Computer simulation of the process soil treatment by tillage tools of soil processing machines
Computer Research and Modeling, 2020, v. 12, no. 3, pp. 607-627The paper analyzes the methods of studying the process of interaction of soil environments with the tillage tools of soil processing machines. The mathematical methods of numerical modeling are considered in detail, which make it possible to overcome the disadvantages of analytical and empirical approaches. A classification and overview of the possibilities the continuous (FEM — finite element method, CFD — computational fluid dynamics) and discrete (DEM — discrete element method, SPH — hydrodynamics of smoothed particles) numerical methods is presented. Based on the discrete element method, a mathematical model has been developed that represents the soil in the form of a set of interacting small spherical elements. The working surfaces of the tillage tool are presented in the framework of the finite element approximation in the form of a combination of many elementary triangles. The model calculates the movement of soil elements under the action of contact forces of soil elements with each other and with the working surfaces of the tillage tool (elastic forces, dry and viscous friction forces). This makes it possible to assess the influence of the geometric parameters of the tillage tools, technological parameters of the process and soil parameters on the geometric indicators of soil displacement, indicators of the self-installation of tools, power loads, quality indicators of loosening and spatial distribution of indicators. A total of 22 indicators were investigated (or the distribution of the indicator in space). This makes it possible to reproduce changes in the state of the system of elements of the soil (soil cultivation process) and determine the total mechanical effect of the elements on the moving tillage tools of the implement. A demonstration of the capabilities of the mathematical model is given by the example of a study of soil cultivation with a disk cultivator battery. In the computer experiment, a virtual soil channel of 5×1.4 m in size and a 3D model of a disk cultivator battery were used. The radius of the soil particles was taken to be 18 mm, the speed of the tillage tool was 1 m/s, the total simulation time was 5 s. The processing depth was 10 cm at angles of attack of 10, 15, 20, 25 and 30°. The verification of the reliability of the simulation results was carried out on a laboratory stand for volumetric dynamometry by examining a full-scale sample, made in full accordance with the investigated 3D-model. The control was carried out according to three components of the traction resistance vector: $F_x$, $F_y$ and $F_z$. Comparison of the data obtained experimentally with the simulation data showed that the discrepancy is not more than 22.2%, while in all cases the maximum discrepancy was observed at angles of attack of the disk battery of 30°. Good consistency of data on three key power parameters confirms the reliability of the whole complex of studied indicators.

Analytical Approximation of a Nonlinear Model for Pest Control in Coconut Trees by the Homotopy Analysis Method
Computer Research and Modeling, 2022, v. 14, no. 5, pp. 1093-1106Rugose spiraling whitefly (RSW) is one of the major pests which affects the coconut trees. It feeds on the tree by sucking up the water content as well as the essential nutrients from leaves. It also forms sooty mold in leaves due to which the process of photosynthesis is inhibited. Biocontrol of pest is harmless for trees and crops. The experimental results in literature reveal that Pseudomallada astur is a potential predator for this pest. We investigate the dynamics of predator, Pseudomallada astur’s interaction with rugose spiralling whitefly, Aleurodicus rugioperculatus in coconut trees using a mathematical model. In this system of ordinary differential equation, the pest-predator interaction is modeled using Holling type III functional response. The parametric values are calculated from the experimental results and are tabulated. An approximate analytical solution for the system has been derived. The homotopy analysis method proves to be a suitable method for creating solutions that are valid even for moderate to large parameter values, hence we employ the same to solve this nonlinear model. The $\hbar$-curves, which give the admissible region of $\hbar$, are provided to validate the region of convergence. We have derived the approximate solution at fifth order and stopped at this order since we obtain a more approximate solution in this iteration. Numerical simulation is obtained through MATLAB. The analytical results are compared with numerical simulation and are found to be in good agreement. The biological interpretation of figures implies that the use of a predator reduces the whitefly’s growth to a greater extent.

Computational algorithm for solving the nonlinear boundary-value problem of hydrogen permeability with dynamic boundary conditions and concentration-dependent diffusion coefficient
Computer Research and Modeling, 2024, v. 16, no. 5, pp. 1179-1193The article deals with the nonlinear boundary-value problem of hydrogen permeability corresponding to the following experiment. A membrane made of the target structural material heated to a sufficiently high temperature serves as the partition in the vacuum chamber. Degassing is performed in advance. A constant pressure of gaseous (molecular) hydrogen is built up at the inlet side. The penetrating flux is determined by mass-spectrometry in the vacuum maintained at the outlet side.
A linear model of dependence on concentration is adopted for the coefficient of dissolved atomic hydrogen diffusion in the bulk. The temperature dependence conforms to the Arrhenius law. The surface processes of dissolution and sorptiondesorption are taken into account in the form of nonlinear dynamic boundary conditions (differential equations for the dynamics of surface concentrations of atomic hydrogen). The characteristic mathematical feature of the boundary-value problem is that concentration time derivatives are included both in the diffusion equation and in the boundary conditions with quadratic nonlinearity. In terms of the general theory of functional differential equations, this leads to the so-called neutral type equations and requires a more complex mathematical apparatus. An iterative computational algorithm of second-(higher- )order accuracy is suggested for solving the corresponding nonlinear boundary-value problem based on explicit-implicit difference schemes. To avoid solving the nonlinear system of equations at every time step, we apply the explicit component of difference scheme to slower sub-processes.
The results of numerical modeling are presented to confirm the fitness of the model to experimental data. The degrees of impact of variations in hydrogen permeability parameters (“derivatives”) on the penetrating flux and the concentration distribution of H atoms through the sample thickness are determined. This knowledge is important, in particular, when designing protective structures against hydrogen embrittlement or membrane technologies for producing high-purity hydrogen. The computational algorithm enables using the model in the analysis of extreme regimes for structural materials (pressure drops, high temperatures, unsteady heating), identifying the limiting factors under specific operating conditions, and saving on costly experiments (especially in deuterium-tritium investigations).

Numerical modeling of the occurrence of a stress peak during the reflection of a shock wave pulse from a granular porous medium
Computer Research and Modeling, 2026, v. 18, no. 2, pp. 359-375The study of elastic waves in porous media is relevant for mineral exploration, the use of porous screens for shock wave damping, and the study of the structure of the earth’s crust. The elastic properties of a porous medium, which can be judged by the propagation velocity of various types of waves, depend on the degree of consolidation of the porous medium. For example, bulk media (sand, glass beads, granular materials) have a low sound velocity (about 100 m/s); compaction of such media is accompanied by a slight increase in velocity, while their consolidation (sandstone, gas hydrate cementation) leads to a multiple increase in the acoustic wave velocity, on the order of 2000–3000 m/s. This paper theoretically investigates the dynamics of a wave pulse in a shock tube containing a layer of a bulk medium. Numerical modeling was performed under experimental conditions. A description of a shock tube experimental setup is provided. The setup consists of a high-pressure volume (HPV), a low-pressure volume (LPV), and a bulk medium section. A shock wave pulse (SWP) is generated by the rupture of a diaphragm between the HPV and LPV. The SWP dynamics are recorded by piezoelectric sensors located flush on the inside of the tube. In the shock tube, equipped with a bulk medium section, the wave experiences multiple reflections from the surface of the porous medium under study and the upper end of the tube. The reflected signals are used as probe pulses to study changes in the porous medium caused by repeated passages of the shock wave pulse, with a period of approximately 10 ms. A mathematical model is used that includes the equations of conservation of mass, momentum, and energy for the gas phase and solid particles with closure relations. The process is described for one-dimensional planar motion of the gas and dispersed phases. The numerical solution utilizes an approximation of the equations based on the control volume method. Numerical results have shown that the proposed model accurately describes, qualitatively and quantitatively, the occurrence of a sharp, short-term increase in the total voltage (peak) during repeated pulse passage through a layer of bulk material, as observed in experiments.

Application of beta regression to the CD44 alternative splicing problem
Computer Research and Modeling, 2026, v. 18, no. 3, pp. 697-714Aberrant alternative splicing of the CD44 gene drives colorectal cancer progression and facilitates the emergence of cancer stem cells. Although biomedical research recognizes this transmembrane glycoprotein as a major catalyst of malignancy, deciphering its multi-isoform regulatory networks remains a complex analytical challenge. To address this knowledge gap, this study presents a machine learning framework designed to decode these biological mechanisms. The author constructed a neural network regressor based on beta regression to model bounded isoform proportions. This computational architecture jointly estimates both the mean and the precision parameters of the underlying probability distribution. Furthermore, the system employs elastic net regularization to perform quantitative feature selection from highdimensional molecular expression data.
The investigation evaluates the proposed framework using gene expression profiles from colorectal cancer patients. The primary objective involves identifying specific ribonucleic acid-binding proteins acting as regulatory splicing factors. The experimental design contrasts two distinct mathematical modeling strategies. The first configuration incorporates an independent ”one-vs-all” approach that treats each transcript variant as an isolated regression target. The second formulation utilizes a structured ”isoform tree” method that directly mirrors hierarchical exon inclusion relationships. Validation experiments on synthetically generated datasets confirmed the mathematical integrity of the network. The model recovered true distribution parameters with precision and exhibited no systematic bias. Comprehensive empirical comparisons subsequently demonstrated that the independent ”one-vs-all” layout consistently outperforms the hierarchical tree configuration in predictive stability and accuracy.
The computational analysis maps the regulatory landscape of the CD44 gene. The framework validates several established splicing factors while uncovering new candidate proteins, including ACO1, NUDT21, and AGO2. Based on these statistical associations, the paper introduces a biological hypothesis. This concept functionally connects intracellular iron metabolism via the ACO1 protein with the shifting balance of CD44 variants. These discoveries provide deeper insights into oncogenic splicing regulation. Ultimately, they highlight molecular targets for future therapeutic interventions aimed at suppressing the cancer stem cell phenotype.

Investigation of complex formation of flavodoxin and photosystem 1 by means of direct multiparticle computer simulation
Computer Research and Modeling, 2009, v. 1, no. 1, pp. 85-91Views (last year): 4. Citations: 2 (RSCI).Kinetics of complex formation between components of the photosynthetic electron transport chain — flavodoxin and membrane complex photosystem I has been studied using computer model based on methods of multiparticle simulation and Brownian dynamics. We simulated Brownian motion of several hundreds of flavodoxin molecules, taking into account electrostatic interactions and complex shape of the molecules. Our model could describe experimental nonmonotonic dependence of the association rate constant for flavodoxin and photosystem I. This lets us conclude that electrostatic interactions are sufficient to form such kind of nonmonotonic dependence.

On the investigation of plasma turbulence by the analysis of the spectra
Computer Research and Modeling, 2012, v. 4, no. 4, pp. 793-802Views (last year): 2. Citations: 4 (RSCI).The article describes the examples of the analysis of the experimental data spectra for identifying typical structures of processes forming plasma turbulence. The method is based on the original algorithm which is close to the one-sample bootstrap. The base model for description of the fine structure of stochastic processes is finite local-scale normal mixtures. For finding the statistical estimates (maximum likelihood estimates) well known EM algorithm is used. The efficiency of the proposed research technique is demonstrated for a number of spectra’s set obtained in different modes of low-frequency plasma turbulence.

Modeling of H2-permeability of alloys for gas separation membranes
Computer Research and Modeling, 2016, v. 8, no. 1, pp. 121-135Views (last year): 1. Citations: 7 (RSCI).High-purity hydrogen is required for clean energy and a variety of chemical technology processes. A considerable part of hydrogen is to be obtained by methane conversion. Different alloys, which may be wellsuited for use in gas-separation plants, were investigated by measuring specific hydrogen permeability. One had to estimate the parameters of diffusion and sorption to numerically model the different scenarios and experimental conditions of the material usage (including extreme ones), and identify the limiting factors. This paper presents a nonlinear model of hydrogen permeability in accordance with the specifics of the experiment, the numerical method for solving the boundary-value problem, and the results of parametric identification for the alloy V85Ni15.

Numerical investigations of mixing non-isothermal streams of sodium coolant in T-branch
Computer Research and Modeling, 2017, v. 9, no. 1, pp. 95-110Views (last year): 3.Numerical investigation of mixing non-isothermal streams of sodium coolant in a T-branch is carried out in the FlowVision CFD software. This study is aimed at argumentation of applicability of different approaches to prediction of oscillating behavior of the flow in the mixing zone and simulation of temperature pulsations. The following approaches are considered: URANS (Unsteady Reynolds Averaged Navier Stokers), LES (Large Eddy Simulation) and quasi-DNS (Direct Numerical Simulation). One of the main tasks of the work is detection of the advantages and drawbacks of the aforementioned approaches.
Numerical investigation of temperature pulsations, arising in the liquid and T-branch walls from the mixing of non-isothermal streams of sodium coolant was carried out within a mathematical model assuming that the flow is turbulent, the fluid density does not depend on pressure, and that heat exchange proceeds between the coolant and T-branch walls. Model LMS designed for modeling turbulent heat transfer was used in the calculations within URANS approach. The model allows calculation of the Prandtl number distribution over the computational domain.
Preliminary study was dedicated to estimation of the influence of computational grid on the development of oscillating flow and character of temperature pulsation within the aforementioned approaches. The study resulted in formulation of criteria for grid generation for each approach.
Then, calculations of three flow regimes have been carried out. The regimes differ by the ratios of the sodium mass flow rates and temperatures at the T-branch inlets. Each regime was calculated with use of the URANS, LES and quasi-DNS approaches.
At the final stage of the work analytical comparison of numerical and experimental data was performed. Advantages and drawbacks of each approach to simulation of mixing non-isothermal streams of sodium coolant in the T-branch are revealed and formulated.
It is shown that the URANS approach predicts the mean temperature distribution with a reasonable accuracy. It requires essentially less computational and time resources compared to the LES and DNS approaches. The drawback of this approach is that it does not reproduce pulsations of velocity, pressure and temperature.
The LES and DNS approaches also predict the mean temperature with a reasonable accuracy. They provide oscillating solutions. The obtained amplitudes of the temperature pulsations exceed the experimental ones. The spectral power densities in the check points inside the sodium flow agree well with the experimental data. However, the expenses of the computational and time resources essentially exceed those for the URANS approach in the performed numerical experiments: 350 times for LES and 1500 times for ·DNS.

Signal and noise calculation at Rician data analysis by means of combining maximum likelihood technique and method of moments
Computer Research and Modeling, 2018, v. 10, no. 4, pp. 511-523Views (last year): 11.The paper develops a new mathematical method of the joint signal and noise calculation at the Rice statistical distribution based on combing the maximum likelihood method and the method of moments. The calculation of the sough-for values of signal and noise is implemented by processing the sampled measurements of the analyzed Rician signal’s amplitude. The explicit equations’ system has been obtained for required signal and noise parameters and the results of its numerical solution are provided confirming the efficiency of the proposed technique. It has been shown that solving the two-parameter task by means of the proposed technique does not lead to the increase of the volume of demanded calculative resources if compared with solving the task in one-parameter approximation. An analytical solution of the task has been obtained for the particular case of small value of the signal-to-noise ratio. The paper presents the investigation of the dependence of the sought for parameters estimation accuracy and dispersion on the quantity of measurements in experimental sample. According to the results of numerical experiments, the dispersion values of the estimated sought-for signal and noise parameters calculated by means of the proposed technique change in inverse proportion to the quantity of measurements in a sample. There has been implemented a comparison of the accuracy of the soughtfor Rician parameters’ estimation by means of the proposed technique and by earlier developed version of the method of moments. The problem having been considered in the paper is meaningful for the purposes of Rician data processing, in particular, at the systems of magnetic-resonance visualization, in devices of ultrasonic visualization, at optical signals’ analysis in range-measuring systems, at radar signals’ analysis, as well as at solving many other scientific and applied tasks that are adequately described by the Rice statistical model.
