Regarding the dynamics of cosymmetric predator – prey systems
    Computer Research and Modeling, 2017, v. 9, no. 5, pp. 799-813

To study nonlinear effects of biological species interactions numerical-analytical approach is being developed. The approach is based on the cosymmetry theory accounting for the phenomenon of the emergence of a continuous family of solutions to differential equations where each solution can be obtained from the appropriate initial state. In problems of mathematical ecology the onset of cosymmetry is usually connected with a number of relationships between the parameters of the system. When the relationships collapse families vanish, we get a finite number of isolated solutions instead of a continuum of solutions and transient process can be long-term, dynamics taking place in a neighborhood of a family that has vanished due to cosymmetry collapse.

We consider a model for spatiotemporal competition of predators or prey with an account for directed migration, Holling type II functional response and nonlinear prey growth function permitting Alley effect. We found out the conditions on system parameters under which there is linear with respect to population densities cosymmetry. It is demonstated that cosymmetry exists for any resource function in case of heterogeneous habitat. Numerical experiment in MATLAB is applied to compute steady states and oscillatory regimes in case of spatial heterogeneity.

The dynamics of three population interactions (two predators and a prey, two prey and a predator) are considered. The onset of families of stationary distributions and limit cycle branching out of equlibria of a family that lose stability are investigated in case of homogeneous habitat. The study of the system for two prey and a predator gave a wonderful result of species coexistence. We have found out parameter regions where three families of stable solutions can be realized: coexistence of two prey in absence of a predator, stationary and oscillatory distributions of three coexisting species. Cosymmetry collapse is analyzed and long-term transient dynamics leading to solutions with the exclusion of one of prey or extinction of a predator is established in the numerical experiment.

Linear and nonlinear optimization models of multiple covering of a bounded plane domain with circles
    Computer Research and Modeling, 2019, v. 11, no. 6, pp. 1101-1110

Problems of multiple covering ($k$-covering) of a bounded set $G$ with equal circles of a given radius are well known. They are thoroughly studied under the assumption that $G$ is a finite set. There are several papers concerned with studying this problem in the case where $G$ is a connected set. In this paper, we study the problem of minimizing the number of circles that form a $k$-covering, $k \geqslant 1$, provided that $G$ is a bounded convex plane domain.

For the above-mentioned problem, we state a 0-1 linear model, a general integer linear model, and a nonlinear model, imposing a constraint on the minimum distance between the centers of covering circles. The latter constraint is due to the fact that in practice one can place at most one device at each point. We establish necessary and sufficient solvability conditions for the linear models and describe one (easily realizable) variant of these conditions in the case where the covered set $G$ is a rectangle.

We propose some methods for finding an approximate number of circles of a given radius that provide the desired $k$-covering of the set $G$, both with and without constraints on distances between the circles’ centers. We treat the calculated values as approximate upper bounds for the number of circles. We also propose a technique that allows one to get approximate lower bounds for the number of circles that is necessary for providing a $k$-covering of the set $G$. In the general linear model, as distinct from the 0-1 linear model, we require no additional constraint. The difference between the upper and lower bounds for the number of circles characterizes the quality (acceptability) of the constructed $k$-covering.

We state a nonlinear mathematical model for the $k$-covering problem with the above-mentioned constraints imposed on distances between the centers of covering circles. For this model, we propose an algorithm which (in certain cases) allows one to find more exact solutions to covering problems than those calculated from linear models.

For implementing the proposed approach, we have developed computer programs and performed numerical experiments. Results of numerical experiments demonstrate the effectiveness of the method.

From homogeneous to inhomogeneous electronic analogue of DNA
    Computer Research and Modeling, 2020, v. 12, no. 6, pp. 1397-1407

In this work, the problem of constructing an electronic analogue of heterogeneous DNA is solved with the help of the methods of mathematical modeling. Electronic analogs of that type, along with other physical models of living systems, are widely used as a tool for studying the dynamic and functional properties of these systems. The solution to the problem is based on an algorithm previously developed for homogeneous (synthetic) DNA and modified in such a way that it can be used for the case of inhomogeneous (native) DNA. The algorithm includes the following steps: selection of a model that simulates the internal mobility of DNA; construction of a transformation that allows you to move from the DNA model to its electronic analogue; search for conditions that provide an analogy of DNA equations and electronic analogue equations; calculation of the parameters of the equivalent electrical circuit. To describe inhomogeneous DNA, the model was chosen that is a system of discrete nonlinear differential equations simulating the angular deviations of nitrogenous bases, and Hamiltonian corresponding to these equations. The values of the coefficients in the model equations are completely determined by the dynamic parameters of the DNA molecule, including the moments of inertia of nitrous bases, the rigidity of the sugar-phosphate chain, and the constants characterizing the interactions between complementary bases in pairs. The inhomogeneous Josephson line was used as a basis for constructing an electronic model, the equivalent circuit of which contains four types of cells: A-, T-, G-, and C-cells. Each cell, in turn, consists of three elements: capacitance, inductance, and Josephson junction. It is important that the A-, T-, G- and C-cells of the Josephson line are arranged in a specific order, which is similar to the order of the nitrogenous bases (A, T, G and C) in the DNA sequence. The transition from DNA to an electronic analog was carried out with the help of the A-transformation which made it possible to calculate the values of the capacitance, inductance, and Josephson junction in the A-cells. The parameter values for the T-, G-, and C-cells of the equivalent electrical circuit were obtained from the conditions imposed on the coefficients of the model equations and providing an analogy between DNA and the electronic model.

Investigation of the averaged model of coked catalyst oxidative regeneration
    Computer Research and Modeling, 2021, v. 13, no. 1, pp. 149-161

The article is devoted to the construction and investigation of an averaged mathematical model of an aluminum-cobalt-molybdenum hydrocracking catalyst oxidative regeneration. The oxidative regeneration is an effective means of restoring the activity of the catalyst when its granules are coating with coke scurf.

The mathematical model of this process is a nonlinear system of ordinary differential equations, which includes kinetic equations for reagents’ concentrations and equations for changes in the temperature of the catalyst granule and the reaction mixture as a result of isothermal reactions and heat transfer between the gas and the catalyst layer. Due to the heterogeneity of the oxidative regeneration process, some of the equations differ from the standard kinetic ones and are based on empirical data. The article discusses the scheme of chemical interaction in the regeneration process, which the material balance equations are compiled on the basis of. It reflects the direct interaction of coke and oxygen, taking into account the degree of coverage of the coke granule with carbon-hydrogen and carbon-oxygen complexes, the release of carbon monoxide and carbon dioxide during combustion, as well as the release of oxygen and hydrogen inside the catalyst granule. The change of the radius and, consequently, the surface area of coke pellets is taken into account. The adequacy of the developed averaged model is confirmed by an analysis of the dynamics of the concentrations of substances and temperature.

The article presents a numerical experiment for a mathematical model of oxidative regeneration of an aluminum-cobalt-molybdenum hydrocracking catalyst. The experiment was carried out using the Kutta–Merson method. This method belongs to the methods of the Runge–Kutta family, but is designed to solve stiff systems of ordinary differential equations. The results of a computational experiment are visualized.

The paper presents the dynamics of the concentrations of substances involved in the oxidative regeneration process. A conclusion on the adequacy of the constructed mathematical model is drawn on the basis of the correspondence of the obtained results to physicochemical laws. The heating of the catalyst granule and the release of carbon monoxide with a change in the radius of the granule for various degrees of initial coking are analyzed. There are a description of the results.

In conclusion, the main results and examples of problems which can be solved using the developed mathematical model are noted.

  5. Laser damage to transparent solids is a major limiting factor output power of laser systems. For laser rangefinders, the most likely destruction cause of elements of the optical system (lenses, mirrors) actually, as a rule, somewhat dusty, is not an optical breakdown as a result of avalanche, but such a thermal effect on the dust speck deposited on an element of the optical system (EOS), which leads to its ignition. It is the ignition of a speck of dust that initiates the process of EOS damage.

The corresponding model of this process leading to the ignition of a speck of dust takes into account the nonlinear Stefan –Boltzmann law of thermal radiation and the infinite thermal effect of periodic radiation on the EOS and the speck of dust. This model is described by a nonlinear system of differential equations for two functions: the EOS temperature and the dust particle temperature. It is proved that due to the accumulating effect of periodic thermal action, the process of reaching the dust speck ignition temperature occurs almost at any a priori possible changes in this process of the thermophysical parameters of the EOS and the dust speck, as well as the heat exchange coefficients between them and the surrounding air. Averaging these parameters over the variables related to both the volume and the surfaces of the dust speck and the EOS is correct under the natural constraints specified in the paper. The entire really significant spectrum of thermophysical parameters is covered thanks to the use of dimensionless units in the problem (including numerical results).

A thorough mathematical study of the corresponding nonlinear system of differential equations made it possible for the first time for the general case of thermophysical parameters and characteristics of the thermal effect of periodic laser radiation to find a formula for the value of the permissible radiation intensity that does not lead to the destruction of the EOS as a result of the ignition of a speck of dust deposited on the EOS. The theoretical value of the permissible intensity found in the general case in the special case of the data from the Grasse laser ranging station (south of France) almost matches that experimentally observed in the observatory.

In parallel with the solution of the main problem, we derive a formula for the power absorption coefficient of laser radiation by an EOS expressed in terms of four dimensionless parameters: the relative intensity of laser radiation, the relative illumination of the EOS, the relative heat transfer coefficient from the EOS to the surrounding air, and the relative steady-state temperature of the EOS.

Simulation of laser polishing for fused quartz
    Computer Research and Modeling, 2026, v. 18, no. 2, pp. 399-421

Laser polishing is a promising technology for the finishing of fused quartz (fused silica or quartz glass) products, enabling the removal of subsurface defects induced by mechanical processing. However, the complexity and nonlinearity of the physical processes occurring during laser irradiation complicate the selection of optimal technological parameters. The present paper aims to develop, comparatively analyze, and apply high-precision predictive models for forecasting and optimizing the key performance indicators of the laser polishing process for quartz glass. A verified finite element model implemented in the ANSYS software environment produced a dataset of temperature and stress fields for various combinations of process parameters. This dataset was used to develop and validate four types of predictive models: Polynomial Regression, a Fuzzy Logic System, an Adaptive Neuro-Fuzzy Inference System (ANFIS), and a Multilayer Perceptron (MLP) neural network. The models’ quality was evaluated on a test set using the statistical metrics MAE, RMSE, MAPE, $R^2$, and  $R^2_{Adj}$. A comparative analysis of the models revealed the significant superiority of the MLP neural network, which demonstrated the highest prediction accuracy for all output parameters, achieving Adjusted $R^2$ ($R^2_{Adj}$.) values above 0.97 and a Mean Absolute Percentage Error (MAPE) in the range of 0.7–2.8%. This model was effectively utilized as a surrogate function in combination with a genetic algorithm to successfully identify the optimal process parameters. The constructed MLP neural network model functions as a reliable and high-precision tool, facilitating both prediction and the optimization of fused quartz polishing outcomes using a CO2 laser. This approach effectively approximates the complex nonlinear dependencies inherent in the process and can serve as a foundation for developing intelligent control and optimization systems for this technology.

The dynamics of polynucleotide chain consisting of two different homogeneous sequences, divided by interface
    Computer Research and Modeling, 2013, v. 5, no. 2, pp. 241-253

To research dynamics of inhomogeneous polynucleotide DNA chain the Y-model with no dissipation term was used. Basing on this model using numerical methods calculations were carried out, which have shown the behaviour of nonlinear conformational excitation (kink), spreading along the inhomogeneous polynucleotide chain, consisting of two different homogeneous nucleotide sequences. As numerical analysis shows there are three ways of behaviour of the nonlinear kink excitation spreading along the DNA chain. After reaching the interface between two homogeneous sequences consisting of different types of bases kink can a) reflect, b) pass the interface with acceleration (increase its velocity), c) pass the interface with deceleration (decrease its velocity).

  8. It is known that the sound speed in medium that contain highly compressible inclusions, e.g. air pores in an elastic medium or gas bubbles in the liquid may be significantly reduced compared to a homogeneous medium. Effective nonlinear parameter of medium, describing the manifestation of nonlinear effects, increases hundreds and thousands of times because of the large differences in the compressibility of the inclusions and the medium. Spatial change in the concentration of such inclusions leads to the variable local sound speed, which in turn calls the spatial-temporal redistribution of acoustic energy in the wave and the distortion of its temporal profiles and cross-section structure of bounded beams. In particular, focal areas can form. Under certain conditions, the sound channel is formed that provides waveguide propagation of acoustic signals in the medium with similar inclusions. Thus, it is possible to control spatial-temporal structure of acoustic waves with the introduction of highly compressible inclusions with a given spatial distribution and concentration. The aim of this work is to study the propagation of acoustic waves in a rubberlike material with non-uniform spatial air cavities. The main objective is the development of an adequate theory of such structurally inhomogeneous media, theory of propagation of nonlinear acoustic waves and beams in these media, the calculation of the acoustic fields and identify the communication parameters of the medium and inclusions with characteristics of propagating waves. In the work the evolutionary self-consistent equation with integro-differential term is obtained describing in the low-frequency approximation propagation of intense acoustic beams in a medium with highly compressible cavities. In this equation the secondary acoustic field is taken into account caused by the dynamics of the cavities oscillations. The method is developed to obtain exact analytical solutions for nonlinear acoustic field of the beam on its axis and to calculate the field in the focal areas. The obtained results are applied to theoretical modeling of a material with non-uniform distribution of strongly compressible inclusions.

Spatiotemporal dynamics and the principle of competitive exclusion in community
    Computer Research and Modeling, 2017, v. 9, no. 5, pp. 815-824

Execution or violation of the principle of competitive exclusion in communities is the subject of many studies. The principle of competitive exclusion means that coexistence of species in community is impossible if the number of species exceeds the number of controlling mutually independent factors. At that time there are many examples displaying the violations of this principle in the natural systems. The explanations for this paradox vary from inexact identification of the set of factors to various types of spatial and temporal heterogeneities. One of the factors breaking the principle of competitive exclusion is intraspecific competition. This study holds the model of community with two species and one influencing factor with density-dependent mortality and spatial heterogeneity. For such models possibility of the existence of stable equilibrium is proved in case of spatial homogeneity and negative effect of the species on the factor. Our purpose is analysis of possible variants of dynamics of the system with spatial heterogeneity under the various directions of the species effect on the influencing factor. Numerical analysis showed that there is stable coexistence of the species agreed with homogenous spatial distributions of the species if the species effects on the influencing factor are negative. Density-dependent mortality and spatial heterogeneity lead to violation of the principle of competitive exclusion when equilibriums are Turing unstable. In this case stable spatial heterogeneous patterns can arise. It is shown that Turing instability is possible if at least one of the species effects is positive. Model nonlinearity and spatial heterogeneity cause violation of the principle of competitive exclusion in terms of both stable spatial homogenous states and quasistable spatial heterogeneous patterns.

Dynamic regimes of the stochastic “prey – predatory” model with competition and saturation
    Computer Research and Modeling, 2019, v. 11, no. 3, pp. 515-531

We consider “predator – prey” model taking into account the competition of prey, predator for different from the prey resources, and their interaction described by the second type Holling trophic function. An analysis of the attractors is carried out depending on the coefficient of competition of predators. In the deterministic case, this model demonstrates the complex behavior associated with the local (Andronov –Hopf and saddlenode) and global (birth of a cycle from a separatrix loop) bifurcations. An important feature of this model is the disappearance of a stable cycle due to a saddle-node bifurcation. As a result of the presence of competition in both populations, parametric zones of mono- and bistability are observed. In parametric zones of bistability the system has either coexisting two equilibria or a cycle and equilibrium. Here, we investigate the geometrical arrangement of attractors and separatrices, which is the boundary of basins of attraction. Such a study is an important component in understanding of stochastic phenomena. In this model, the combination of the nonlinearity and random perturbations leads to the appearance of new phenomena with no analogues in the deterministic case, such as noise-induced transitions through the separatrix, stochastic excitability, and generation of mixed-mode oscillations. For the parametric study of these phenomena, we use the stochastic sensitivity function technique and the confidence domain method. In the bistability zones, we study the deformations of the equilibrium or oscillation regimes under stochastic perturbation. The geometric criterion for the occurrence of such qualitative changes is the intersection of confidence domains and the separatrix of the deterministic model. In the zone of monostability, we evolve the phenomena of explosive change in the size of population as well as extinction of one or both populations with minor changes in external conditions. With the help of the confidence domains method, we solve the problem of estimating the proximity of a stochastic population to dangerous boundaries, upon reaching which the coexistence of populations is destroyed and their extinction is observed.
