures subject to mechanical stresses due to biological forces.

    Interval analysis of vegetation cover dynamics

    In the development of the previously obtained result on modeling the dynamics of vegetation cover, due to variations in the temperature background, a new scheme for the interval analysis of the dynamics of floristic images of formations is presented in the case when the parameter of the response rate of the model of the dynamics of each counting plant species is set by the interval of scatter of its possible values. The detailed description of the functional parameters of macromodels of biodiversity, desired in fundamental research, taking into account the essential reasons for the observed evolutionary processes, may turn out to be a problematic task. The use of more reliable interval estimates of the variability of functional parameters “bypasses” the problem of uncertainty in the primary assessment of the evolution of the phyto-resource potential of the developed controlled territories. The solutions obtained preserve not only a qualitative picture of the dynamics of species diversity, but also give a rigorous, within the framework of the initial assumptions, a quantitative assessment of the degree of presence of each plant species. The practical significance of two-sided estimation schemes based on the construction of equations for the upper and lower boundaries of the trajectories of the scatter of solutions depends on the conditions and measure of proportional correspondence of the intervals of scatter of the initial parameters with the intervals of scatter of solutions. For dynamic systems, the desired proportionality is not always ensured. The given examples demonstrate the acceptable accuracy of interval estimation of evolutionary processes. It is important to note that the constructions of the estimating equations generate vanishing intervals of scatter of solutions for quasi-constant temperature perturbations of the system. In other words, the trajectories of stationary temperature states of the vegetation cover are not roughened by the proposed interval estimation scheme. The rigor of the result of interval estimation of the species composition of the vegetation cover of formations can become a determining factor when choosing a method in the problems of analyzing the dynamics of species diversity and the plant potential of territorial systems of resource-ecological monitoring. The possibilities of the proposed approach are illustrated by geoinformation images of the computational analysis of the dynamics of the vegetation cover of the Yamal Peninsula and by the graphs of the retro-perspective analysis of the floristic variability of the formations of the landscapelithological group “Upper” based on the data of the summer temperature background of the Salehard weather station from 2010 to 1935. The developed indicators of floristic variability and the given graphs characterize the dynamics of species diversity, both on average and individually in the form of intervals of possible states for each species of plant.
