Methods and problems in the kinetic approach for simulating biological structures
Computer Research and Modeling, 2018, v. 10, no. 6, pp. 851-866Views (last year): 31.The biological structure is considered as an open nonequilibrium system which properties can be described on the basis of kinetic equations. New problems with nonequilibrium boundary conditions are introduced. The nonequilibrium distribution tends gradually to an equilibrium state. The region of spatial inhomogeneity has a scale depending on the rate of mass transfer in the open system and the characteristic time of metabolism. In the proposed approximation, the internal energy of the motion of molecules is much less than the energy of translational motion. Or in other terms we can state that the kinetic energy of the average blood velocity is substantially higher than the energy of chaotic motion of the same particles. We state that the relaxation problem models a living system. The flow of entropy to the system decreases in downstream, this corresponds to Shrödinger’s general ideas that the living system “feeds on” negentropy. We introduce a quantity that determines the complexity of the biosystem, more precisely, this is the difference between the nonequilibrium kinetic entropy and the equilibrium entropy at each spatial point integrated over the entire spatial region. Solutions to the problems of spatial relaxation allow us to estimate the size of biosystems as regions of nonequilibrium. The results are compared with empirical data, in particular, for mammals we conclude that the larger the size of animals, the smaller the specific energy of metabolism. This feature is reproduced in our model since the span of the nonequilibrium region is larger in the system where the reaction rate is shorter, or in terms of the kinetic approach, the longer the relaxation time of the interaction between the molecules. The approach is also used for estimation of a part of a living system, namely a green leaf. The problems of aging as degradation of an open nonequilibrium system are considered. The analogy is related to the structure, namely, for a closed system, the equilibrium of the structure is attained for the same molecules while in the open system, a transition occurs to the equilibrium of different particles, which change due to metabolism. Two essentially different time scales are distinguished, the ratio of which is approximately constant for various animal species. Under the assumption of the existence of these two time scales the kinetic equation splits in two equations, describing the metabolic (stationary) and “degradative” (nonstationary) parts of the process.

Tensor methods inside mixed oracle for min-min problems
Computer Research and Modeling, 2022, v. 14, no. 2, pp. 377-398In this article we consider min-min type of problems or minimization by two groups of variables. In some way it is similar to classic min-max saddle point problem. Although, saddle point problems are usually more difficult in some way. Min-min problems may occur in case if some groups of variables in convex optimization have different dimensions or if these groups have different domains. Such problem structure gives us an ability to split the main task to subproblems, and allows to tackle it with mixed oracles. However existing articles on this topic cover only zeroth and first order oracles, in our work we consider high-order tensor methods to solve inner problem and fast gradient method to solve outer problem.
We assume, that outer problem is constrained to some convex compact set, and for the inner problem we consider both unconstrained case and being constrained to some convex compact set. By definition, tensor methods use high-order derivatives, so the time per single iteration of the method depends a lot on the dimensionality of the problem it solves. Therefore, we suggest, that the dimension of the inner problem variable is not greater than 1000. Additionally, we need some specific assumptions to be able to use mixed oracles. Firstly, we assume, that the objective is convex in both groups of variables and its gradient by both variables is Lipschitz continuous. Secondly, we assume the inner problem is strongly convex and its gradient is Lipschitz continuous. Also, since we are going to use tensor methods for inner problem, we need it to be p-th order Lipschitz continuous ($p > 1$). Finally, we assume strong convexity of the outer problem to be able to use fast gradient method for strongly convex functions.
We need to emphasize, that we use superfast tensor method to tackle inner subproblem in unconstrained case. And when we solve inner problem on compact set, we use accelerated high-order composite proximal method.
Additionally, in the end of the article we compare the theoretical complexity of obtained methods with regular gradient method, which solves the mentioned problem as regular convex optimization problem and doesn’t take into account its structure (Remarks 1 and 2).

Development of and research into a rigid algorithm for analyzing Twitter publications and its influence on the movements of the cryptocurrency market

The paper describes the rigid solution for the classification problem to determine the influence of social media activity on financial market movements. Reputable crypto traders influencers are selected. Twitter posts packages are used as data. The methods of text, which are characterized by the numerous use of slang words and abbreviations, and preprocessing consist in lemmatization of Stanza and the use of regular expressions. A word is considered as an element of a vector of a data unit in the course of solving the problem of binary classification. The best markup parameters for processing Binance candles are searched for. Methods of feature selection, which is necessary for a precise description of text data and the subsequent process of establishing dependence, are represented by machine learning and statistical analysis. First, the feature selection is used based on the information criterion. This approach is implemented in a random forest model and is relevant for the task of feature selection for splitting nodes in a decision tree. The second one is based on the rigid compilation of a binary vector during a rough check of the presence or absence of a word in the package and counting the sum of the elements of this vector. Then a decision is made depending on the superiority of this sum over the threshold value that is predetermined previously by analyzing the frequency distribution of mentions of the word. The algorithm used to solve the problem was named benchmark and analyzed as a tool. Similar algorithms are often used in automated trading strategies. In the course of the study, observations of the influence of frequently occurring words, which are used as a basis of dimension 2 and 3 in vectorization, are described as well.

Comparison of Arctic zone RF companies with different Polar Index ratings by economic criteria with the help of machine learning tools
Computer Research and Modeling, 2020, v. 12, no. 1, pp. 201-215The paper presents a comparative analysis of the enterprises of the Arctic Zone of the Russian Federation (AZ RF) on economic indicators in accordance with the rating of the Polar index. This study includes numerical data of 193 enterprises located in the AZ RF. Machine learning methods are applied, both standard, from open source, and own original methods — the method of Optimally Reliable Partitions (ORP), the method of Statistically Weighted Syndromes (SWS). Held split, indicating the maximum value of the functional quality, this study used the simplest family of different one-dimensional partition with a single boundary point, as well as a collection of different two-dimensional partition with one boundary point on each of the two combining variables. Permutation tests allow not only to evaluate the reliability of the data of the revealed regularities, but also to exclude partitions with excessive complexity from the set of the revealed regularities. Patterns connected the class number and economic indicators are revealed using the SDT method on one-dimensional indicators. The regularities which are revealed within the framework of the simplest one-dimensional model with one boundary point and with significance not worse than p < 0.001 are also presented in the given study. The so-called sliding control method was used for reliable evaluation of such diagnostic ability. As a result of these studies, a set of methods that had sufficient effectiveness was identified. The collective method based on the results of several machine learning methods showed the high importance of economic indicators for the division of enterprises in accordance with the rating of the Polar index. Our study proved and showed that those companies that entered the top Rating of the Polar index are generally recognized by financial indicators among all companies in the Arctic Zone. However it would be useful to supplement the list of indicators with ecological and social criteria.

Difference splitting schemes for the system of one-dimensional equations of hemodynamics
Computer Research and Modeling, 2024, v. 16, no. 2, pp. 459-488The work is devoted to the construction and analysis of difference schemes for a system of hemodynamic equations obtained by averaging the hydrodynamic equations of a viscous incompressible fluid over the vessel cross-section. Models of blood as an ideal and as a viscous Newtonian fluid are considered. Difference schemes that approximate equations with second order on the spatial variable are proposed. The computational algorithms of the constructed schemes are based on the method of splitting on physical processes. According to this approach, at one time step, the model equations are considered separately and sequentially. The practical implementation of the proposed schemes at each time step leads to a sequential solution of two linear systems with tridiagonal matrices. It is demonstrated that the schemes are $\rho$-stable under minor restrictions on the time step in the case of sufficiently smooth solutions.
For the problem with a known analytical solution, it is demonstrated that the numerical solution has a second order convergence in a wide range of spatial grid step. The proposed schemes are compared with well-known explicit schemes, such as the Lax – Wendroff, Lax – Friedrichs and McCormack schemes in computational experiments on modeling blood flow in model vascular systems. It is demonstrated that the results obtained using the proposed schemes are close to the results obtained using other computational schemes, including schemes constructed by other approaches to spatial discretization. It is demonstrated that in the case of different spatial grids, the time of computation for the proposed schemes is significantly less than in the case of explicit schemes, despite the need to solve systems of linear equations at each step. The disadvantages of the schemes are the limitation on the time step in the case of discontinuous or strongly changing solutions and the need to use extrapolation of values at the boundary points of the vessels. In this regard, problems on the adaptation of splitting schemes for problems with discontinuous solutions and in cases of special types of conditions at the vessels ends are perspective for further research.

Modeling the kinetics of radiopharmaceuticals with iodine isotopes in nuclear medicine problems
Computer Research and Modeling, 2020, v. 12, no. 4, pp. 883-905Radiopharmaceuticals with iodine radioisotopes are now widely used in imaging and non-imaging methods of nuclear medicine. When evaluating the results of radionuclide studies of the structural and functional state of organs and tissues, parallel modeling of the kinetics of radiopharmaceuticals in the body plays an important role. The complexity of such modeling lies in two opposite aspects. On the one hand, excessive simplification of the anatomical and physiological characteristics of the organism when splitting it to the compartments that may result in the loss or distortion of important clinical diagnosis information, on the other – excessive, taking into account all possible interdependencies of the functioning of the organs and systems that, on the contrary, will lead to excess amount of absolutely useless for clinical interpretation of the data or the mathematical model becomes even more intractable. Our work develops a unified approach to the construction of mathematical models of the kinetics of radiopharmaceuticals with iodine isotopes in the human body during diagnostic and therapeutic procedures of nuclear medicine. Based on this approach, three- and four-compartment pharmacokinetic models were developed and corresponding calculation programs were created in the C++ programming language for processing and evaluating the results of radionuclide diagnostics and therapy. Various methods for identifying model parameters based on quantitative data from radionuclide studies of the functional state of vital organs are proposed. The results of pharmacokinetic modeling for radionuclide diagnostics of the liver, kidney, and thyroid using iodine-containing radiopharmaceuticals are presented and analyzed. Using clinical and diagnostic data, individual pharmacokinetic parameters of transport of different radiopharmaceuticals in the body (transport constants, half-life periods, maximum activity in the organ and the time of its achievement) were determined. It is shown that the pharmacokinetic characteristics for each patient are strictly individual and cannot be described by averaged kinetic parameters. Within the framework of three pharmacokinetic models, “Activity–time” relationships were obtained and analyzed for different organs and tissues, including for tissues in which the activity of a radiopharmaceutical is impossible or difficult to measure by clinical methods. Also discussed are the features and the results of simulation and dosimetric planning of radioiodine therapy of the thyroid gland. It is shown that the values of absorbed radiation doses are very sensitive to the kinetic parameters of the compartment model. Therefore, special attention should be paid to obtaining accurate quantitative data from ultrasound and thyroid radiometry and identifying simulation parameters based on them. The work is based on the principles and methods of pharmacokinetics. For the numerical solution of systems of differential equations of the pharmacokinetic models we used Runge–Kutta methods and Rosenbrock method. The Hooke–Jeeves method was used to find the minimum of a function of several variables when identifying modeling parameters.

Implicit algorithm for solving equations of motion of incompressible fluid
Computer Research and Modeling, 2023, v. 15, no. 4, pp. 1009-1023A large number of methods have been developed to solve the Navier – Stokes equations in the case of incompressible flows, the most popular of which are methods with velocity correction by the SIMPLE algorithm and its analogue — the method of splitting by physical variables. These methods, developed more than 40 years ago, were used to solve rather simple problems — simulating both stationary flows and non-stationary flows, in which the boundaries of the calculation domain were stationary. At present, the problems of computational fluid dynamics have become significantly more complicated. CFD problems are involving the motion of bodies in the computational domain, the motion of contact boundaries, cavitation and tasks with dynamic local adaptation of the computational mesh. In this case the computational mesh changes resulting in violation of the velocity divergence condition on it. Since divergent velocities are used not only for Navier – Stokes equations, but also for all other equations of the mathematical model of fluid motion — turbulence, mass transfer and energy conservation models, violation of this condition leads to numerical errors and, often, to undivergence of the computational algorithm.
This article presents an implicit method of splitting by physical variables that uses divergent velocities from a given time step to solve the incompressible Navier – Stokes equations. The method is developed to simulate flows in the case of movable and contact boundaries treated in the Euler paradigm. The method allows to perform computations with the integration step exceeding the explicit time step by orders of magnitude (Courant – Friedrichs – Levy number $CFL\gg1$). This article presents a variant of the method for incompressible flows. A variant of the method that allows to calculate the motion of liquid and gas at any Mach numbers will be published shortly. The method for fully compressible flows is implemented in the software package FlowVision.
Numerical simulating classical fluid flow around circular cylinder at low Reynolds numbers ($50 < Re < 140$), when laminar flow is unsteady and the Karman vortex street is formed, are presented in the article. Good agreement of calculations with the experimental data published in the classical works of Van Dyke and Taneda is demonstrated.

Pattern formation of a three-species predator – prey model with prey-taxis and omnivorous predator
Computer Research and Modeling, 2023, v. 15, no. 6, pp. 1617-1634The spatiotemporal dynamics of a three-component model for food web is considered. The model describes the interactions among resource, prey and predator that consumes both species. In a previous work, the author analyzed the model without taking into account spatial heterogeneity. This study continues the model study of the community considering the diffusion of individuals, as well as directed movements of the predator. It is assumed that the predator responds to the spatial change in the resource and prey density by occupying areas where species density is higher or avoiding them. Directed predator movement is described by the advection term, where velocity is proportional to the gradient of resource and prey density. The system is considered on a one-dimensional domain with zero-flux conditions as boundary ones. The spatiotemporal dynamics produced by model is determined by the system stability in the vicinity of stationary homogeneous state with respect to small inhomogeneous perturbations. The paper analyzes the possibility of wave instability leading to the emergence of autowaves and Turing instability, as a result of which stationary patterns are formed. Sufficient conditions for the existence of both types of instability are obtained. The influence of local kinetic parameters on the spatial structure formation was analyzed. It was shown that only Turing instability is possible when taxis on the resource is positive, but with a negative taxis, both types of instability are possible. The numerical solution of the system was found by using method of lines (MOL) with the numerical integration of ODE system by means of splitting techniques. The spatiotemporal dynamics of the system is presented in several variants, realizing one of the instability types. In the case of a positive taxis on the prey, both autowave and stationary structures are formed in smaller regions, with an increase in the region size, Turing structures are not formed. For negative taxis on the prey, stationary patterns is observed in both regions, while periodic structures appear only in larger areas.

On the using the differential schemes to transport equation with drain in grid modeling
Computer Research and Modeling, 2020, v. 12, no. 5, pp. 1149-1164Modern power transportation systems are the complex engineering systems. Such systems include both point facilities (power producers, consumers, transformer substations, etc.) and the distributed elements (f.e. power lines). Such structures are presented in the form of the graphs with different types of nodes under creating the mathematical models. It is necessary to solve the system of partial differential equations of the hyperbolic type to study the dynamic effects in such systems.
An approach similar to one already applied in modeling similar problems earlier used in the work. New variant of the splitting method was used proposed by the authors. Unlike most known works, the splitting is not carried out according to physical processes (energy transport without dissipation, separately dissipative processes). We used splitting to the transport equations with the drain and the exchange between Reimann’s invariants. This splitting makes possible to construct the hybrid schemes for Riemann invariants with a high order of approximation and minimal dissipation error. An example of constructing such a hybrid differential scheme is described for a single-phase power line. The difference scheme proposed is based on the analysis of the properties of the schemes in the space of insufficient coefficients.
Examples of the model problem numerical solutions using the proposed splitting and the difference scheme are given. The results of the numerical calculations shows that the difference scheme allows to reproduce the arising regions of large gradients. It is shown that the difference schemes also allow detecting resonances in such the systems.

Raising convergence order of grid-characteristic schemes for 2D linear elasticity problems using operator splitting
Computer Research and Modeling, 2022, v. 14, no. 4, pp. 899-910The grid-characteristic method is successfully used for solving hyperbolic systems of partial differential equations (for example, transport / acoustic / elastic equations). It allows to construct correctly algorithms on contact boundaries and boundaries of the integration domain, to a certain extent to take into account the physics of the problem (propagation of discontinuities along characteristic curves), and has the property of monotonicity, which is important for considered problems. In the cases of two-dimensional and three-dimensional problems the method makes use of a coordinate splitting technique, which enables us to solve the original equations by solving several one-dimensional ones consecutively. It is common to use up to 3-rd order one-dimensional schemes with simple splitting techniques which do not allow for the convergence order to be higher than two (with respect to time). Significant achievements in the operator splitting theory were done, the existence of higher-order schemes was proved. Its peculiarity is the need to perform a step in the opposite direction in time, which gives rise to difficulties, for example, for parabolic problems.
In this work coordinate splitting of the 3-rd and 4-th order were used for the two-dimensional hyperbolic problem of the linear elasticity. This made it possible to increase the final convergence order of the computational algorithm. The paper empirically estimates the convergence in L1 and L∞ norms using analytical solutions of the system with the sufficient degree of smoothness. To obtain objective results, we considered the cases of longitudinal and transverse plane waves propagating both along the diagonal of the computational cell and not along it. Numerical experiments demonstrated the improved accuracy and convergence order of constructed schemes. These improvements are achieved with the cost of three- or fourfold increase of the computational time (for the 3-rd and 4-th order respectively) and no additional memory requirements. The proposed improvement of the computational algorithm preserves the simplicity of its parallel implementation based on the spatial decomposition of the computational grid.
