    Modeling the dynamics of plankton community considering the trophic characteristics of zooplankton

    We propose a four-component model of a plankton community with discrete time. The model considers the competitive relationships of phytoplankton groups exhibited between each other and the trophic characteristics zooplankton displays: it considers the division of zooplankton into predatory and non-predatory components. The model explicitly represents the consumption of non-predatory zooplankton by predatory. Non-predatory zooplankton feeds on phytoplankton, which includes two competing components: toxic and non-toxic types, with the latter being suitable for zooplankton food. A model of two coupled Ricker equations, focused on describing the dynamics of a competitive community, describes the interaction of two phytoplanktons and allows implicitly taking into account the limitation of each of the competing components of biomass growth by the availability of external resources. The model describes the prey consumption by their predators using a Holling type II trophic function, considering predator saturation.

    The analysis of scenarios for the transition from stationary dynamics to fluctuations in the population size of community members showed that the community loses the stability of the non-trivial equilibrium corresponding to the coexistence of the complete community both through a cascade of period-doubling bifurcations and through a Neimark – Sacker bifurcation leading to the emergence of quasi-periodic oscillations. Although quite simple, the model proposed in this work demonstrates dynamics of comunity similar to that natural systems and experiments observe: with a lag of predator oscillations relative to the prey by about a quarter of the period, long-period antiphase cycles of predator and prey, as well as hidden cycles in which the prey density remains almost constant, and the predator density fluctuates, demonstrating the influence fast evolution exhibits that masks the trophic interaction. At the same time, the variation of intra-population parameters of phytoplankton or zooplankton can lead to pronounced changes the community experiences in the dynamic mode: sharp transitions from regular to quasi-periodic dynamics and further to exact cycles with a small period or even stationary dynamics. Quasi-periodic dynamics can arise at sufficiently small phytoplankton growth rates corresponding to stable or regular community dynamics. The change of the dynamic mode in this area (the transition from stable dynamics to quasi-periodic and vice versa) can occur due to the variation of initial conditions or external influence that changes the current abundances of components and shifts the system to the basin of attraction of another dynamic mode.

    Application of the friendship index and disparity filter for the analysis of bibliometric journal networks

    The traditional approach to studying inter-journal communication involves analyzing journal citation graphs. This paper proposes a method for analyzing journal networks using a new type of bibliometric graph — a journal intersection graph based on the binary operation of set intersection — employing techniques grounded in the friendship index and the disparity function. The approach is demonstrated using a relatively small example of a real journal network, with data sourced from the All-Russian portal Math-Net.Ru information system: 63 journals from 2008–2021 meeting specific criteria, containing almost 69 thousand articles authored by 54 thousand individuals. The mathematical model of this real-world network is represented as an intersection graph using the Jaccard coefficient, which exhibits specific properties: low dimensionality, high graph density, and an edge weight distribution that is not approximated by a power law function. The obtained results include the network structure of connections within the studied set of journals, accounting for their degree of interaction, and the identification of significant vertices using the friendship index. This captures the graph’s structural properties, offers an obvious substantive interpretation, and allows for ranking journals by this metric. Thus, the method implements a tool for distinguishing between vertices that are leaders in terms of the friendship index and “network integrators” (based on closeness/betweenness centrality). It also demonstrates a qualitative change in structural properties when reducing graph density while maintaining connectivity, achieved by applying the disparity function. The sequential application of the disparity function while lowering the significance threshold allows for the identification of the graph’s core, containing the most strongly connected vertices. This, in turn, enables the determination of a set of vertices (and corresponding journals) that are simultaneously part of the core and have the highest significance according to the friendship index. An analysis of the levels of this resulting journal set within the “Belyi Spisok” (“White List”) shows these journals have a high rating. The findings provide a deeper understanding of the relationship structure within scientific journal networks and define new approaches for their study.

    A model for technology diffusion based on the “consumer – resource” equations

    The author presents a new macroeconomic model designed to analyze and forecast technology diffusion processes in markets characterized by bounded capacity. The study addresses the major limitations of classical phenomenological models, such as the Bass and Gompertz frameworks, which suffer from a rigidly fixed trajectory asymmetry and lack explicit microeconomic foundations. To overcome these constraints, we employ an interdisciplinary approach that transfers the ecological concept of limited resource rationing from the Arditi–Ginzburg–Contois model into operations management theory. This framework integrates the Karmarkar clearing function with the Leontief–Liebig production function to establish a rigorous dynamic balance. By applying this integration, the author analytically derives an alternative technological innovation diffusion law that expresses time as an explicit function of the cumulative market volume. To identify parameters from empirical data, the study develops a robust numerical grid inversion algorithm that utilizes vector linear interpolation within the MATLAB computing environment. This approach avoids iterative root-finding errors and ensures high computational stability for the non-linear least squares optimization procedure. We test the empirical validity of the developed diffusion law using two distinct historical macroeconomic cases: the quarterly cumulative sales of the Apple iPod and the annual subscription data for the mobile broadband market in Germany. The resulting statistical metrics demonstrate that the proposed model provides superior approximation quality and mathematical advantages on high-tech market data due to its highly flexible asymmetry parameter. The fundamental scientific novelty of this research lies in the theoretical justification of the macroeconomic S-curve through the internal balance equations of an open chemostat-type system operating under a competitive vacuum. The proposed mathematical apparatus offers a practical tool for corporate management and regulatory agencies to plan market capacity and accurately forecast peak technological substitution rates.

    Investigation of C-Cadherin mechanical properties by Molecular Dynamics

    The mechanical stability of cell adhesion protein Cadherin with explicit model of water is studied by the method of molecular dynamics. The protein in apo-form and with the ions of different types (Ca2+, Mg2+, Na+, K+) was unfolding with a constant speed by applying the force to the ends. Eight independent experiments were done for each form of the protein. It was shown that univalent ions stabilize the structure less than bivalent one under mechanical unfolding of the protein. A model system composed of two amino acids and the metal ion between them demonstrates properties similar to that of the cadherin in the stretching experiments. The systems with potassium and sodium ions have less mechanical stability then the systems with calcium and magnesium ions.

    Schools on mathematical biology 1973–1992

    This is a brief review of the subjects, and an impression of some talks, which were given at the Schools on modelling complex biological systems. Those Schools reflected a logical progress in this way of thinking in our country and provided a place for collective “brain-storming” inspired by prominent scientists of the last century, such as A. A. Lyapunov, N. V. Timofeeff-Ressovsky, A. M. Molchanov. At the Schools, general issues of methodology of mathematical modeling in biology and ecology were raised in the form of heated debates, the fundamental principles for how the structure of matter is organized and how complex biological systems function and evolve were discussed. The Schools served as an important sample of interdisciplinary actions by the scientists of distinct perceptions of the World, or distinct approaches and modes to reach the boundaries of the Unknown, rather than of different specializations. What was bringing together the mathematicians and biologists attending the Schools was the common understanding that the alliance should be fruitful. Reported in the issues of School proceedings, the presentations, discussions, and reflections have not yet lost their relevance so far and might serve as certain guidance for the new generation of scientists.

    Describing processes in photosynthetic reaction center ensembles using a Monte Carlo kinetic model

    Photosynthetic apparatus of a plant cell consists of multiple photosynthetic electron transport chains (ETC). Each ETC is capable of capturing and utilizing light quanta, that drive electron transport along the chain. Light assimilation efficiency depends on the plant’s current physiological state. The energy of the part of quanta that cannot be utilized, dissipates into heat, or is emitted as fluorescence. Under high light conditions fluorescence levels gradually rise to the maximum level. The curve describing that rise is called fluorescence rise (FR). It has a complex shape and that shape changes depending on the photosynthetic apparatus state. This gives one the opportunity to investigate that state only using the non invasive measuring of the FR.

    When measuring fluorescence in experimental conditions, we get a response from millions of photosynthetic units at a time. In order to reproduce the probabilistic nature of the processes in a photosynthetic ETC, we created a Monte Carlo model of this chain. This model describes an ETC as a sequence of electron carriers in a thylakoid membrane, connected with each other. Those carriers have certain probabilities of capturing light photons, transferring excited states, or reducing each other, depending on the current ETC state. The events that take place in each of the model photosynthetic ETCs are registered, accumulated and used to create fluorescence rise and electron carrier redox states accumulation kinetics. This paper describes the model structure, the principles of its operation and the relations between certain model parameters and the resulting kinetic curves shape. Model curves include photosystem II reaction center fluorescence rise and photosystem I reaction center redox state change kinetics under different conditions.

    Modelling of carbon dioxide net ecosystem exchange of hayfield on drained peat soil: land use scenario analysis

    The data of episodic field measurements of carbon dioxide balance components (soil respiration — Rsoil, ecosystem respiration — Reco, net ecosystem exchange — NEE) of hayfields under use and abandoned one are interpreted by modelling. The field measurements were carried within five field campaigns in 2018 and 2019 on the drained part of the Dubna Peatland in Taldom District, Moscow Oblast, Russia. The territory is within humid continental climate zone. Peatland drainage was done out for milled peat extraction. After extraction was stopped, the residual peat deposit (1–1.5 m) was ploughed and grassed (Poa pratensis L.) for hay production. The current ground water level (GWL) varies from 0.3–0.5 m below the surface during wet and up to 1.0 m during dry periods. Daily dynamics of CO2 fluxes was measured using dynamic chamber method in 2018 (August) and 2019 (May, June, August) for abandoned ditch spacing only with sanitary mowing once in 5 years and the ditch spacing with annual mowing. NEE and Reco were measured on the sites with original vegetation, and Rsoil — after vegetation removal. To model a seasonal dynamics of NEE, the dependence of its components (Reco, Rsoil, and Gross ecosystematmosphere exchange of carbon dioxide — GEE) from soil and air temperature, GWL, photosynthetically active radiation, underground and aboveground plant biomass were used. The parametrization of the models has been carried out considering the stability of coefficients estimated by the bootstrap method. R2 (α = 0.05) between simulated and measured Reco was 0.44 (p < 0.0003) on abandoned and 0.59 (p < 0.04) on under use hayfield, and GEE was 0.57 (p < 0.0002) and 0.77 (p < 0.00001), respectively. Numerical experiments were carried out to assess the influence of different haymaking regime on NEE. It was found that NEE for the season (May 15 – September 30) did not differ much between the hayfield without mowing (4.5±1.0 tC·ha–1·season–1) and the abandoned one (6.2±1.4). Single mowing during the season leads to increase of NEE up to 6.5±0.9, and double mowing — up to 7.5±1.4 tC·ha–1·season–1. This means increase of carbon losses and CO2 emission into the atmosphere. Carbon loss on hayfield for both single and double mowing scenario was comparable with abandoned hayfield. The value of removed phytomass for single and double mowing was 0.8±0.1 tC·ha–1·season–1 and 1.4±0.1 (45% carbon content in dry phytomass) or 3.0 and 4.4 t·ha–1·season–1 of hay (17% moisture content). In comparison with the fallow, the removal of biomass of 0.8±0.1 at single and 1.4±0.1 tC·ha–1·season–1 double mowing is accompanied by an increase in carbon loss due to CO2 emissions, i.e., the growth of NEE by 0.3±0.1 and 1.3±0.6 tC·ha–1·season–1, respectively. This corresponds to the growth of NEE for each ton of withdrawn phytomass per hectare of 0.4±0.2 tС·ha–1·season–1 at single mowing, and 0.9±0.7 tС·ha–1·season–1 at double mowing. Therefore, single mowing is more justified in terms of carbon loss than double mowing. Extensive mowing does not increase CO2 emissions into the atmosphere and allows, in addition, to “replace” part of the carbon loss by agricultural production.

    Modeling the number of employed, unemployed and economically inactive population in the Russian Far East

    Studies of the crisis socio-demographic situation in the Russian Far East require not only the use of traditional statistical methods, but also a conceptual analysis of possible development scenarios based on the synergy principles. The article is devoted to the analysis and modeling of the number of employed, unemployed and economically inactive population using nonlinear autonomous differential equations. We studied a basic mathematical model that takes into account the principle of pair interactions, which is a special case of the model for the struggle between conditional information of D. S. Chernavsky. The point estimates for the parameters are found using least squares method adapted for this model. The average approximation error was no more than 5.17%. The calculated parameter values correspond to the unstable focus and the oscillations with increasing amplitude of population number in the asymptotic case, which indicates a gradual increase in disparities between the employed, unemployed and economically inactive population and a collapse of their dynamics. We found that in the parametric space, not far from the inertial scenario, there are domains of blow-up and chaotic regimes complicating the ability to effectively manage. The numerical study showed that a change in only one model parameter (e.g. migration) without complex structural socio-economic changes can only delay the collapse of the dynamics in the long term or leads to the emergence of unpredictable chaotic regimes. We found an additional set of the model parameters corresponding to sustainable dynamics (stable focus) which approximates well the time series of the considered population groups. In the mathematical model, the bifurcation parameters are the outflow rate of the able-bodied population, the fertility (“rejuvenation of the population”), as well as the migration inflow rate of the unemployed. We found that the transition to stable regimes is possible with the simultaneous impact on several parameters which requires a comprehensive set of measures to consolidate the population in the Russian Far East and increase the level of income in terms of compensation for infrastructure sparseness. Further economic and sociological research is required to develop specific state policy measures.

    Using extended ODE systems to investigate the mathematical model of the blood coagulation

    Many properties of ordinary differential equations systems solutions are determined by the properties of the equations in variations. An ODE system, which includes both the original nonlinear system and the equations in variations, will be called an extended system further. When studying the properties of the Cauchy problem for the systems of ordinary differential equations, the transition to extended systems allows one to study many subtle properties of solutions. For example, the transition to the extended system allows one to increase the order of approximation for numerical methods, gives the approaches to constructing a sensitivity function without using numerical differentiation procedures, allows to use methods of increased convergence order for the inverse problem solution. Authors used the Broyden method belonging to the class of quasi-Newtonian methods. The Rosenbroke method with complex coefficients was used to solve the stiff systems of the ordinary differential equations. In our case, it is equivalent to the second order approximation method for the extended system.

    As an example of the proposed approach, several related mathematical models of the blood coagulation process were considered. Based on the analysis of the numerical calculations results, the conclusion was drawn that it is necessary to include a description of the factor XI positive feedback loop in the model equations system. Estimates of some reaction constants based on the numerical inverse problem solution were given.

    Effect of factor V release on platelet activation was considered. The modification of the mathematical model allowed to achieve quantitative correspondence in the dynamics of the thrombin production with experimental data for an artificial system. Based on the sensitivity analysis, the hypothesis tested that there is no influence of the lipid membrane composition (the number of sites for various factors of the clotting system, except for thrombin sites) on the dynamics of the process.
