Molecular dynamics assessment of the mechanical properties of fibrillar actin
Computer Research and Modeling, 2022, v. 14, no. 5, pp. 1081-1092Actin is a conserved structural protein that is expressed in all eukaryotic cells. When polymerized, it forms long filaments of fibrillar actin, or F-actin, which are involved in the formation of the cytoskeleton, in muscle contraction and its regulation, and in many other processes. The dynamic and mechanical properties of actin are important for interaction with other proteins and the realization of its numerous functions in the cell. We performed 204.8 ns long molecular dynamics (MD) simulations of an actin filament segment consisting of 24 monomers in the absence and the presence of MgADP at 300 K in the presence of a solvent and at physiological ionic strength using the AMBER99SBILDN and CHARMM36 force fields in the GROMACS software environment, using modern structural models as the initial structure obtained by high-resolution cryoelectron microscopy. MD calculations have shown that the stationary regime of fluctuations in the structure of the F-actin long segment is developed 80–100 ns after the start of the MD trajectory. Based on the results of MD calculations, the main parameters of the actin helix and its bending, longitudinal, and torsional stiffness were estimated using a section of the calculation model that is far enough away from its ends. The estimated subunit axial (2.72–2.75 nm) and angular (165–168◦) translation of the F-actin helix, its bending (2.8–4.7 · 10−26 N·m2), longitudinal (36–47·10−9 N), and torsional (2.6–3.1·10−26 N·m2) stiffness are in good agreement with the results of the most reliable experiments. The results of MD calculations have shown that modern structural models of F-actin make it possible to accurately describe its dynamics and mechanical properties, provided that computational models contain a sufficiently large number of monomers, modern force fields, and relatively long MD trajectories are used. The inclusion of actin partner proteins, in particular, tropomyosin and troponin, in the MD model can help to understand the molecular mechanisms of such important processes as the regulation of muscle contraction.

The effect of nonlinear supratransmission in discrete structures: a review
Computer Research and Modeling, 2023, v. 15, no. 3, pp. 599-617This paper provides an overview of studies on nonlinear supratransmission and related phenomena. This effect consists in the transfer of energy at frequencies not supported by the systems under consideration. The supratransmission does not depend on the integrability of the system, it is resistant to damping and various classes of boundary conditions. In addition, a nonlinear discrete medium, under certain general conditions imposed on the structure, can create instability due to external periodic influence. This instability is the generative process underlying the nonlinear supratransmission. This is possible when the system supports nonlinear modes of various nature, in particular, discrete breathers. Then the energy penetrates into the system as soon as the amplitude of the external harmonic excitation exceeds the maximum amplitude of the static breather of the same frequency.
The effect of nonlinear supratransmission is an important property of many discrete structures. A necessary condition for its existence is the discreteness and nonlinearity of the medium. Its manifestation in systems of various nature speaks of its fundamentality and significance. This review considers the main works that touch upon the issue of nonlinear supratransmission in various systems, mainly model ones.
Many teams of authors are studying this effect. First of all, these are models described by discrete equations, including sin-Gordon and the discrete Schr¨odinger equation. At the same time, the effect is not exclusively model and manifests itself in full-scale experiments in electrical circuits, in nonlinear chains of oscillators, as well as in metastable modular metastructures. There is a gradual complication of models, which leads to a deeper understanding of the phenomenon of supratransmission, and the transition to disordered structures and those with elements of chaos structures allows us to talk about a more subtle manifestation of this effect. Numerical asymptotic approaches make it possible to study nonlinear supratransmission in complex nonintegrable systems. The complication of all kinds of oscillators, both physical and electrical, is relevant for various real devices based on such systems, in particular, in the field of nano-objects and energy transport in them through the considered effect. Such systems include molecular and crystalline clusters and nanodevices. In the conclusion of the paper, the main trends in the research of nonlinear supratransmission are given.

Centrifugal pump modeling in FlowVision CFD software
Computer Research and Modeling, 2023, v. 15, no. 4, pp. 907-919This paper presents a methodology for modeling centrifugal pumps using the example of the NM 1250 260 main oil centrifugal pump. We use FlowVision CFD software as the numerical modeling instrument. Bench tests and numerical modeling use water as a working fluid. The geometrical model of the pump is fully three-dimensional and includes the pump housing to account for leakages. In order to reduce the required computational resources, the methodology specifies leakages using flow rate rather than directly modeling them. Surface roughness influences flow through the wall function model. The wall function model uses an equivalent sand roughness, and a formula for converting real roughness into equivalent sand roughness is applied in this work. FlowVision uses the sliding mesh method for simulation of the rotation of the impeller. This approach takes into account the nonstationary interaction between the rotor and diffuser of the pump, allowing for accurate resolution of recirculation vortices that occur at low flow rates.
The developed methodology has achieved high consistency between numerical simulations results and experiments at all pump operating conditions. The deviation in efficiency at nominal conditions is 0.42%, and in head is 1.9%. The deviation of calculated characteristics from experimental ones increases as the flow rate increases and reaches a maximum at the far-right point of the characteristic curve (up to 4.8% in head). This phenomenon occurs due to a slight mismatch between the geometric model of the impeller used in the calculation and the real pump model from the experiment. However, the average arithmetic relative deviation between numerical modeling and experiment for pump efficiency at 6 points is 0.39%, with an experimental efficiency measurement error of 0.72%. This meets the accuracy requirements for calculations. In the future, this methodology can be used for a series of optimization and strength calculations, as modeling does not require significant computational resources and takes into account the non-stationary nature of flow in the pump.

Physical research and numerical modeling of the lower ionosphere perturbed by powerful radio emission. Part 2. Results of numerical calculations and their analysis
Computer Research and Modeling, 2023, v. 15, no. 5, pp. 1237-1262The second part presents numerical studies of the parameters of the lower ionosphere at altitudes of 40–90 km when heated by powerful high-frequency radio waves of various frequencies and powers. The problem statement is considered in the first part of the article. The main attention is paid to the interrelation between the energy and kinetic parameters of the disturbed $D$-region of the ionosphere in the processes that determine the absorption and transformation of the radio beam energy flux in space and time. The possibility of a significant difference in the behavior of the parameters of the disturbed region in the daytime and at nighttime, both in magnitude and in space-time distribution, is shown. In the absence of sufficiently reliable values of the rate constants for a number of important kinetic processes, numerical studies were carried out in stages with the gradual addition of individual processes and kinetic blocks corresponding at the same time to a certain physical content. It is shown that the energy thresholds for inelastic collisions of electrons with air molecules are the main ones. This approach made it possible to detect the effect of the emergence of a self-oscillating mode of changing parameters if the main channel for energy losses in inelastic processes is the most energy-intensive process — ionization. This effect may play a role in plasma studies using high-frequency inductive and capacitive discharges. The results of calculations of the ionization and optical parameters of the disturbed $D$-region for daytime conditions are presented. The electron temperature, density, emission coefficients in the visible and infrared ranges of the spectrum are obtained for various values of the power of the radio beam and its frequency in the lower ionosphere. The height-time distribution of the absorbed radiation power is calculated, which is necessary in studies of higher layers of the ionosphere. The influence on the electron temperature and on the general behavior of the parameters of energy losses by electrons on the excitation of vibrational and metastable states of molecules has been studied in detail. It is shown that under nighttime conditions, when the electron concentration begins at altitudes of about 80 km, and the concentration of heavy particles decreases by two orders of magnitude compared to the average $D$-region, large-scale gas-dynamic motion can develop with sufficient radio emission power The algorithm was developed based on the McCormack method and two-dimensional gas-dynamic calculations of the behavior of the parameters of the perturbed region were performed with some simplifications of the kinetics.

Analysis of the physics-informed neural network approach to solving ordinary differential equations
Computer Research and Modeling, 2024, v. 16, no. 7, pp. 1621-1636Considered the application of physics-informed neural networks using multi layer perceptrons to solve Cauchy initial value problems in which the right-hand sides of the equation are continuous monotonically increasing, decreasing or oscillating functions. With the use of the computational experiments the influence of the construction of the approximate neural network solution, neural network structure, optimization algorithm and software implementation means on the learning process and the accuracy of the obtained solution is studied. The analysis of the efficiency of the most frequently used machine learning frameworks in software development with the programming languages Python and C# is carried out. It is shown that the use of C# language allows to reduce the time of neural networks training by 20–40%. The choice of different activation functions affects the learning process and the accuracy of the approximate solution. The most effective functions in the considered problems are sigmoid and hyperbolic tangent. The minimum of the loss function is achieved at the certain number of neurons of the hidden layer of a single-layer neural network for a fixed training time of the neural network model. It’s also mentioned that the complication of the network structure increasing the number of neurons does not improve the training results. At the same time, the size of the grid step between the points of the training sample, providing a minimum of the loss function, is almost the same for the considered Cauchy problems. Training single-layer neural networks, the Adam method and its modifications are the most effective to solve the optimization problems. Additionally, the application of twoand three-layer neural networks is considered. It is shown that in these cases it is reasonable to use the LBFGS algorithm, which, in comparison with the Adam method, in some cases requires much shorter training time achieving the same solution accuracy. The specificity of neural network training for Cauchy problems in which the solution is an oscillating function with monotonically decreasing amplitude is also investigated. For these problems, it is necessary to construct a neural network solution with variable weight coefficient rather than with constant one, which improves the solution in the grid cells located near by the end point of the solution interval.

Consideration of psychological factors in models of the battle (conflict)

Citations: 4 (RSCI).The course and outcome of the battle is largely dependent on the morale of the troops, characterized by the percentage of loss in killed and wounded, in which the troops still continue to fight. Every fight is a psychological act of ending his rejection of one of the parties. Typically, models of battle psychological factor taken into account in the decision of Lanchester equations (the condition of equality of forces, when the number of one of the parties becomes zero). It is emphasized that the model Lanchester type satisfactorily describe the dynamics of the battle only in the initial stages. To resolve this contradiction is proposed to use a modification of Lanchester's equations, taking into account the fact that at any moment of the battle on the enemy firing not affected and did not abandon the battle fighters. The obtained differential equations are solved by numerical method and allow the dynamics to take into account the influence of psychological factor and evaluate the completion time of the conflict. Computational experiments confirm the known military theory is the fact that the fight usually ends in refusal of soldiers of one of the parties from its continuation (avoidance of combat in various forms). Along with models of temporal and spatial dynamics proposed to use a modification of the technology features of the conflict of S. Skaperdas, based on the principles of combat. To estimate the probability of victory of one side in the battle takes into account the interest of the maturing sides of the bloody casualties and increased military superiority.

Interaction of a breather with a domain wall in a two-dimensional O(3) nonlinear sigma model
Computer Research and Modeling, 2017, v. 9, no. 5, pp. 773-787Views (last year): 6.By numerical simulation methods the interaction processes of oscillating soliton (breather) with a 180-degree Neel domain wall in the framework of a (2 + 1)-dimensional supersymmetric O(3) nonlinear sigma model is studied. The purpose of this paper is to investigate nonlinear evolution and stability of a system of interacting localized dynamic and topological solutions. To construct the interaction models, were used a stationary breather and domain wall solutions, where obtained in the framework of the two-dimensional sine-Gordon equation by adding specially selected perturbations to the A3-field vector in the isotopic space of the Bloch sphere. In the absence of an external magnetic field, nonlinear sigma models have formal Lorentz invariance, which allows constructing, in particular, moving solutions and analyses the experimental data of the nonlinear dynamics of an interacting solitons system. In this paper, based on the obtained moving localized solutions, models for incident and head-on collisions of breathers with a domain wall are constructed, where, depending on the dynamic parameters of the system, are observed the collisions and reflections of solitons from each other, a long-range interactions and also the decay of an oscillating soliton into linear perturbation waves. In contrast to the breather solution that has the dynamics of the internal degree of freedom, the energy integral of a topologically stable soliton in the all experiments the preserved with high accuracy. For each type of interaction, the range of values of the velocity of the colliding dynamic and topological solitons is determined as a function of the rotation frequency of the A3-field vector in the isotopic space. Numerical models are constructed on the basis of methods of the theory of finite difference schemes, using the properties of stereographic projection, taking into account the group-theoretical features of constructions of the O(N) class of nonlinear sigma models of field theory. On the perimeter of the two-dimensional modeling area, specially developed boundary conditions are established that absorb linear perturbation waves radiated by interacting soliton fields. Thus, the simulation of the interaction processes of localized solutions in an infinite two-dimensional phase space is carried out. A software module has been developed that allows to carry out a complex analysis of the evolution of interacting solutions of nonlinear sigma models of field theory, taking into account it’s group properties in a two-dimensional pseudo-Euclidean space. The analysis of isospin dynamics, as well the energy density and energy integral of a system of interacting dynamic and topological solitons is carried out.

Numerical simulation of the process of activation of the safety valve

Citations: 1 (RSCI).The conjugate problem of disk movement into gas-filled volume of the spring-type safety valve is solved. The questions of determining the physically correct value of the disk initial lift are considered. The review of existing approaches and methods for solving of such type problems is conducted. The formulation of the problem about the valve actuation when the vessel pressure rises and the mathematical model of the actuation processes are given. A special attention to the binding of physical subtasks is paid. Used methods, numerical schemes and algorithms are described. The mathematical modeling is performed on basе the fundamental system of differential equations for viscous gas movement with the equation for displacement of disk valve. The solution of this problem in the axe symmetric statement is carried out numerically using the finite volume method. The results obtained by the viscous and inviscid models are compared. In an inviscid formulation this problem is solved using the Godunov scheme, and in a viscous formulation is solved using the Kurganov – Tadmor method. The dependence of the disk displacement on time was obtained and compared with the experimental data. The pressure distribution on the disk surface, velocity profiles in the cross sections of the gap for different disk heights are given. It is shown that a value of initial drive lift it does not affect on the gas flow and valve movement part dynamic. It can significantly reduce the calculation time of the full cycle of valve work. Immediate isotahs for various elevations of the disk are presented. The comparison of jet flow over critical section is given. The data carried out by two numerical experiments are well correlated with each other. So, the inviscid model can be applied to the numerical modeling of the safety valve dynamic.

Mathematical and numerical modeling of a drop-shaped microcavity laser
Computer Research and Modeling, 2019, v. 11, no. 6, pp. 1083-1090This paper studies electromagnetic fields, frequencies of lasing, and emission thresholds of a drop-shaped microcavity laser. From the mathematical point of view, the original problem is a nonstandard two-parametric eigenvalue problem for the Helmholtz equation on the whole plane. The desired positive parameters are the lasing frequency and the threshold gain, the corresponding eigenfunctions are the amplitudes of the lasing modes. This problem is usually referred to as the lasing eigenvalue problem. In this study, spectral characteristics are calculated numerically, by solving the lasing eigenvalue problem on the basis of the set of Muller boundary integral equations, which is approximated by the Nystr¨om method. The Muller equations have weakly singular kernels, hence the corresponding operator is Fredholm with zero index. The Nyström method is a special modification of the polynomial quadrature method for boundary integral equations with weakly singular kernels. This algorithm is accurate for functions that are well approximated by trigonometric polynomials, for example, for eigenmodes of resonators with smooth boundaries. This approach leads to a characteristic equation for mode frequencies and lasing thresholds. It is a nonlinear algebraic eigenvalue problem, which is solved numerically by the residual inverse iteration method. In this paper, this technique is extended to the numerical modeling of microcavity lasers having a more complicated form. In contrast to the microcavity lasers with smooth contours, which were previously investigated by the Nyström method, the drop has a corner. We propose a special modification of the Nyström method for contours with corners, which takes also the symmetry of the resonator into account. The results of numerical experiments presented in the paper demonstrate the practical effectiveness of the proposed algorithm.

Simulation of pollution migration processes at municipal solid waste landfills
Computer Research and Modeling, 2020, v. 12, no. 2, pp. 369-385The article reports the findings of an investigation into pollution migration processes at the municipal solid waste (MSW) landfill located in the water protection zone of Lake Seliger (Tver Region). The distribution of pollutants is investigated and migration parameters are determined in field and laboratory conditions at the landfill site. A mathematical model describing physical and chemical processes of substance migration in soil strata is constructed. Pollutant migration is found to be due to a variety of factors. The major ones, having a significant impact on the migration of MSW ingredients and taken into account mathematically, include convective transport, diffusion and sorption processes. A modified mathematical model differs from its conventional counterparts by considering a number of parameters reflecting the decrease in the concentration of ammonium and nitrate nitrogen ions in ground water (transpiration by plant roots, dilution with infiltration waters, etc.). An analytical solution to assess the pollutant spread from the landfill is presented. The mathematical model provides a set of simulation models helping to obtain a computational solution of specific problems, vertical and horizontal migration of substances in the underground flow. Numerical experiments, analytical solutions, as well as field and laboratory data was studied the dynamics of pollutant distribution in the object under study up to the lake. A long-term forecast for the spread of landfill pollution is made. Simulation experiments showed that some zones of clean groundwater interact with those of contaminated groundwater during the pollution migration from the landfill, each characterized by a different pollutant content. The data of a computational experiments and analytical calculations are consistent with the findings of field and laboratory investigations of the object and give grounds to recommend the proposed models for predicting pollution migration from a landfill. The analysis of the pollution migration simulation allows to substantiate the numerical estimates of the increase in $NH_4^+$ and $NO_3^-$ ion concentration with the landfill operation time. It is found that, after 100 years following the landfill opening, toxic filtrate components will fill the entire pore space from the landfill to the lake resulting in a significant deterioration of the ecosystem of Lake Seliger.
