Dynamics analysis of coupled synthetic genetic repressilators
Computer Research and Modeling, 2010, v. 2, no. 4, pp. 403-418Views (last year): 2. Citations: 2 (RSCI).We have investigated dynamics of synthetic genetic oscillators — repressilators — coupled through autoinducer diffusion. The model of the system with phase-repulsive coupling structure is under consideration. We have examined emergence of periodic regimes, stable inhomogeneous steady states depending on the main systems’ parameters: coupling strength and maximal transcription rate. It has been shown that autoinducer production module added to the isolated repressilator cause the limit cycle to disappear through infinite period bifurcation for sufficiently large transcription rate. We have found hysteresis of limit cycle and stable steady state the size of which is determined by ratio between mRNA and protein lifetimes. Two coupled oscillators system demonstrates stable anti-phase oscillations which can become a chaotic regime through invariant torus emergence or via Feigenbaum scenario.

Modeling the behavior proceeding market crash in a hierarchically organized financial market
Computer Research and Modeling, 2011, v. 3, no. 2, pp. 215-222Views (last year): 1.We consider the hierarchical model of financial crashes introduced by A. Johansen and D. Sornette which reproduces the log-periodic power law behavior of the price before the critical point. In order to build the generalization of this model we introduce the dependence of an influence exponent on an ultrametric distance between agents. Much attention is being paid to a problem of critical point universality which is investigated by comparison of probability density functions of the crash times corresponding to systems with various total numbers of agents.

Model of 3D electromagnetic field with 2D periodic structures interaction
Computer Research and Modeling, 2013, v. 5, no. 2, pp. 213-224Views (last year): 3.An application of the invariant imbedding method to describe the interaction of 3D electromagnetic field with 2D photonic crystal of finite thickness, formed by a dielectric circular cylinder or square bars, is considered in this paper. Matrix coefficients of transmission and reflection for waves at different angles of incidence were calculated taking into account different types of polarization and non-coplanar diffraction.

Monte Carlo simulation of nonequilibrium critical behavior of 3D Ising model
Computer Research and Modeling, 2014, v. 6, no. 1, pp. 119-129Views (last year): 11.Investigation of influence of non-equilibrium initial states and structural disorder on characteristics of anomalous slow non-equilibrium critical behavior of three-dimensional Ising model is carried out. The unique ageing properties and violations of the equilibrium fluctuation-dissipation theorem are observed for considered pure and disordered systems which were prepared in high-temperature initial state and then quenched in their critical points. The heat-bath algorithm description of ageing properties in non-equilibrium critical behavior of three-dimensional Ising model with spin concentrations p = 1.0, p = 0.8, and 0.6 is realized. On the base of analysis of such two-time quantities as autocorrelation function and dynamical susceptibility were demonstrated the ageing effects and were calculated asymptotic values of universal fluctuation-dissipation ratio in these systems. It was shown that the presence of defects leads to aging gain.

Quasicellular networks and their application for simulation of visitor flow in public spaces
Computer Research and Modeling, 2014, v. 6, no. 2, pp. 285-294Problems of application of quasicellular networks for simulation of flows of visitors in different public spaces are considered. Quasicellular networks are basic discrete structures without signature. Proposed approach may be used to create simulations on micro and macro levels. It also may be used for creating geometrical models. There are also multi-flow systems for simulation of sports fans in a sports arena, propagation of fire and poison in public spaces. This approach satisfies the requirements of MOE of Russia № 7-3-113.

Molecular model of OCP-phycobilisome complex formation
Computer Research and Modeling, 2014, v. 6, no. 5, pp. 761-774A molecular model of phicobilisome complex with a quenching protein OCP which regulates the energy transfer from phicobilisome to photosystem in photosynthetic apparatus of cyanobacteria has been developed. In the model obtained a well known spatial structure of interacting proteins remains intact and also the energy transfer from phycobilisome to OCP with reasonable rates is possible. Free energy of complex formation was calculated using MM–PBSA approach. By the order of magnitude this energy is about tens of kJ/mole. This value correlates well with experimental observed low stability of this complex. The specific surface energy of interaction between hydrophylic phicobilisome and OCP is twice larger than specific surface energy of their interaction with water. This reflects a high molecular complementary of interacting protein surfaces and is a strong pro argument for proposed model.

Choice of design of transcatheter aortic valve prosthesis frame based on finite element analysis
Computer Research and Modeling, 2015, v. 7, no. 4, pp. 909-922Views (last year): 3. Citations: 1 (RSCI).This article presents an analysis of the impact of the transcatheter prosthesis frame design features on the results of its implantation in the aortic root model. In this paper we analyzed the various approaches to the design of such structures, as well as modifications in order to improve their functional characteristics during the implantation. As a general method for obtaining the results of interaction of the objects was used finite element method with nonlinear materials description and analysis of the main parameters: the stress-strain state, radial and friction forces.

Modeling the structural element of flexible woven composites under static tension using the method of finite element in ANSYS
Computer Research and Modeling, 2016, v. 8, no. 1, pp. 113-120Views (last year): 1. Citations: 7 (RSCI).The article gives the example of finite-element modeling of the structural element is a flexible woven composites. The reinforcing cloth is a plain weave of threads of assembled harness. Threads are represented by elastic material. The matrix of the material is a soft polymer with the possibility of irreversible deformations. Taken into account the possibility of the occurrence of damage in the structure of the material under high loads. Built detailed diagram of deformation under uniaxial tension. The accuracy of the model is conrmed by in situ experiments.

Sectional model of non-free tree growth
Computer Research and Modeling, 2016, v. 8, no. 2, pp. 307-322Views (last year): 1. Citations: 1 (RSCI).The three-dimensional model of biomass dynamics of a tree growing on a limited territory presented. The tree consists of structural sections periodically arising on its top. Each section generates a virtual "tree". Adjacent virtual trees are nested each other and their difference is the section. Sections have biomass dynamics which differs from the dynamics of the tree and gradually die off (including in course of the free growth of the tree), giving effect denudation of trunk from bottom. This is observed in nature. The 3D-model of biomass dynamics of a tree, growing in a limited area, for describing the biomass dynamics of sections and their constituent sectors uses equations similar to those proposed earlier for the 2D-tree model. Examples of biomass dynamics of sectors, sections and tree obtained using the developed model are presented. The dynamics of the hodographs of the azimuthal biomass distribution of sections demonstrates that the lower sections of a tree growing in a limited area, are in oppression and die (more quickly compared with the model of freely growing tree), and new sections on top of the tree appear and grow freely. As a result, "wave" of tree biomass runs up the trunk.
