Bistability and damped oscillations in the homogeneous model of viral infection
    Computer Research and Modeling, 2023, v. 15, no. 1, pp. 111-124

The development of a viral infection in the organism is a complex process which depends on the competition race between virus replication in the host cells and the immune response. To study different regimes of infection progression, we analyze the general mathematical model of immune response to viral infection. The model consists of two ODEs for virus and immune cells non-dimensionalized concentrations. The proliferation rate of immune cells in the model is represented by a bell-shaped function of the virus concentration. This function increases for small virus concentrations describing the antigen-stimulated clonal expansion of immune cells, and decreases for sufficiently high virus concentrations describing down-regulation of immune cells proliferation by the infection. Depending on the virus virulence, strength of the immune response, and the initial viral load, the model predicts several scenarios: (a) infection can be completely eliminated, (b) it can remain at a low level while the concentration of immune cells is high; (c) immune cells can be essentially exhausted, or (d) completely exhausted, which is accompanied (c, d) by high virus concentration. The analysis of the model shows that virus concentration can oscillate as it gradually converges to its equilibrium value. We show that the considered model can be obtained by the reduction of a more general model with an additional equation for the total viral load provided that this equation is fast. In the case of slow kinetics of the total viral load, this more general model should be used.

The effect of nonlinear supratransmission in discrete structures: a review
    Computer Research and Modeling, 2023, v. 15, no. 3, pp. 599-617

This paper provides an overview of studies on nonlinear supratransmission and related phenomena. This effect consists in the transfer of energy at frequencies not supported by the systems under consideration. The supratransmission does not depend on the integrability of the system, it is resistant to damping and various classes of boundary conditions. In addition, a nonlinear discrete medium, under certain general conditions imposed on the structure, can create instability due to external periodic influence. This instability is the generative process underlying the nonlinear supratransmission. This is possible when the system supports nonlinear modes of various nature, in particular, discrete breathers. Then the energy penetrates into the system as soon as the amplitude of the external harmonic excitation exceeds the maximum amplitude of the static breather of the same frequency.

The effect of nonlinear supratransmission is an important property of many discrete structures. A necessary condition for its existence is the discreteness and nonlinearity of the medium. Its manifestation in systems of various nature speaks of its fundamentality and significance. This review considers the main works that touch upon the issue of nonlinear supratransmission in various systems, mainly model ones.

Many teams of authors are studying this effect. First of all, these are models described by discrete equations, including sin-Gordon and the discrete Schr¨odinger equation. At the same time, the effect is not exclusively model and manifests itself in full-scale experiments in electrical circuits, in nonlinear chains of oscillators, as well as in metastable modular metastructures. There is a gradual complication of models, which leads to a deeper understanding of the phenomenon of supratransmission, and the transition to disordered structures and those with elements of chaos structures allows us to talk about a more subtle manifestation of this effect. Numerical asymptotic approaches make it possible to study nonlinear supratransmission in complex nonintegrable systems. The complication of all kinds of oscillators, both physical and electrical, is relevant for various real devices based on such systems, in particular, in the field of nano-objects and energy transport in them through the considered effect. Such systems include molecular and crystalline clusters and nanodevices. In the conclusion of the paper, the main trends in the research of nonlinear supratransmission are given.

Centrifugal pump modeling in FlowVision CFD software
    Computer Research and Modeling, 2023, v. 15, no. 4, pp. 907-919

This paper presents a methodology for modeling centrifugal pumps using the example of the NM 1250 260 main oil centrifugal pump. We use FlowVision CFD software as the numerical modeling instrument. Bench tests and numerical modeling use water as a working fluid. The geometrical model of the pump is fully three-dimensional and includes the pump housing to account for leakages. In order to reduce the required computational resources, the methodology specifies leakages using flow rate rather than directly modeling them. Surface roughness influences flow through the wall function model. The wall function model uses an equivalent sand roughness, and a formula for converting real roughness into equivalent sand roughness is applied in this work. FlowVision uses the sliding mesh method for simulation of the rotation of the impeller. This approach takes into account the nonstationary interaction between the rotor and diffuser of the pump, allowing for accurate resolution of recirculation vortices that occur at low flow rates.

The developed methodology has achieved high consistency between numerical simulations results and experiments at all pump operating conditions. The deviation in efficiency at nominal conditions is 0.42%, and in head is 1.9%. The deviation of calculated characteristics from experimental ones increases as the flow rate increases and reaches a maximum at the far-right point of the characteristic curve (up to 4.8% in head). This phenomenon occurs due to a slight mismatch between the geometric model of the impeller used in the calculation and the real pump model from the experiment. However, the average arithmetic relative deviation between numerical modeling and experiment for pump efficiency at 6 points is 0.39%, with an experimental efficiency measurement error of 0.72%. This meets the accuracy requirements for calculations. In the future, this methodology can be used for a series of optimization and strength calculations, as modeling does not require significant computational resources and takes into account the non-stationary nature of flow in the pump.

  4. The second part presents numerical studies of the parameters of the lower ionosphere at altitudes of 40–90 km when heated by powerful high-frequency radio waves of various frequencies and powers. The problem statement is considered in the first part of the article. The main attention is paid to the interrelation between the energy and kinetic parameters of the disturbed $D$-region of the ionosphere in the processes that determine the absorption and transformation of the radio beam energy flux in space and time. The possibility of a significant difference in the behavior of the parameters of the disturbed region in the daytime and at nighttime, both in magnitude and in space-time distribution, is shown. In the absence of sufficiently reliable values of the rate constants for a number of important kinetic processes, numerical studies were carried out in stages with the gradual addition of individual processes and kinetic blocks corresponding at the same time to a certain physical content. It is shown that the energy thresholds for inelastic collisions of electrons with air molecules are the main ones. This approach made it possible to detect the effect of the emergence of a self-oscillating mode of changing parameters if the main channel for energy losses in inelastic processes is the most energy-intensive process — ionization. This effect may play a role in plasma studies using high-frequency inductive and capacitive discharges. The results of calculations of the ionization and optical parameters of the disturbed $D$-region for daytime conditions are presented. The electron temperature, density, emission coefficients in the visible and infrared ranges of the spectrum are obtained for various values of the power of the radio beam and its frequency in the lower ionosphere. The height-time distribution of the absorbed radiation power is calculated, which is necessary in studies of higher layers of the ionosphere. The influence on the electron temperature and on the general behavior of the parameters of energy losses by electrons on the excitation of vibrational and metastable states of molecules has been studied in detail. It is shown that under nighttime conditions, when the electron concentration begins at altitudes of about 80 km, and the concentration of heavy particles decreases by two orders of magnitude compared to the average $D$-region, large-scale gas-dynamic motion can develop with sufficient radio emission power The algorithm was developed based on the McCormack method and two-dimensional gas-dynamic calculations of the behavior of the parameters of the perturbed region were performed with some simplifications of the kinetics.

Cloud interpretation of the entropy model for calculating the trip matrix
    Computer Research and Modeling, 2024, v. 16, no. 1, pp. 89-103

As the population of cities grows, the need to plan for the development of transport infrastructure becomes more acute. For this purpose, transport modeling packages are created. These packages usually contain a set of convex optimization problems, the iterative solution of which leads to the desired equilibrium distribution of flows along the paths. One of the directions for the development of transport modeling is the construction of more accurate generalized models that take into account different types of passengers, their travel purposes, as well as the specifics of personal and public modes of transport that agents can use. Another important direction of transport models development is to improve the efficiency of the calculations performed. Since, due to the large dimension of modern transport networks, the search for a numerical solution to the problem of equilibrium distribution of flows along the paths is quite expensive. The iterative nature of the entire solution process only makes this worse. One of the approaches leading to a reduction in the number of calculations performed is the construction of consistent models that allow to combine the blocks of a 4-stage model into a single optimization problem. This makes it possible to eliminate the iterative running of blocks, moving from solving a separate optimization problem at each stage to some general problem. Early work has proven that such approaches provide equivalent solutions. However, it is worth considering the validity and interpretability of these methods. The purpose of this article is to substantiate a single problem, that combines both the calculation of the trip matrix and the modal choice, for the generalized case when there are different layers of demand, types of agents and classes of vehicles in the transport network. The article provides possible interpretations for the gauge parameters used in the problem, as well as for the dual factors associated with the balance constraints. The authors of the article also show the possibility of combining the considered problem with a block for determining network load into a single optimization problem.

  6. An approximate mathematical model of blood flow in an axisymmetric blood vessel is studied. Such a vessel is understood as an infinitely long circular cylinder, the walls of which consist of elastic rings. Blood is considered as an incompressible fluid flowing in this cylinder. Increased pressure causes radially symmetrical stretching of the elastic rings. Following J. Lamb, the rings are located close to each other so that liquid does not flow between them. To mentally realize this, it is enough to assume that the rings are covered with an impenetrable film that does not have elastic properties. Only rings have elasticity. The considered model of blood flow in a blood vessel consists of three equations: the continuity equation, the law of conservation of momentum and the equation of state. An approximate procedure for reducing the equations under consideration to the Korteweg – de Vries (KdV) equation is considered, which was not fully considered by J. Lamb, only to establish the dependence of the coefficients of the KdV equation on the physical parameters of the considered model of incompressible fluid flow in an axisymmetric vessel. From the KdV equation, by a standard transition to traveling waves, ODEs of the third, second and first orders are obtained, respectively. Depending on the different cases of arrangement of the three stationary solutions of the first-order ODE, a cnoidal wave and a soliton are standardly obtained. The main attention is paid to an unbounded periodic solution, which we call a degenerate cnoidal wave. Mathematically, cnoidal waves are described by elliptic integrals with parameters defining amplitudes and periods. Soliton and degenerate cnoidal wave are described by elementary functions. The hemodynamic meaning of these types of decisions is indicated. Due to the fact that the sets of solutions to first-, second- and third-order ODEs do not coincide, it has been established that the Cauchy problem for second- and third-order ODEs can be specified at all points, and for first-order ODEs only at points of growth or decrease. The Cauchy problem for a first-order ODE cannot be specified at extremum points due to the violation of the Lipschitz condition. The degeneration of the cnoidal wave into a degenerate cnoidal wave, which can lead to rupture of the vessel walls, is numerically illustrated. The table below describes two modes of approach of a cnoidal wave to a degenerate cnoidal wave.

Mathematical model of the parasite – host system with distributed immunity retention time
    Computer Research and Modeling, 2024, v. 16, no. 3, pp. 695-711

The COVID-19 pandemic has caused increased interest in mathematical models of the epidemic process, since only statistical analysis of morbidity does not allow medium-term forecasting in a rapidly changing situation.

Among the specific features of COVID-19 that need to be taken into account in mathematical models are the heterogeneity of the pathogen, repeated changes in the dominant variant of SARS-CoV-2, and the relative short duration of post-infectious immunity.

In this regard, solutions to a system of differential equations for a SIR class model with a heterogeneous duration of post-infectious immunity were analytically studied, and numerical calculations were carried out for the dynamics of the system with an average duration of post-infectious immunity of the order of a year.

For a SIR class model with a heterogeneous duration of post-infectious immunity, it was proven that any solution can be continued indefinitely in time in a positive direction without leaving the domain of definition of the system.

For the contact number $R_0 \leqslant 1$, all solutions tend to a single trivial stationary solution with a zero share of infected people, and for $R_0 > 1$, in addition to the trivial solution, there is also a non-trivial stationary solution with non-zero shares of infected and susceptible people. The existence and uniqueness of a non-trivial stationary solution for $R_0 > 1$ was proven, and it was also proven that it is a global attractor.

Also, for several variants of heterogeneity, the eigenvalues of the rate of exponential convergence of small deviations from a nontrivial stationary solution were calculated.

It was found that for contact number values corresponding to COVID-19, the phase trajectory has the form of a twisting spiral with a period length of the order of a year.

This corresponds to the real dynamics of the incidence of COVID-19, in which, after several months of increasing incidence, a period of falling begins. At the same time, a second wave of incidence of a smaller amplitude, as predicted by the model, was not observed, since during 2020–2023, approximately every six months, a new variant of SARS-CoV-2 appeared, which was more infectious than the previous one, as a result of which the new variant replaced the previous one and became dominant.

Image classification based on deep learning with automatic relevance determination and structured Bayesian pruning
    Computer Research and Modeling, 2024, v. 16, no. 4, pp. 927-938

Deep learning’s power stems from complex architectures; however, these can lead to overfitting, where models memorize training data and fail to generalize to unseen examples. This paper proposes a novel probabilistic approach to mitigate this issue. We introduce two key elements: Truncated Log-Uniform Prior and Truncated Log-Normal Variational Approximation, and Automatic Relevance Determination (ARD) with Bayesian Deep Neural Networks (BDNNs). Within the probabilistic framework, we employ a specially designed truncated log-uniform prior for noise. This prior acts as a regularizer, guiding the learning process towards simpler solutions and reducing overfitting. Additionally, a truncated log-normal variational approximation is used for efficient handling of the complex probability distributions inherent in deep learning models. ARD automatically identifies and removes irrelevant features or weights within a model. By integrating ARD with BDNNs, where weights have a probability distribution, we achieve a variational bound similar to the popular variational dropout technique. Dropout randomly drops neurons during training, encouraging the model not to rely heavily on any single feature. Our approach with ARD achieves similar benefits without the randomness of dropout, potentially leading to more stable training.

To evaluate our approach, we have tested the model on two datasets: the Canadian Institute For Advanced Research (CIFAR-10) for image classification and a dataset of Macroscopic Images of Wood, which is compiled from multiple macroscopic images of wood datasets. Our method is applied to established architectures like Visual Geometry Group (VGG) and Residual Network (ResNet). The results demonstrate significant improvements. The model reduced overfitting while maintaining, or even improving, the accuracy of the network’s predictions on classification tasks. This validates the effectiveness of our approach in enhancing the performance and generalization capabilities of deep learning models.

Model of steady river flow in the cross section of a curved channel
    Computer Research and Modeling, 2024, v. 16, no. 5, pp. 1163-1178

Modeling of channel processes in the study of coastal channel deformations requires the calculation of hydrodynamic flow parameters that take into account the existence of secondary transverse currents formed at channel curvature. Three-dimensional modeling of such processes is currently possible only for small model channels; for real river flows, reduced-dimensional models are needed. At the same time, the reduction of the problem from a three-dimensional model of the river flow movement to a two-dimensional flow model in the cross-section assumes that the hydrodynamic flow under consideration is quasi-stationary and the hypotheses about the asymptotic behavior of the flow along the flow coordinate of the cross-section are fulfilled for it. Taking into account these restrictions, a mathematical model of the problem of the a stationary turbulent calm river flow movement in a channel cross-section is formulated. The problem is formulated in a mixed formulation of velocity — “vortex – stream function”. As additional conditions for problem reducing, it is necessary to specify boundary conditions on the flow free surface for the velocity field, determined in the normal and tangential direction to the cross-section axis. It is assumed that the values of these velocities should be determined from the solution of auxiliary problems or obtained from field or experimental measurement data.

To solve the formulated problem, the finite element method in the Petrov – Galerkin formulation is used. Discrete analogue of the problem is obtained and an algorithm for solving it is proposed. Numerical studies have shown that, in general, the results obtained are in good agreement with known experimental data. The authors associate the obtained errors with the need to more accurately determine the circulation velocities field at crosssection of the flow by selecting and calibrating a more appropriate model for calculating turbulent viscosity and boundary conditions at the free boundary of the cross-section.

Model of assimilation potential in lake ecosystem on the example of biogenic pollutants
    Computer Research and Modeling, 2024, v. 16, no. 6, pp. 1447-1465

A model of biogeochemical cycles for nutrient transformation in the ecosystem of a water body has been developed using the example of the Lake Teletskoye (TL) to assess its assimilation potential in the absence of direct measurements for total nitrogen and phosphorus concentrations, instead of which the corresponding simulated data. The validity is justified by checking the adequacy of the simulation results to the data of average monthly long-term observations for all variables of the state for model. The model was calibrated with taking into account data from observations of water quality in 1985–2003, as well as a scenario version of the hydrological regime in 2016. The analysis of the intra-annual changeability of state variables, nitrogen and phosphorus inputs and outputs in TL water is given. The preliminary values of the permissible load N and P on the lake is accessed. The model analysis showed that the lake has practically no assimilation potential with respect to phosphorus compounds. The corresponding values of concentrations are equal to: Ptot. = 0.013 gP/m3, which is equal to the average annual content over the period of 18-year observations. The threshold content of Ntot. = 0.895 gN/m3. The assimilation potential for nitrogen is small, within the second significant digit after the decimal point, bearing in mind that its simulated average annual value is 0.836 gN/m3. The results of simulation indicate that the TL waters, due to the low water temperatures, along with their unique purity, differ in an extremely poorly developed community of hydrobionts. In the case of other lakes, the increase of anthropogenic pressure could be mitigated by utilization due to the vital activity of sufficiently developed hydrobionts communities. Here, there is no sufficient self-purification resource, and a relatively small increase in anthropogenic load can lead to a violation of the sustainability.
