Synthesis of the structure of organised systems as central problem of evolutionary cybernetics
Computer Research and Modeling, 2023, v. 15, no. 5, pp. 1103-1124The article provides approaches to evolutionary modelling of synthesis of organised systems and analyses methodological problems of evolutionary computations of this kind. Based on the analysis of works on evolutionary cybernetics, evolutionary theory, systems theory and synergetics, we conclude that there are open problems in formalising the synthesis of organised systems and modelling their evolution. The article emphasises that the theoretical basis for the practice of evolutionary modelling is the principles of the modern synthetic theory of evolution. Our software project uses a virtual computing environment for machine synthesis of problem solving algorithms. In the process of modelling, we obtained the results on the basis of which we conclude that there are a number of conditions that fundamentally limit the applicability of genetic programming methods in the tasks of synthesis of functional structures. The main limitations are the need for the fitness function to track the step-by-step approach to the solution of the problem and the inapplicability of this approach to the problems of synthesis of hierarchically organised systems. We note that the results obtained in the practice of evolutionary modelling in general for the whole time of its existence, confirm the conclusion the possibilities of genetic programming are fundamentally limited in solving problems of synthesizing the structure of organized systems. As sources of fundamental difficulties for machine synthesis of system structures the article points out the absence of directions for gradient descent in structural synthesis and the absence of regularity of random appearance of new organised structures. The considered problems are relevant for the theory of biological evolution. The article substantiates the statement about the biological specificity of practically possible ways of synthesis of the structure of organised systems. As a theoretical interpretation of the discussed problem, we propose to consider the system-evolutionary concept of P.K.Anokhin. The process of synthesis of functional structures in this context is an adaptive response of organisms to external conditions based on their ability to integrative synthesis of memory, needs and information about current conditions. The results of actual studies are in favour of this interpretation. We note that the physical basis of biological integrativity may be related to the phenomena of non-locality and non-separability characteristic of quantum systems. The problems considered in this paper are closely related to the problem of creating strong artificial intelligence.

Numerical solving of an inverse problem of a hyperbolic heat equation with small parameter
Computer Research and Modeling, 2023, v. 15, no. 2, pp. 245-258In this paper we describe an algorithm of numerical solving of an inverse problem on a hyperbolic heat equation with additional second time derivative with a small parameter. The problem in this case is finding an initial distribution with given final distribution. This algorithm allows finding a solution to the problem for any admissible given precision. Algorithm allows evading difficulties analogous to the case of heat equation with inverted time. Furthermore, it allows finding an optimal grid size by learning on a relatively big grid size and small amount of iterations of a gradient method and later extrapolates to the required grid size using Richardson’s method. This algorithm allows finding an adequate estimate of Lipschitz constant for the gradient of the target functional. Finally, this algorithm may easily be applied to the problems with similar structure, for example in solving equations for plasma, social processes and various biological problems. The theoretical novelty of the paper consists in the developing of an optimal procedure of finding of the required grid size using Richardson extrapolations for optimization problems with inexact gradient in ill-posed problems.

Repressilator with time-delayed gene expression. Part II. Stochastic description
Computer Research and Modeling, 2021, v. 13, no. 3, pp. 587-609The repressilator is the first genetic regulatory network in synthetic biology, which was artificially constructed in 2000. It is a closed network of three genetic elements $lacI$, $\lambda cI$ and $tetR$, which have a natural origin, but are not found in nature in such a combination. The promoter of each of the three genes controls the next cistron via the negative feedback, suppressing the expression of the neighboring gene. In our previous paper [Bratsun et al., 2018], we proposed a mathematical model of a delayed repressillator and studied its properties within the framework of a deterministic description. We assume that delay can be both natural, i.e. arises during the transcription / translation of genes due to the multistage nature of these processes, and artificial, i.e. specially to be introduced into the work of the regulatory network using gene engineering technologies. In this work, we apply the stochastic description of dynamic processes in a delayed repressilator, which is an important addition to deterministic analysis due to the small number of molecules involved in gene regulation. The stochastic study is carried out numerically using the Gillespie algorithm, which is modified for time delay systems. We present the description of the algorithm, its software implementation, and the results of benchmark simulations for a onegene delayed autorepressor. When studying the behavior of a repressilator, we show that a stochastic description in a number of cases gives new information about the behavior of a system, which does not reduce to deterministic dynamics even when averaged over a large number of realizations. We show that in the subcritical range of parameters, where deterministic analysis predicts the absolute stability of the system, quasi-regular oscillations may be excited due to the nonlinear interaction of noise and delay. Earlier, we have discovered within the framework of the deterministic description, that there exists a long-lived transient regime, which is represented in the phase space by a slow manifold. This mode reflects the process of long-term synchronization of protein pulsations in the work of the repressilator genes. In this work, we show that the transition to the cooperative mode of gene operation occurs a two order of magnitude faster, when the effect of the intrinsic noise is taken into account. We have obtained the probability distribution of moment when the phase trajectory leaves the slow manifold and have determined the most probable time for such a transition. The influence of the intrinsic noise of chemical reactions on the dynamic properties of the repressilator is discussed.

The analysis of respiratory reactions of the person in the conditions of the changed gas environment on mathematical model

To achieve this goal have been set and solved the following tasks: developed and justified the overall structure and formalized description of the model Respiro-reflex system; built and implemented the algorithm in software models of gas exchange of the body; computational experiments and checking the adequacy of the model-based Lite-ture data and our own experimental studies.
In this embodiment, a new comprehensive model entered partial model modified version of physicochemical properties and blood acid-base balance. In developing the model as the basis of a formalized description was based on the concept of separation of physiologically-fi system of regulation on active and passive subsystems regulation. Development of the model was carried out in stages. Integrated model of gas exchange consisted of the following special models: basic biophysical models of gas exchange system; model physicochemical properties and blood acid-base balance; passive mechanisms of gas exchange model developed on the basis of mass balance equations Grodinza F.; chemical regulation model developed on the basis of a multifactor model D. Gray.
For a software implementation of the model, calculations were made in MatLab programming environment. To solve the equations of the method of Runge–Kutta–Fehlberga. It is assumed that the model will be presented in the form of a computer research program, which allows implements vat various hypotheses about the mechanism of the observed processes. Calculate the expected value of the basic indicators of gas exchange under giperkap Britain and hypoxia. The results of calculations as the nature of, and quantity is good enough co-agree with the data obtained in the studies on the testers. The audit on Adek-vatnost confirmed that the error calculation is within error of copper-to-biological experiments. The model can be used in the theoretical prediction of the dynamics of the respiratory reactions of the human body in a changed atmosphere.

Mathematicity of physics is surprising, but it enables us to understand the laws of nature through the analysis of mathematical structures describing it. This concerns, however, only physics. The degree of the mathematization of biology is low, and attempts to mathematize it are limited to the application of mathematical methods used for the description of physical systems. When doing so, we are likely to commit an error of attributing to biological systems features that they do not have. Some argue that biology does need new mathematical methods conforming to its needs, and not known from physics. However, because of a specific complexity of biological systems, we should speak of their algorithmicity, rather than of their mathematicity. As an example of algorithmic approach one can indicate so called individual-based models used in ecology to describe population dynamics or fractal models applied to describe geometrical complexity of such biological structures as trees.

Deep learning analysis of intracranial EEG for recognizing drug effects and mechanisms of action
Computer Research and Modeling, 2024, v. 16, no. 3, pp. 755-772Predicting novel drug properties is fundamental to polypharmacology, repositioning, and the study of biologically active substances during the preclinical phase. The use of machine learning, including deep learning methods, for the identification of drug – target interactions has gained increasing popularity in recent years.
The objective of this study was to develop a method for recognizing psychotropic effects and drug mechanisms of action (drug – target interactions) based on an analysis of the bioelectrical activity of the brain using artificial intelligence technologies.
Intracranial electroencephalographic (EEG) signals from rats were recorded (4 channels at a sampling frequency of 500 Hz) after the administration of psychotropic drugs (gabapentin, diazepam, carbamazepine, pregabalin, eslicarbazepine, phenazepam, arecoline, pentylenetetrazole, picrotoxin, pilocarpine, chloral hydrate). The signals were divided into 2-second epochs, then converted into $2000\times 4$ images and input into an autoencoder. The output of the bottleneck layer was subjected to classification and clustering using t-SNE, and then the distances between resulting clusters were calculated. As an alternative, an approach based on feature extraction with dimensionality reduction using principal component analysis and kernel support vector machine (kSVM) classification was used. Models were validated using 5-fold cross-validation.
The classification accuracy obtained for 11 drugs during cross-validation was $0.580 \pm 0.021$, which is significantly higher than the accuracy of the random classifier $(0.091 \pm 0.045, p < 0.0001)$ and the kSVM $(0.441 \pm 0.035, p < 0.05)$. t-SNE maps were generated from the bottleneck parameters of intracranial EEG signals. The relative proximity of the signal clusters in the parametric space was assessed.
The present study introduces an original method for biopotential-mediated prediction of effects and mechanism of action (drug – target interaction). This method employs convolutional neural networks in conjunction with a modified selective parameter reduction algorithm. Post-treatment EEGs were compressed into a unified parameter space. Using a neural network classifier and clustering, we were able to recognize the patterns of neuronal response to the administration of various psychotropic drugs.

Biomathematical system of the nucleic acids description
Computer Research and Modeling, 2020, v. 12, no. 2, pp. 417-434The article is devoted to the application of various methods of mathematical analysis, search for patterns and studying the composition of nucleotides in DNA sequences at the genomic level. New methods of mathematical biology that made it possible to detect and visualize the hidden ordering of genetic nucleotide sequences located in the chromosomes of cells of living organisms described. The research was based on the work on algebraic biology of the doctor of physical and mathematical sciences S. V. Petukhov, who first introduced and justified new algebras and hypercomplex numerical systems describing genetic phenomena. This paper describes a new phase in the development of matrix methods in genetics for studying the properties of nucleotide sequences (and their physicochemical parameters), built on the principles of finite geometry. The aim of the study is to demonstrate the capabilities of new algorithms and discuss the discovered properties of genetic DNA and RNA molecules. The study includes three stages: parameterization, scaling, and visualization. Parametrization is the determination of the parameters taken into account, which are based on the structural and physicochemical properties of nucleotides as elementary components of the genome. Scaling plays the role of “focusing” and allows you to explore genetic structures at various scales. Visualization includes the selection of the axes of the coordinate system and the method of visual display. The algorithms presented in this work are put forward as a new toolkit for the development of research software for the analysis of long nucleotide sequences with the ability to display genomes in parametric spaces of various dimensions. One of the significant results of the study is that new criteria were obtained for the classification of the genomes of various living organisms to identify interspecific relationships. The new concept allows visually and numerically assessing the variability of the physicochemical parameters of nucleotide sequences. This concept also allows one to substantiate the relationship between the parameters of DNA and RNA molecules with fractal geometric mosaics, reveals the ordering and symmetry of polynucleotides, as well as their noise immunity. The results obtained justified the introduction of new terms: “genometry” as a methodology of computational strategies and “genometrica” as specific parameters of a particular genome or nucleotide sequence. In connection with the results obtained, biosemiotics and hierarchical levels of organization of living matter are raised.

Changepoint detection in biometric data: retrospective nonparametric segmentation methods based on dynamic programming and sliding windows
Computer Research and Modeling, 2024, v. 16, no. 5, pp. 1295-1321This paper is dedicated to the analysis of medical and biological data obtained through locomotor training and testing of astronauts conducted both on Earth and during spaceflight. These experiments can be described as the astronaut’s movement on a treadmill according to a predefined regimen in various speed modes. During these modes, not only the speed is recorded but also a range of parameters, including heart rate, ground reaction force, and others, are collected. In order to analyze the dynamics of the astronaut’s condition over an extended period, it is necessary to perform a qualitative segmentation of their movement modes to independently assess the target metrics. This task becomes particularly relevant in the development of an autonomous life support system for astronauts that operates without direct supervision from Earth. The segmentation of target data is complicated by the presence of various anomalies, such as deviations from the predefined regimen, arbitrary and varying duration of mode transitions, hardware failures, and other factors. The paper includes a detailed review of several contemporary retrospective (offline) nonparametric methods for detecting multiple changepoints, which refer to sudden changes in the properties of the observed time series occurring at unknown moments. Special attention is given to algorithms and statistical measures that determine the homogeneity of the data and methods for detecting change points. The paper considers approaches based on dynamic programming and sliding window methods. The second part of the paper focuses on the numerical modeling of these methods using characteristic examples of experimental data, including both “simple” and “complex” speed profiles of movement. The analysis conducted allowed us to identify the preferred methods, which will be further evaluated on the complete dataset. Preference is given to methods that ensure the closeness of the markup to a reference one, potentially allow the detection of both boundaries of transient processes, as well as are robust relative to internal parameters.

Natural models of parallel computations

Citations: 2 (RSCI).Course “Natural models of parallel computing”, given for senior students of the Faculty of Computational Mathematics and Cybernetics, Moscow State University, is devoted to the issues of supercomputer implementation of natural computational models and is, in fact, an introduction to the theory of natural computing, a relatively new branch of science, formed at the intersection of mathematics, computer science and natural sciences (especially biology). Topics of the natural computing include both already classic subjects such as cellular automata, and relatively new, introduced in the last 10–20 years, such as swarm intelligence. Despite its biological origin, all these models are widely applied in the fields related to computer data processing. Research in the field of natural computing is closely related to issues and technology of parallel computing. Presentation of theoretical material of the course is accompanied by a consideration of the possible schemes for parallel computing, in the practical part of the course it is supposed to perform by the students a software implementation using MPI technology and numerical experiments to investigate the effectiveness of the chosen schemes of parallel computing.
