Identification of inhomogeneous matter by pulsed multienergy tomography methods
    Computer Research and Modeling, 2025, v. 17, no. 4, pp. 621-639

The article considers the mathematical aspects of the problem of identifying a multicomponent scattering medium based on pulsed multienergy X-ray irradiation data. X-ray diagnostics problems are of considerable interest from both theoretical and practical points of view, and radiographic methods are indispensable in non-destructive testing of products.

Within the framework of a mathematical model based on a non-stationary integro-differential equation of radiation transfer, the inverse problem of finding the attenuation coefficient for radiation known at the boundary of the region and the problem of identifying a substance based on the found values of the attenuation coefficient on a discrete set of irradiation energies of the medium are formulated.

A preliminary processing of a wide list of substances of interest in computed tomography was carried out to determine the possibility of their identification by an approximately specified radiation attenuation coefficient characterizing the medium. When analyzing the degree of proximity of substances in a certain norm, it was found that the set of all possible substances potentially contained in the medium is divided into a finite number of non-intersecting clusters. For a sufficiently short duration of the probing signal, the scattering component of the radiation leaving the medium is asymptotically small. This circumstance allows us to reduce the inverse problem for the radiation transfer equation to the problem of inverting the Radon transform from the attenuation coefficient. The possibility of unambiguous or partial identification of a substance by varying the duration of the probing pulse and the number of energy levels of irradiation of the medium is analyzed using numerical modeling methods on a specially developed digital phantom.

Simulation of interprocessor interactions for MPI-applications in the cloud infrastructure
    Computer Research and Modeling, 2017, v. 9, no. 6, pp. 955-963

А new cloud center of parallel computing is to be created in the Laboratory of Information Technologies (LIT) of the Joint Institute for Nuclear Research JINR) what is expected to improve significantly the efficiency of numerical calculations and expedite the receipt of new physically meaningful results due to the more rational use of computing resources. To optimize a scheme of parallel computations at a cloud environment it is necessary to test this scheme for various combinations of equipment parameters (processor speed and numbers, throughput оf а communication network etc). As a test problem, the parallel MPI algorithm for calculations of the long Josephson junctions (LDJ) is chosen. Problems of evaluating the impact of abovementioned factors of computing mean on the computing speed of the test problem are solved by simulation with the simulation program SyMSim developed in LIT.

The simulation of the LDJ calculations in the cloud environment enable users without a series of test to find the optimal number of CPUs with a certain type of network run the calculations in a real computer environment. This can save significant computational time in countable resources. The main parameters of the model were obtained from the results of the computational experiment conducted on a special cloud-based testbed. Computational experiments showed that the pure computation time decreases in inverse proportion to the number of processors, but depends significantly on network bandwidth. Comparison of results obtained empirically with the results of simulation showed that the simulation model correctly simulates the parallel calculations performed using the MPI-technology. Besides it confirms our recommendation: for fast calculations of this type it is needed to increase both, — the number of CPUs and the network throughput at the same time. The simulation results allow also to invent an empirical analytical formula expressing the dependence of calculation time by the number of processors for a fixed system configuration. The obtained formula can be applied to other similar studies, but requires additional tests to determine the values of variables.

Detecting large fractures in geological media using convolutional neural networks
    Computer Research and Modeling, 2025, v. 17, no. 5, pp. 889-901

This paper considers the inverse problem of seismic exploration — determining the structure of the media based on the recorded wave response from it. Large cracks are considered as target objects, whose size and position are to be determined.

he direct problem is solved using the grid-characteristic method. The method allows using physically based algorithms for calculating outer boundaries of the region and contact boundaries inside the region. The crack is assumed to be thin, a special condition on the crack borders is used to describe the crack.

The inverse problem is solved using convolutional neural networks. The input data of the neural network are seismograms interpreted as images. The output data are masks describing the medium on a structured grid. Each element of such a grid belongs to one of two classes — either an element of a continuous geological massif, or an element through which a crack passes. This approach allows us to consider a medium with an unknown number of cracks.

The neural network is trained using only samples with one crack. The final testing of the trained network is performed using additional samples with several cracks. These samples are not involved in the training process. The purpose of testing under such conditions is to verify that the trained network has sufficient generality, recognizes signs of a crack in the signal, and does not suffer from overtraining on samples with a single crack in the media.

The paper shows that a convolutional network trained on samples with a single crack can be used to process data with multiple cracks. The networks detects fairly small cracks at great depths if they are sufficiently spatially separated from each other. In this case their wave responses are clearly distinguishable on the seismogram and can be interpreted by the neural network. If the cracks are close to each other, artifacts and interpretation errors may occur. This is due to the fact that on the seismogram the wave responses of close cracks merge. This cause the network to interpret several cracks located nearby as one. It should be noted that a similar error would most likely be made by a human during manual interpretation of the data. The paper provides examples of some such artifacts, distortions and recognition errors.

Languages in China provinces: quantitative estimation with incomplete data
    Computer Research and Modeling, 2016, v. 8, no. 4, pp. 707-716

This paper formulates and solves a practical problem of data recovery regarding the distribution of languages on regional level in context of China. The necessity of this recovery is related to the problem of the determination of the linguistic diversity indices, which, in turn, are used to analyze empirically and to predict sources of social and economic development as well as to indicate potential conflicts at regional level. We use Ethnologue database and China census as the initial data sources. For every language spoken in China, the data contains (a) an estimate of China residents who claim this language to be their mother tongue, and (b) indicators of the presence of such residents in China provinces. For each pair language/province, we aim to estimate the number of the province inhabitants that claim the language to be their mother tongue. This base problem is reduced to solving an undetermined system of algebraic equations. Given additional restriction that Ethnologue database introduces data collected at different time moments because of gaps in Ethnologue language surveys and accompanying data collection expenses, we relate those data to a single time moment, that turns the initial task to an ’ill-posed’ system of algebraic equations with imprecisely determined right hand side. Therefore, we are looking for an approximate solution characterized by a minimal discrepancy of the system. Since some languages are much less distributed than the others, we minimize the weighted discrepancy, introducing weights that are inverse to the right hand side elements of the equations. This definition of discrepancy allows to recover the required variables. More than 92% of the recovered variables are robust to probabilistic modelling procedure for potential errors in initial data.

Mathematical and numerical modeling of a drop-shaped microcavity laser
    Computer Research and Modeling, 2019, v. 11, no. 6, pp. 1083-1090

This paper studies electromagnetic fields, frequencies of lasing, and emission thresholds of a drop-shaped microcavity laser. From the mathematical point of view, the original problem is a nonstandard two-parametric eigenvalue problem for the Helmholtz equation on the whole plane. The desired positive parameters are the lasing frequency and the threshold gain, the corresponding eigenfunctions are the amplitudes of the lasing modes. This problem is usually referred to as the lasing eigenvalue problem. In this study, spectral characteristics are calculated numerically, by solving the lasing eigenvalue problem on the basis of the set of Muller boundary integral equations, which is approximated by the Nystr¨om method. The Muller equations have weakly singular kernels, hence the corresponding operator is Fredholm with zero index. The Nyström method is a special modification of the polynomial quadrature method for boundary integral equations with weakly singular kernels. This algorithm is accurate for functions that are well approximated by trigonometric polynomials, for example, for eigenmodes of resonators with smooth boundaries. This approach leads to a characteristic equation for mode frequencies and lasing thresholds. It is a nonlinear algebraic eigenvalue problem, which is solved numerically by the residual inverse iteration method. In this paper, this technique is extended to the numerical modeling of microcavity lasers having a more complicated form. In contrast to the microcavity lasers with smooth contours, which were previously investigated by the Nyström method, the drop has a corner. We propose a special modification of the Nyström method for contours with corners, which takes also the symmetry of the resonator into account. The results of numerical experiments presented in the paper demonstrate the practical effectiveness of the proposed algorithm.

  6. The paper develops a new mathematical method of the joint signal and noise calculation at the Rice statistical distribution based on combing the maximum likelihood method and the method of moments. The calculation of the sough-for values of signal and noise is implemented by processing the sampled measurements of the analyzed Rician signal’s amplitude. The explicit equations’ system has been obtained for required signal and noise parameters and the results of its numerical solution are provided confirming the efficiency of the proposed technique. It has been shown that solving the two-parameter task by means of the proposed technique does not lead to the increase of the volume of demanded calculative resources if compared with solving the task in one-parameter approximation. An analytical solution of the task has been obtained for the particular case of small value of the signal-to-noise ratio. The paper presents the investigation of the dependence of the sought for parameters estimation accuracy and dispersion on the quantity of measurements in experimental sample. According to the results of numerical experiments, the dispersion values of the estimated sought-for signal and noise parameters calculated by means of the proposed technique change in inverse proportion to the quantity of measurements in a sample. There has been implemented a comparison of the accuracy of the soughtfor Rician parameters’ estimation by means of the proposed technique and by earlier developed version of the method of moments. The problem having been considered in the paper is meaningful for the purposes of Rician data processing, in particular, at the systems of magnetic-resonance visualization, in devices of ultrasonic visualization, at optical signals’ analysis in range-measuring systems, at radar signals’ analysis, as well as at solving many other scientific and applied tasks that are adequately described by the Rice statistical model.

Ensemble building and statistical mechanics methods for MHC-peptide binding prediction
    Computer Research and Modeling, 2020, v. 12, no. 6, pp. 1383-1395

The proteins of the Major Histocompatibility Complex (MHC) play a key role in the functioning of the adaptive immune system, and the identification of peptides that bind to them is an important step in the development of vaccines and understanding the mechanisms of autoimmune diseases. Today, there are a number of methods for predicting the binding of a particular MHC allele to a peptide. One of the best such methods is NetMHCpan-4.0, which is based on an ensemble of artificial neural networks. This paper presents a methodology for qualitatively improving the underlying neural network underlying NetMHCpan-4.0. The proposed method uses the ensemble construction technique and adds as input an estimate of the Potts model taken from static mechanics, which is a generalization of the Ising model. In the general case, the model reflects the interaction of spins in the crystal lattice. Within the framework of the proposed method, the model is used to better represent the physical nature of the interaction of proteins included in the complex. To assess the interaction of the MHC + peptide complex, we use a two-dimensional Potts model with 20 states (corresponding to basic amino acids). Solving the inverse problem using data on experimentally confirmed interacting pairs, we obtain the values of the parameters of the Potts model, which we then use to evaluate a new pair of MHC + peptide, and supplement this value with the input data of the neural network. This approach, combined with the ensemble construction technique, allows for improved prediction accuracy, in terms of the positive predictive value (PPV) metric, compared to the baseline model.

Method for coronary blood flow velocity estimation based on angiographic images
    Computer Research and Modeling, 2026, v. 18, no. 3, pp. 715-735

In modern cardiology, accurate assessment of the functional significance of coronary artery stenoses is a critical factor for selecting treatment strategies and making informed clinical decisions. This paper presents an automated algorithm for processing dynamic X-ray angiographic image sequences aimed at estimating blood flow velocity. This parameter serves as the basis for determining the Quantitative Flow Ratio (QFR), which acts as an effective noninvasive alternative to traditional invasive fractional flow reserve (FFR) measurements. The proposed methodology successfully overcomes classic challenges of angiographic analysis, such as vessel motion artifacts during the cardio-respiratory cycle, variable contrast opacification, and the geometric complexity of the vascular tree in two-dimensional projections.

The presented processing workflow includes several key stages. Initially, frame preprocessing is performed to suppress noise and filter out the anatomical background. Subsequently, segmentation is implemented using a Sato filter and Otsu thresholding, followed by skeletonization to extract vessel centerlines. Particular attention is paid to the algorithm for automated identification of bifurcation points and the filtration of artifactual intersections caused by vessel overlapping. To ensure data continuity, a temporal tracking method for the target segment based on template correlation is applied, which is especially important during phases with low contrast agent concentration. The mathematical core of the algorithm is based on solving a 1D inverse problem for the advection-diffusion equation, allowing for the recovery of blood flow velocity from temporal intensity curves.

As part of the study, a detailed validation of the method was conducted by comparing automated calculation results with manual expert measurements across ten clinical datasets. The results confirm the robustness of the computational scheme within physiologically relevant ranges and its ability to significantly reduce inter-observer variability. The developed approach minimizes the need for physician intervention in the data processing stage, opening up prospects for creating real-time clinical decision support systems in the catheterization laboratory setting.

High-throughput identification of hydride phase-change kinetics models
    Computer Research and Modeling, 2020, v. 12, no. 1, pp. 171-183

Metal hydrides are an interesting class of chemical compounds that can reversibly bind a large amount of hydrogen and are, therefore, of interest for energy applications. Understanding the factors affecting the kinetics of hydride formation and decomposition is especially important. Features of the material, experimental setup and conditions affect the mathematical description of the processes, which can undergo significant changes during the processing of experimental data. The article proposes a general approach to numerical modeling of the formation and decomposition of metal hydrides and solving inverse problems of estimating material parameters from measurement data. The models are divided into two classes: diffusive ones, that take into account the gradient of hydrogen concentration in the metal lattice, and models with fast diffusion. The former are more complex and take the form of non-classical boundary value problems of parabolic type. A rather general approach to the grid solution of such problems is described. The second ones are solved relatively simply, but can change greatly when model assumptions change. Our experience in processing experimental data shows that a flexible software tool is needed; a tool that allows, on the one hand, building models from standard blocks, freely changing them if necessary, and, on the other hand, avoiding the implementation of routine algorithms. It also should be adapted for high-performance systems of different paradigms. These conditions are satisfied by the HIMICOS library presented in the paper, which has been tested on a large number of experimental data. It allows simulating the kinetics of formation and decomposition of metal hydrides, as well as related tasks, at three levels of abstraction. At the low level, the user defines the interface procedures, such as calculating the time layer based on the previous layer or the entire history, calculating the observed value and the independent variable from the task variables, comparing the curve with the reference. Special algorithms can be used for solving quite general parabolic-type boundary value problems with free boundaries and with various quasilinear (i.e., linear with respect to the derivative only) boundary conditions, as well as calculating the distance between the curves in different metric spaces and with different normalization. This is the middle level of abstraction. At the high level, it is enough to choose a ready tested model for a particular material and modify it in relation to the experimental conditions.

The applicability of the approximation of single scattering in pulsed sensing of an inhomogeneous medium
    Computer Research and Modeling, 2020, v. 12, no. 5, pp. 1063-1079

The mathematical model based on the linear integro-differential Boltzmann equation is considered in this article. The model describes the radiation transfer in the scattering medium irradiated by a point source. The inverse problem for the transfer equation is defined. This problem consists of determining the scattering coefficient from the time-angular distribution of the radiation flux density at a given point in space. The Neumann series representation for solving the radiation transfer equation is analyzed in the study of the inverse problem. The zero member of the series describes the unscattered radiation, the first member of the series describes a single-scattered field, the remaining members of the series describe a multiple-scattered field. When calculating the approximate solution of the radiation transfer equation, the single scattering approximation is widespread to calculated an approximate solution of the equation for regions with a small optical thickness and a low level of scattering. An analytical formula is obtained for finding the scattering coefficient by using this approximation for problem with additional restrictions on the initial data. To verify the adequacy of the obtained formula the Monte Carlo weighted method for solving the transfer equation is constructed and software implemented taking into account multiple scattering in the medium and the space-time singularity of the radiation source. As applied to the problems of high-frequency acoustic sensing in the ocean, computational experiments were carried out. The application of the single scattering approximation is justified, at least, at a sensing range of about one hundred meters and the double and triple scattered fields make the main impact on the formula error. For larger regions, the single scattering approximation gives at the best only a qualitative evaluation of the medium structure, sometimes it even does not allow to determine the order of the parameters quantitative characteristics of the interaction of radiation with matter.
