Influence of harvesting on the dynamics of predator-prey community with age-structure for prey
Computer Research and Modeling, 2021, v. 13, no. 4, pp. 823-844The paper studies the influence of selective harvest on dynamic modes of the «predator–prey» community with age structure for prey. We use a slight modification of the Nicholson-Bailey model to describe the interaction between predator and prey. We assume the prey population size is regulated by a decrease in survival rate of juvenile with an increase in the size of age class. The aim is to study the mechanisms of formation and evolution of dynamic modes for the structured «predator–prey» community model due to selective harvesting. We considered the cases when a harvest of some part of predator or prey population or one of the prey’s age classes is realized. The conditions of stable coexistence of interacting species and scenarios of the occurrence of oscillatory modes of abundance are studied. It is shown the harvesting of only young individuals of prey or simultaneous removal of young and adult individuals leads to expansion of parameter space domain with stable dynamics of prey population both with and without a predator. At the same time, the bistability domain narrows, in which changing initial conditions leads to the predator either remains in the community or dies from lack of food. In the case of the harvest for prey adult individuals or predator, the predator preservation in the community is ensured by high values of the prey birth rate, moreover bistability domain expands. With the removal of both juvenile preys and predators, an increase in the survival rates of adult prey leads to stabilization of the community dynamics. The juveniles’ harvest can lead to damping of oscillations and stabilize the prey dynamics in the predator absence. Moreover, it can change the scenario of the coexistence of species — from habitation of preys without predators to a sustainable coexistence of both species. The harvest of some part of predator or prey or the prey’s older age class can lead to both oscillations damping and stable dynamics of the interacting species, and to the destruction of the community, that is, to the death of predator.

Modelling interregional migration flows by the cellular automata
Computer Research and Modeling, 2020, v. 12, no. 6, pp. 1467-1483The article dwells upon investigating the issue of the most adequate tools developing and justifying to forecast the interregional migration flows value and structure. Migration processes have a significant impact on the size and demographic structure of the population of territories, the state and balance of regional and local labor markets.
To analyze the migration processes and to assess their impact an economic-mathematical tool is required which would be instrumental in modelling the migration processes and flows for different areas with the desired precision. The current methods and approaches to the migration processes modelling, including the analysis of their advantages and disadvantages, were considered. It is noted that to implement many of these methods mass aggregated statistical data is required which is not always available and doesn’t characterize the migrants behavior at the local level where the decision to move to a new dwelling place is made. This has a significant impact on the ability to apply appropriate migration processes modelling techniques and on the projection accuracy of the migration flows magnitude and structure.
The cellular automata model for interregional migration flows modelling, implementing the integration of the households migration behavior model under the conditions of the Bounded Rationality into the general model of the area migration flow was developed and tested based on the Primorye Territory data. To implement the households migration behavior model under the conditions of the Bounded Rationality the integral attractiveness index of the regions with economic, social and ecological components was proposed in the work.
To evaluate the prognostic capacity of the developed model, it was compared with the available cellular automata models used to predict interregional migration flows. The out of sample prediction method which showed statistically significant superiority of the proposed model was applied for this purpose. The model allows obtaining the forecasts and quantitative characteristics of the areas migration flows based on the households real migration behaviour at the local level taking into consideration their living conditions and behavioural motives.

Pattern formation of a three-species predator – prey model with prey-taxis and omnivorous predator
Computer Research and Modeling, 2023, v. 15, no. 6, pp. 1617-1634The spatiotemporal dynamics of a three-component model for food web is considered. The model describes the interactions among resource, prey and predator that consumes both species. In a previous work, the author analyzed the model without taking into account spatial heterogeneity. This study continues the model study of the community considering the diffusion of individuals, as well as directed movements of the predator. It is assumed that the predator responds to the spatial change in the resource and prey density by occupying areas where species density is higher or avoiding them. Directed predator movement is described by the advection term, where velocity is proportional to the gradient of resource and prey density. The system is considered on a one-dimensional domain with zero-flux conditions as boundary ones. The spatiotemporal dynamics produced by model is determined by the system stability in the vicinity of stationary homogeneous state with respect to small inhomogeneous perturbations. The paper analyzes the possibility of wave instability leading to the emergence of autowaves and Turing instability, as a result of which stationary patterns are formed. Sufficient conditions for the existence of both types of instability are obtained. The influence of local kinetic parameters on the spatial structure formation was analyzed. It was shown that only Turing instability is possible when taxis on the resource is positive, but with a negative taxis, both types of instability are possible. The numerical solution of the system was found by using method of lines (MOL) with the numerical integration of ODE system by means of splitting techniques. The spatiotemporal dynamics of the system is presented in several variants, realizing one of the instability types. In the case of a positive taxis on the prey, both autowave and stationary structures are formed in smaller regions, with an increase in the region size, Turing structures are not formed. For negative taxis on the prey, stationary patterns is observed in both regions, while periodic structures appear only in larger areas.

Discrete network dynamic system for modeling the spread of panic in groups of people
Computer Research and Modeling, 2026, v. 18, no. 2, pp. 483-499The paper addresses the problem of modeling the formation and propagation of panic states in social groups with relatively stable structures of interpersonal interactions. Panic is interpreted as a nonlinear process of emotional contagion arising from the interaction between individual psychological characteristics and collective effects within a social environment. In contrast to models focused on the spatial dynamics of moving crowds, the proposed approach concentrates on quasi-stationary interaction networks that reflect informational and emotional contacts among individuals.
The developed discrete network dynamical system integrates individual temperament parameters (sanguine, choleric, phlegmatic, melancholic), the structure of social connections, and nonlinear mechanisms of collective behavior. The individual dynamics of panic are described using an S-shaped growth function, which ensures boundedness of the emotional arousal level and captures the stages of its formation and saturation. Social influence is modeled on a graph of interpersonal interactions (an Erdos –Renyi random network) through local contacts between individuals.
Additionally, the model incorporates the effects of collective contagion and avalanche-like amplification driven by the average panic level in the group, as well as a baseline stress factor depending on group size. Numerical simulation is implemented in a discrete iterative form, allowing for the analysis of both individual and group panic trajectories. A quantitative indicator of the panic propagation rate is introduced, defined by the time required for the group to reach a state close to full panic.
A comparative analysis of heterogeneous and homogeneous groups is conducted, demonstrating that group heterogeneity significantly accelerates panic propagation due to inter-temperament interactions: highly excitable individuals act as initiators of emotional contagion, while more stable individuals partially dampen its dynamics. The evaluation of the model quality using the coefficient of determination shows a high degree of consistency within the simulation data.
The practical significance of the work lies in the potential application of the model for analyzing the resilience of social groups to panic states, assessing risks at mass events, and developing intelligent systems for monitoring collective behavior. Future research directions include extending the model to account for directed and dynamic networks, as well as its calibration based on empirical data.

Statistical analysis and modeling of olfactory bulb activation patterns using unmarked spatial point processes
Computer Research and Modeling, 2026, v. 18, no. 4, pp. 1005-1019In neuroscience, the study of odor coding mechanisms requires the analysis of spatial activation patterns of olfactory structures (glomeruli) reconstructed from multiphoton microscopy data. However, the lack of a formal statistical framework for analyzing population-level summary maps limits result reproducibility and hinders the development of predictive models. To address these limitations, we developed a novel methodology for the analysis of olfactory activity maps aggregated across multiple animals, based on the theory of unmarked spatial point processes. The methodology includes a data preprocessing procedure and a numerical analysis algorithm implemented in the R environment using the spatstat package.
The proposed approach enables: (1) transformation of raw glomerular activity maps into point patterns while preserving information about glomerular sizes (replacing size information with local point density is a methodological compromise reflecting the “functional weight” of glomerular input); (2) analysis of point patterns based on spatial morphometric characteristics of domains — regions of stable glomerular activation in the olfactory bulb, each approximated by an ellipse, with ellipse parameters (center coordinates in stereotaxic space, major and minor axis lengths, orientation angles), areas, and intra-ellipse point densities reflecting odorant-specific response signatures; (3) statistical hypothesis testing for spatial randomness (Complete Spatial Randomness) using Ripley’s $K$-function, the nearest-neighbor G-function, and Monte Carlo simulations; (4) synthesis of a parametric pairwise interaction model (Strauss process), whose parameters $(r_{PI}, \gamma)$ have a clear biological interpretation — the spatial interaction scale of glomeruli and the strength of response comodulation, respectively.
The methodology was validated using experimental data obtained from 24 laboratory rats: 10 animals stimulated with camphor and 14 with methyl benzoate. The fitted Strauss models yielded close but odorant-specific parameters: interaction radii $r_{PI}$ of 150 $\mu$m (camphor) and 120 μm (methyl benzoate); interaction parameters $gamma$ of 0.95 and 0.89, respectively. The total domain areas (0.60 mm2 and 0.73 mm2) and point densities (38 and 43 points/mm2) calculated at the first stage of analysis are fully consistent with the parametric signatures $(r_{PI}, \gamma)$ of the Strauss model. Model validation using $Q$-$Q$ plots of smoothed residuals confirmed their adequacy.
Our results are consistent with data previously obtained using genetic labeling and functional mapping techniques, demonstrating the correctness of the proposed methodology and the effectiveness of multiphoton laser scanning microscopy for such applications. The proposed framework provides reproducible quantitative assessment of glomerular domains within a unified stereotaxic coordinate system and can be extended to other odorants and biological species. All findings were obtained under anesthesia; extrapolation to active olfactory strategies in awake animals requires further investigation.

Dynamics regimes of population with non-overlapping generations taking into account genetic and stage structures
Computer Research and Modeling, 2020, v. 12, no. 5, pp. 1165-1190This paper studies a model of a population with non-overlapping generations and density-dependent regulation of birth rate. The population breeds seasonally, and its reproductive potential is determined genetically. The model proposed combines an ecological dynamic model of a limited population with non-overlapping generations and microevolutionary model of its genetic structure dynamics for the case when adaptive trait of birth rate controlled by a single diallelic autosomal locus with allelomorphs A and a. The study showed the genetic composition of the population, namely, will it be polymorphic or monomorphic, is mainly determined by the values of the reproductive potentials of heterozygote and homozygotes. Moreover, the average reproductive potential of mature individuals and intensity of self-regulation processes determine population dynamics. In particularly, increasing the average value of the reproductive potential leads to destabilization of the dynamics of age group sizes. The intensity of self-regulation processes determines the nature of emerging oscillations, since scenario of stability loss of fixed points depends on the values of this parameter. It is shown that patterns of occurrence and evolution of cyclic dynamics regimes are mainly determined by the features of life cycle of individuals in population. The life cycle leading to existence of non-overlapping generation gives isolated subpopulations in different years, which results in the possibility of independent microevolution of these subpopulations and, as a result, the complex dynamics emergence of both stage structure and genetic one. Fixing various adaptive mutations will gradually lead to genetic (and possibly morphological) differentiation and to differences in the average reproductive potentials of subpopulations that give different values of equilibrium subpopulation sizes. Further evolutionary growth of reproductive potentials of limited subpopulations leads to their number fluctuations which can differ in both amplitude and phase.

Homology modeling of the spatial structure of HydSL hydrogenase from purple sulphur bacterium Thiocapsa roseopersicina BBS

Citations: 5 (RSCI).The results of homology modeling of HydSL, a NiFe-hydrogenase from purple sulphur bacterium Thiocapsa roseopersicina BBS are presented in this work. It is shown that the models have larger confidence level than earlier published ones; a full-size model of HydSL hydrogenase is presented for the first time. The C-end fragment of the enzyme is shown to have random orientation in relation to the main protein globule. The obtain models have a large number of ion pairs, as well as thermostable HydSL hydrogenase from Allochromatium vinosum, in contrast to thermolabile HydAB hydrogenase from Desulfovibrio vulgaris.

Theoretical modeling consensus building in the work of standardization technical committees in coalitions based on regular Markov chains
Computer Research and Modeling, 2020, v. 12, no. 5, pp. 1247-1256Often decisions in social groups are made by consensus. This applies, for example, to the examination in the technical committee for standardization (TC) before the approval of the national standard by Rosstandart. The standard is approved if and only if the secured consensus in the TC. The same approach to standards development was adopted in almost all countries and at the regional and international level. Previously published works of authors dedicated to the construction of a mathematical model of time to reach consensus in technical committees for standardization in terms of variation in the number of TC members and their level of authoritarianism. The present study is a continuation of these works for the case of the formation of coalitions that are often formed during the consideration of the draft standard to the TC. In the article the mathematical model is constructed to ensure consensus on the work of technical standardization committees in terms of coalitions. In the framework of the model it is shown that in the presence of coalitions consensus is not achievable. However, the coalition, as a rule, are overcome during the negotiation process, otherwise the number of the adopted standards would be extremely small. This paper analyzes the factors that influence the bridging coalitions: the value of the assignment and an index of the effect of the coalition. On the basis of statistical modelling of regular Markov chains is investigated their effects on the time to ensure consensus in the technical Committee. It is proved that the time to reach consensus significantly depends on the value of unilateral concessions coalition and weakly depends on the size of coalitions. Built regression model of dependence of the average number of approvals from the value of the assignment. It was revealed that even a small concession leads to the onset of consensus, increasing the size of the assignment results (with other factors being equal) to a sharp decline in time before the consensus. It is shown that the assignment of a larger coalition against small coalitions takes on average more time before consensus. The result has practical value for all organizational structures, where the emergence of coalitions entails the inability of decision-making in the framework of consensus and requires the consideration of various methods for reaching a consensus decision.
