Motion of DNA open states influenced by random force

It is believed that these states play an important role in DNA-protein recognition and that the study of the open states dynamics may shed further light on the mechanisms of regulation of transcription and replication. In this paper we consider the effect of the thermostat on the movement of the open states in the artificial sequence consisting of four homogeneous regions. We construct the energetic profile of the sequence and investigate the trajectories of the movement of the open states under the action of a random force.

Biohydrochemical portrait of the White Sea
Computer Research and Modeling, 2018, v. 10, no. 1, pp. 125-160The biohydrochemical portrait of the White Sea is constructed on the CNPSi-model calculations based on long-term mean annual observations (average monthly hydrometeorological, hydrochemical and hydrobiological parameters of the marine environment) as well as on updated information on the nutrient input to the sea with the runoff of the main river tributaries (Niva, Onega, Northern Dvina, Mezen, Kem, Keret). Parameters of the marine environment are temperature, light, transparency, and biogenic load. Ecological characteristics of the sea “portrait” were calculated for nine marine areas (Kandalaksha, Onega, Dvinsky, Mezensky Bays, Solovetsky Islands, Basin, Gorlot, Voronka, Chupa Bay), these are: the concentration changes of organic and mineral compounds of biogenic elements (C, N, P, Si), the biomass of organisms of the lower trophic level (heterotrophic bacteria, diatomic phytoplankton, herbivorous and predatory zooplankton) and other ones (rates of substance concentration and organism biomass changes, internal and external substance flows, balances of individual substances and nutrients as a whole). Parameters of the marine environment state (water temperature, ratio of mineral fractions N < P) and dominant diatom phytoplankton in the sea (abundance, production, biomass, chlorophyll content a) were calculated and compared with the results of individual surveys (for 1972–1991 and 2007–2012) of the White Sea water areas. The methods for estimating the values of these parameters from observations and calculations differ, however, the calculated values of the phytoplankton state are comparable with the measurements and are similar to the data given in the literature. Therefore, according to the literature data, the annual production of diatoms in the White Sea is estimated at 1.5–3 million tons C (at a vegetation period of 180 days), and according to calculations it is ~2 and 3.5 million tons C for vegetation period of 150 and 180 days respectively.

The analysis of images in control systems of unmanned automobiles on the base of energy features model

Citations: 1 (RSCI).The article shows the relevance of research work in the field of creating control systems for unmanned vehicles based on computer vision technologies. Computer vision tools are used to solve a large number of different tasks, including to determine the location of the car, detect obstacles, determine a suitable parking space. These tasks are resource intensive and have to be performed in real time. Therefore, it is important to develop effective models, methods and tools that ensure the achievement of the required time and accuracy for use in unmanned vehicle control systems. In this case, the choice of the image representation model is important. In this paper, we consider a model based on the wavelet transform, which makes it possible to form features characterizing the energy estimates of the image points and reflecting their significance from the point of view of the contribution to the overall image energy. To form a model of energy characteristics, a procedure is performed based on taking into account the dependencies between the wavelet coefficients of various levels and the application of heuristic adjustment factors for strengthening or weakening the influence of boundary and interior points. On the basis of the proposed model, it is possible to construct descriptions of images their characteristic features for isolating and analyzing, including for isolating contours, regions, and singular points. The effectiveness of the proposed approach to image analysis is due to the fact that the objects in question, such as road signs, road markings or car numbers that need to be detected and identified, are characterized by the relevant features. In addition, the use of wavelet transforms allows to perform the same basic operations to solve a set of tasks in onboard unmanned vehicle systems, including for tasks of primary processing, segmentation, description, recognition and compression of images. The such unified approach application will allow to reduce the time for performing all procedures and to reduce the requirements for computing resources of the on-board system of an unmanned vehicle.

Numerical Solution of Linear and Higher-order Delay Differential Equations using the Coded Differential Transform Method
Computer Research and Modeling, 2019, v. 11, no. 6, pp. 1091-1099The aim of the paper is to obtain a numerical solution for linear and higher-order delay differential equations (DDEs) using the coded differential transform method (CDTM). The CDTM is developed and applied to delay problems to show the efficiency of the proposed method. The coded differential transform method is a combination of the differential transform method and Mathematica software. We construct recursive relations for a few delay problems, which results in simultaneous equations, and solve them to obtain various series solution terms using the coded differential transform method. The numerical solution obtained by CDTM is compared with an exact solution. Numerical results and error analysis are presented for delay differential equations to show that the proposed method is suitable for solving delay differential equations. It is established that the delay differential equations under discussion are solvable in a specific domain. The error between the CDTM solution and the exact solution becomes very small if more terms are included in the series solution. The coded differential transform method reduces complex calculations, avoids discretization, linearization, and saves calculation time. In addition, it is easy to implement and robust. Error analysis shows that CDTM is consistent and converges fast. We obtain more accurate results using the coded differential transform method as compared to other methods.

Modeling of a channel wall interaction with an end seal flexibly restrained at the edge
Computer Research and Modeling, 2020, v. 12, no. 2, pp. 387-400The paper proposes a new mathematical model to study the interaction dynamics of the longitudinal wall of a narrow channel with its end seal. The end seal was considered as the edge wall on a spring, i.e. spring-mass system. These walls interaction occurs via a viscous liquid filling the narrow channel; thus required the formulation and solution of the hydroelasticity problem. However, this problem has not been previously studied. The problem consists of the Navier–Stokes equations, the continuity equation, the edge wall dynamics equation, and the corresponding boundary conditions. Two cases of fluid motion in a narrow channel with parallel walls were studied. In the first case, we assumed the liquid motion as the creeping one, and in the second case as the laminar, taking into account the motion inertia. The hydroelasticty problem solution made it possible to determine the distribution laws of velocities and pressure in the liquid layer, as well as the motion law of the edge wall. It is shown that during creeping flow, the liquid physical properties and the channel geometric dimensions completely determine the damping in the considered oscillatory system. Both the end wall velocity and the longitudinal wall velocity affect the damping properties of the liquid layer. If the fluid motion inertia forces were taken into account, their influence on the edge wall vibrations was revealed, which manifested itself in the form of two added masses in the equation of its motion. The added masses and damping coefficients of the liquid layer due to the joint consideration of the liquid layer inertia and its viscosity were determined. The frequency and phase responses of the edge wall were constructed for the regime of steady-state harmonic oscillations. The simulation showed that taking into account the fluid layer inertia and its damping properties leads to a shift in the resonant frequencies to the low-frequency region and an increase in the oscillation amplitudes of the edge wall.

Ensemble building and statistical mechanics methods for MHC-peptide binding prediction
Computer Research and Modeling, 2020, v. 12, no. 6, pp. 1383-1395The proteins of the Major Histocompatibility Complex (MHC) play a key role in the functioning of the adaptive immune system, and the identification of peptides that bind to them is an important step in the development of vaccines and understanding the mechanisms of autoimmune diseases. Today, there are a number of methods for predicting the binding of a particular MHC allele to a peptide. One of the best such methods is NetMHCpan-4.0, which is based on an ensemble of artificial neural networks. This paper presents a methodology for qualitatively improving the underlying neural network underlying NetMHCpan-4.0. The proposed method uses the ensemble construction technique and adds as input an estimate of the Potts model taken from static mechanics, which is a generalization of the Ising model. In the general case, the model reflects the interaction of spins in the crystal lattice. Within the framework of the proposed method, the model is used to better represent the physical nature of the interaction of proteins included in the complex. To assess the interaction of the MHC + peptide complex, we use a two-dimensional Potts model with 20 states (corresponding to basic amino acids). Solving the inverse problem using data on experimentally confirmed interacting pairs, we obtain the values of the parameters of the Potts model, which we then use to evaluate a new pair of MHC + peptide, and supplement this value with the input data of the neural network. This approach, combined with the ensemble construction technique, allows for improved prediction accuracy, in terms of the positive predictive value (PPV) metric, compared to the baseline model.

Technology for collecting initial data for constructing models for assessing the functional state of a human by pupil's response to illumination changes in the solution of some problems of transport safety
Computer Research and Modeling, 2021, v. 13, no. 2, pp. 417-427This article solves the problem of developing a technology for collecting initial data for building models for assessing the functional state of a person. This condition is assessed by the pupil response of a person to a change in illumination based on the pupillometry method. This method involves the collection and analysis of initial data (pupillograms), presented in the form of time series characterizing the dynamics of changes in the human pupils to a light impulse effect. The drawbacks of the traditional approach to the collection of initial data using the methods of computer vision and smoothing of time series are analyzed. Attention is focused on the importance of the quality of the initial data for the construction of adequate mathematical models. The need for manual marking of the iris and pupil circles is updated to improve the accuracy and quality of the initial data. The stages of the proposed technology for collecting initial data are described. An example of the obtained pupillogram is given, which has a smooth shape and does not contain outliers, noise, anomalies and missing values. Based on the presented technology, a software and hardware complex has been developed, which is a collection of special software with two main modules, and hardware implemented on the basis of a Raspberry Pi 4 Model B microcomputer, with peripheral equipment that implements the specified functionality. To evaluate the effectiveness of the developed technology, models of a single-layer perspetron and a collective of neural networks are used, for the construction of which the initial data on the functional state of intoxication of a person were used. The studies have shown that the use of manual marking of the initial data (in comparison with automatic methods of computer vision) leads to a decrease in the number of errors of the 1st and 2nd years of the kind and, accordingly, to an increase in the accuracy of assessing the functional state of a person. Thus, the presented technology for collecting initial data can be effectively used to build adequate models for assessing the functional state of a person by pupillary response to changes in illumination. The use of such models is relevant in solving individual problems of ensuring transport security, in particular, monitoring the functional state of drivers.

Numerical model of transport in problems of instabilities of the Earth’s low-latitude ionosphere using a two-dimensional monotonized Z-scheme
Computer Research and Modeling, 2021, v. 13, no. 5, pp. 1011-1023The aim of the work is to study a monotone finite-difference scheme of the second order of accuracy, created on the basis of a generalization of the one-dimensional Z-scheme. The study was carried out for model equations of the transfer of an incompressible medium. The paper describes a two-dimensional generalization of the Z-scheme with nonlinear correction, using instead of streams oblique differences containing values from different time layers. The monotonicity of the obtained nonlinear scheme is verified numerically for the limit functions of two types, both for smooth solutions and for nonsmooth solutions, and numerical estimates of the order of accuracy of the constructed scheme are obtained.
The constructed scheme is absolutely stable, but it loses the property of monotony when the Courant step is exceeded. A distinctive feature of the proposed finite-difference scheme is the minimality of its template. The constructed numerical scheme is intended for models of plasma instabilities of various scales in the low-latitude ionospheric plasma of the Earth. One of the real problems in the solution of which such equations arise is the numerical simulation of highly nonstationary medium-scale processes in the earth’s ionosphere under conditions of the appearance of the Rayleigh – Taylor instability and plasma structures with smaller scales, the generation mechanisms of which are instabilities of other types, which leads to the phenomenon F-scattering. Due to the fact that the transfer processes in the ionospheric plasma are controlled by the magnetic field, it is assumed that the plasma incompressibility condition is fulfilled in the direction transverse to the magnetic field.

Analysing the impact of migration on background social strain using a continuous social stratification model
Computer Research and Modeling, 2022, v. 14, no. 3, pp. 661-673The background social strain of a society can be quantitatively estimated using various statistical indicators. Mathematical models, allowing to forecast the dynamics of social strain, are successful in describing various social processes. If the number of interacting groups is small, the dynamics of the corresponding indicators can be modelled with a system of ordinary differential equations. The increase in the number of interacting components leads to the growth of complexity, which makes the analysis of such models a challenging task. A continuous social stratification model can be considered as a result of the transition from a discrete number of interacting social groups to their continuous distribution in some finite interval. In such a model, social strain naturally spreads locally between neighbouring groups, while in reality, the social elite influences the whole society via news media, and the Internet allows non-local interaction between social groups. These factors, however, can be taken into account to some extent using the term of the model, describing negative external influence on the society. In this paper, we develop a continuous social stratification model, describing the dynamics of two societies connected through migration. We assume that people migrate from the social group of donor society with the highest strain level to poorer social layers of the acceptor society, transferring the social strain at the same time. We assume that all model parameters are constants, which is a realistic assumption for small societies only. By using the finite volume method, we construct the spatial discretization for the problem, capable of reproducing finite propagation speed of social strain. We verify the discretization by comparing the results of numerical simulations with the exact solutions of the auxiliary non-linear diffusion equation. We perform the numerical analysis of the proposed model for different values of model parameters, study the impact of migration intensity on the stability of acceptor society, and find the destabilization conditions. The results, obtained in this work, can be used in further analysis of the model in the more realistic case of inhomogeneous coefficients.

Harvesting impact on population dynamics with age and sex structure: optimal harvesting and the hydra effect
Computer Research and Modeling, 2022, v. 14, no. 5, pp. 1107-1130Based on the time-discrete model, we study the effect of selective proportional harvesting on the population dynamics with age and sex structure. When constructing the model, we assume that the population birth rate depends on the ratio of the sexes and the number of formed pairs. The regulation of population growth is carried out by limiting the juvenile’s survival when the survival of immature individuals decreases with an increase in the numbers of sex and age classes. We consider cases where the harvest is carried out only from a younger age class or from a group of mature females or males. We find that the harvesting of males or females at the optimal level is responsible for changing the ratio of females to males (taking into account the average size of the harem). We show that the maximum number of harvested males is achieved either at such a harvest rate when their excess number is withdrawn and the balance of sexes is established or at such an optimal catch quota at which the sex ratio is shifted towards breeding females. Optimal female harvesting, in which the highest number of them are taken, either maintains a preexisting shortage of adult males or leads to an excess of males or the fixing of a sex balance. We find that, depending on the population parameters for all considered harvesting strategies, the hydra effect can observe, i. e., the equilibrium size of the exploited sex and age-specific group (after reproduction) can increase with the growth of harvesting intensity. The selective harvesting, due to which the hydra effect occurs, simultaneously leads to an increase remaining population size and the number of harvested individuals. At the same time, the size of the exploited group after reproduction can become even more than without exploitation. Equilibrium harvesting with the optimal harvest rate that maximizes yield leads to a population size decrease. The effect of hydra is at lower values of the catch quota than the optimal harvest rate. At the same time, the consequence of the hydra effect may be a higher abundance of the age-sex group under optimal exploitation compared to the level observed in the absence of harvesting.
